Data from: Sequential infection can decrease virulence in a fish-bacterium-fluke interaction: implications for aquaculture disease management

Hosts are typically infected with multiple strains or genotypes of one or several parasite species. These infections can take place simultaneously, but also at different times, i.e. sequentially, when one of the parasites establishes first. Sequential parasite dynamics are common in nature, but also in intensive farming units such as aquaculture. However, knowledge of effects of previous exposures on virulence of current infections in intensive farming is very limited. This is critical as consecutive epidemics and infection history of a host could underlie failures in management practises and medical intervention of diseases. Here, we explored effects of timing of multiple infection on virulence in two common aquaculture parasites, the bacterium Flavobacterium columnare and the fluke Diplostomum pseudospathaceum. We exposed fish hosts first to flukes and then to bacteria in two separate experiments, altering timing between the infections from few hours to several weeks. We found that both short-term and long-term difference in timing of the two infections resulted in significant, genotype-specific decrease in bacterial virulence. Second, we developed a mathematical model, parameterized from our experimental results, to predict the implications of sequential infections for epidemiological progression of the disease, and levels of fish population suppression, in an aquaculture setting. Predictions of the model showed that sequential exposure of hosts can decrease the population-level impact of the bacterial epidemic, primarily through the increased recovery rate of sequentially infected hosts, thereby substantially protecting the population from the detrimental impact of infection. However, these effects depended on bacterial strain – fluke genotype combinations, suggesting the genetic composition of the parasite populations can greatly influence the degree of host suppression. Overall, these results suggest that host infection history can have significant consequences for the impact of infection at host population level, potentially shaping parasite epidemiology, disease dynamics and evolution of virulence in farming environments.

Data from: Characterization of stress coping style in Senegalese sole (Solea senegalensis) juveniles and breeders for aquaculture

The aim of this work was to characterize stress coping styles of Senegalese sole (Solea senegalensis) juveniles and breeders and to select an operational behavioural screening test (OBST) that can be used by the aquaculture industry to classify and select between behavioural phenotypes in order to improve production indicators. A total of 61 juveniles and 59 breeders were subjected to five individual behavioural tests and two grouping tests. At the end of the individual tests, all animals were blood sampled in order to measure cortisol, glucose and lactate. Three tests (restraining, new environment and confinement) characterized the stress coping style behaviour of Senegalese sole juveniles and breeders and demonstrated inter-individual consistency. Further, the tests when incorporated into a principal components analysis (PCA) (i) identified two principal axes of personality traits: 'fearfulness-reactivity' and 'activity-exploration', (ii) were representative of the physiological axis of stress coping style, and (iii) were validated by established group tests. This study proposed for the first time three individual coping style tests that reliably represented proactive and reactive personalities of Senegalese sole juveniles and breeders. In addition, the three proposed tests met some basic operational criteria (rapid testing, no special equipment and easy to apply and interpret) that could prove attractive for fish farmers to identify fish with a specific behaviour that gives advantages in the culture system and that could be used to establish selection-based breeding programmes to improve domestication and production.

Data from: Treatment of aquaculture effluent with Chlorella vulgaris and Tetradesmus obliquus: the effect of pretreatment on microalgae growth and nutrient removal efficiency

The ongoing and increasing worldwide demand for fish has caused a steady increase in aquaculture production during the last decades. This emphasizes the importance of farming systems with a low ecological footprint, like recirculating aquaculture systems (RAS), which are an alternative to traditional open systems. Furthermore, implementing microalgae treatments in RAS, sustainable water management and low discharge of concentrated wastewater could be achieved, allowing its reuse in the system. The influence of three factors on microalgae treatment efficiency in RAS water were studied: i) microalgae species (Chlorella vulgaris, Tetradesmus obliquus), ii) water pre-treatment (sterile filtration), and iii) sampling location within the RAS (e.g. from fish tank, after UV-disinfection, etc.). To this end, fully factorial, replicated cultivations were carried out in 100-ml flasks, and nutrient removal, microalgae growth, and density of bacteria and protozoa were measured for up to 18 days. Results show that both species are able to grow in RAS water and effectively remove nutrients in it, yet their performance depended greatly on water quality. In sterile RAS water, growth and nutrient removal efficiency of C. vulgaris surpassed that of T. obliquus. In non-sterile RAS water, the pattern reversed because of grazing proto- zoa. The location of sampling within the RAS had no discernible effect on microalgae growth or nutrient removal efficiency. The results confirm that a microalgae-based technology to treat and valorise RAS water is technically feasible, yet caution that inferences made can be reversed depending on the choice of the species and the pre- treatment of the RAS water prior to cultivation.

Data from: Microencapsulated diets to improve bivalve shellfish aquaculture

Aquaculture is the fastest growing food sector and feeds over 3 billion people. Bivalve shellfish aquaculture makes up 25% of global aquaculture production and is worth annually US$19 billion, but continued growth is currently limited by suboptimal diets and limited tools for disease control. New advances in microencapsulation technology could provide an effective way to overcome these biological limitations. This study demonstrated that a new formulation of microencapsulated diet known as BioBullets could be ingested by a commercially farmed bivalve; the blue mussel Mytilus edulis. Microparticles could be captured by mussels with similar efficiency to natural foods. Microparticles too large for ingestion were rejected in psuedofaeces. Microparticles were successfully ingested and broken down by the gut. Further work is needed to assess the impact of BioBullets diets on bivalve growth. There is now an exciting opportunity to tailor the composition of microencapsulated diets for specific applications to improve production output and efficiency in the commercial bivalve shellfish industry.

Data from: Rearing background and exposure environment together explain higher survival of aquaculture fish during a bacterial outbreak

1. Parasitic diseases represent one of the greatest challenges for aquaculture worldwide and there is an increasing emphasis on ecological solutions to prevent infections. One proposed solution is enriched rearing, where traditional stimulus-poor rearing tanks are equipped with different types of structures to increase habitat complexity. Such spatial enrichment is known to increase survival of fish during parasite epidemics, but the underlying mechanisms are still unclear. 2. We studied whether enriched rearing affected infection of an important fish pathogen Flavobacterium columnare in young Atlantic salmon (Salmo salar) and sea-migrating brown trout (Salmo trutta). First, we used natural bacterial exposures and multiple fish populations in a common garden experiment to address the role of host genetic background in effects of enriched rearing. Second, fish from standard and enriched rearing were experimentally exposed to controlled bacterial doses in standard and enriched environments in a full factorial design to explore the relative roles of rearing background and environment of exposure on survival of fish. 3. Enriched rearing significantly increased survival of fish during the natural bacterial outbreak. This effect was also fairly consistent and observed in eight of the ten fish populations. In the controlled exposure, fish exposed in enriched environment had higher survival regardless of their rearing background, suggesting a stronger impact of the environment on the disease progression. Additionally, the survival in the enriched environment was highest among the fish of enriched rearing background, supporting the idea of their higher resistance. 4. Synthesis and applications. Our result suggests that the enhanced survival of fish in enriched rearing results from a combined effect of the environment and improved fish condition, and to a lesser degree from host genetic background. This has important implications for when and how environmental enrichment should be applied. Overall, these results indicate that environmental enrichment has the potential to improve survival of fish during parasitic epidemics and thus reduce use of antibiotics in aquaculture.

Whole genome resequencing data enables a targeted SNP panel for conservation and aquaculture of Oreochromis cichlid fishes

<p>Cichlid fish of the genus <i>Oreochromis</i> form the basis of the global tilapia aquaculture and fisheries industries. Broodstocks for aquaculture are often collected from wild populations, which in Africa may be from locations containing multiple <i>Oreochromis </i>species. However, many species are difficult to distinguish morphologically, hampering efforts to maintain good quality farmed strains. Additionally, non-native farmed tilapia populations are known to be widely distributed across Africa and to hybridize with native <i>Oreochromis </i>species, which themselves are important for capture fisheries. The morphological identification of these hybrids is particularly unreliable. Here, we describe the development of a single nucleotide polymorphism (SNP) genotyping panel from whole-genome resequencing data that enables targeted species identification in Tanzania. We demonstrate that an optimized panel of 96 genome-wide SNPs based on F<sub>ST</sub> outliers performs comparably to whole genome resequencing in distinguishing species and identifying hybrids. We also show this panel outperforms microsatellite-based and phenotype-based classification methods. Case studies indicate several locations where introduced aquaculture species have become established in the wild, threatening native <i>Oreochromis</i> species. The novel SNP markers identified here represent an important resource for assessing broodstock purity in hatcheries and helping to conserve unique endemic biodiversity.</p>
