Data from: Monitoring temporal and spatial trends of illegal and legal fishing in Canada's marine conservation areas using vessel tracking datasets

Expansion of marine conservation areas (CA) necessitates resource-efficient and achievable strategies for monitoring and evaluation of ongoing fishing activity at national levels. To demonstrate and explore such a strategy, we conducted the first extensive analysis of fishing activity within Canada's static, geographically defined marine CAs with fishing regulations (n = 264 areas). We used eight years of Automatic Identification System data to estimate fishing effort across three oceans and conducted temporal and spatial comparisons specific to each CA's regulations and enactment date. We addressed questions on CA effectiveness, fishing displacement, fishing the line behavior, and relationships between fishing activity and spatial CA attributes. We estimated 22,000 hours of fishing activity within CAs after enactments, 22% of which was identified as illegal. CA effectiveness appeared to be lowest for Atlantic CAs based on illegal fishing effort density within CAs. Fishing displacement and fishing the line was generally not apparent as buffer areas around CAs tended to already have higher fishing effort prior to enactments. CA effectiveness and responses to CAs varied considerably, as was visualized using timeseries plots and maps developed for each CA. Our evaluation of a nation's full suite of CAs provides managers with a foundation and approach for continued monitoring and reporting.

Cell tracking data from: Automated timelapse data segmentation reveals in vivo cell state dynamics

Embryonic development proceeds as a series of orderly cell state transitions built upon noisy molecular processes. Here, we defined gene expression and cell motion states using single cell RNA sequencing data and in vivo timelapse cell tracking data of the zebrafish tailbud. We performed a parallel identification of these states using dimensional reduction methods and a change point detection algorithm. Both types of cell states were quantitatively mapped onto embryos, and we utilized the cell motion states to study the dynamics of biological state transitions over time. The time average pattern of cell motion states is reproducible among embryos. However, individual embryos exhibit transient deviations from the time average forming left-right asymmetries in collective cell motion. Thus, the reproducible pattern of cell states and bilateral symmetry arises from temporal averaging. In addition, collective cell behavior can be a source of asymmetry rather than a buffer against noisy individual cell behavior.

Data associated with: Applying remote sensing for large-landscape problems: Inventorying and tracking habitat recovery for a broadly distributed Species At Risk

Anthropogenic habitat alteration is leading to the reduction of global biodiversity. Consequently, there is an imminent need to understand the state and trend of habitat alteration across broad areas. In North America, habitat alteration has been linked to the decline of threatened woodland caribou. As such, habitat protection and restoration are critical measures to support recovery of self-sustaining caribou populations. Broad estimates of habitat change through time have set the stage for understanding the status of caribou habitat. However, the lack of updated and detailed data on post-disturbance vegetation recovery is an impediment to recovery planning and monitoring restoration effectiveness. Advances in remote sensing tools to collect high-resolution data at large spatial scales are beginning to enable ecological studies in new ways to support ecosystem-based and species-based management.

We used semi-automated and manual methodologies to fuse photogrammetry point clouds (PPC) from high-resolution aerial imagery with wide-area Light Detection and Ranging (LiDAR) data to quantify vegetation structure (height, density, class) on disturbances associated with caribou declines. We also compared vegetation heights estimated from the semi-automated PPC-LiDAR fusion to heights estimated in the field, using stereoscopic interpretation, and using multi-channel TiTAN LiDAR.

Vegetation regrowth was occurring on many of the disturbance types, though there was local variability in the type, height, and density of vegetation. Heights estimated using PPC-LiDAR fusion were highly correlated (r ≥ 0.87 in all cases) with heights estimated using stereomodels, TiTAN multi-channel LiDAR, and field measurements.

We demonstrated that PPC-LiDAR fusion can be operationalized over large areas to collect comprehensive and consistent vegetation data across landscape levels, providing opportunities to link fine-resolution remote sensing to landscape-scale ecological studies. Crucially, these data can be used to estimate rates of habitat recovery at resolutions that are not feasible using more commonly used satellite-based sensors, bridging the gap between resolution and extent. Such data are needed to achieve effective and efficient habitat monitoring to support caribou recovery efforts, as well as a myriad of additional forest management needs.

Sequencing data for: Tracking climate-change induced biological invasions over 4 decades by metabarcoding archived natural eDNA samplers

In a time of unprecedented global environmental change, understanding the response of biodiversity is paramount. However, our knowledge of anthropogenic impacts on ecosystems is limited by a lack of standardized retrospective biomonitoring data. Here, we use four-decade time series of archived blue mussels to trace spatiotemporal biodiversity change in coastal ecosystems. The filter-feeding mussels can serve as natural eDNA samplers, carrying an imprint of the surrounding aquatic community at the time of sampling. By sequencing the preserved DNA, we characterize highly diverse mussel-associated communities and reconstruct the invasion trajectory of an invasive species to the detriment of native taxa uncovering repeated population collapses and reinvasions after cold winters. Time series of natural eDNA samplers provide highly resolved temporal data on community assembly and global warming-driven invasion processes and overcome critical shortfalls in our understanding of biodiversity change in the Anthropocene.

GPS and activity data from wild boars tracked in Southern France

Many animals living in anthropized landscapes try to avoid encountering people by being active at night. By doing so, however, they risk being disturbed while at rest during the day. To mitigate this risk, diurnally resting species may be highly selective about where they rest. Here, we used GPS and activity sensors to study how wild boars (Sus scrofa) might adjust their resting site selection and revisitation patterns to the risk of disturbance by people. We evaluated the probability of daytime relocation to assess the efficacy of wild boars' resting strategy in reducing the risk of human encounter while at rest. We attempted to identify the cause of some relocations using audio recordings. Generally, we found that wild boars did not specifically avoid resting near villages or roads, i.e. where the risk of encountering people is higher, if they could find sites with suitable vegetation cover. The risk of disturbance by people was low, even near villages. Resting sites located close to villages were visited more repeatedly than those located further away, suggesting that focusing on a few familiar and quiet resting sites was a successful strategy for resting undisturbed in an anthropized landscape.

Data from: Jeju Island: a sentinel for tracking ocean warming impacts on high-latitude benthic communities

As climate changes and anthropogenic pressures increase, marine ecosystem assembly and functioning are altered. High-latitude areas may provide opportunities for some tropical and subtropical organisms to survive. Yet, it is difficult to assess ongoing changes as ecological baselines are often missing. Here, we focus on the rapidly warming region of Jeju Island (South Korea), where thermal changes may have already triggered a poleward expansion of tropical and subtropical taxa and changes in community assembly. In 2012–2014, an island-wide quantitative description of its benthic communities (5 m and 15 m depths) was made, whereas patterns in seawater temperatures were examined from 1981 to 2020. The Jeju Island algal assemblage was dominated by the regionally endemic kelp, Ecklonia cava. Turf, encrusting coralline algae, alongside tropical, subtropical, and cosmopolitan macro-algae were also major components of the benthic community. Hermatypic coral cover was higher at the 15 m depth than 5 m depth. Increases in seawater temperatures were highly significant, with differences between the average annual SST [1980–2020] and annual SST reaching up to + 1.61 °C in only 40 yr. The thermal rise was more pronounced in winter than summer, and warming was further accompanied by a major decline in the number of days below 14 °C and 18 °C, which are considered critical thermal thresholds for hermatypic coral survival and reef development, respectively. Warming winter seawater temperatures could ultimately lead to a loss of seasonality and profound modifications of benthic assemblages. This study provides the necessary assessment of benthic community conditions at Jeju Island upon which the ongoing changes in the area can be explicitly demonstrated.

Synthetic along-track altimetry data over 1993-2018 from a NEMO-based simulation of the IMHOTEP project

"Synthetic observations" of along-track SSH have been extracted online during the production of the global, NEMO-based experiment ** IMHOTEP-GAIc**, at every single time and locations where a true SLA observation exists in the AVISO database for the along-track altimetry from the TOPEX, Jason-1, Jason-2 and Jason-3 satellite continuous series over the period 1993-2018. This global ocean/sea-ice/iceberg simulation uses the NEMO model, and has a horizontal resolution of 1/4°. The atmospheric forcing applied at the surface is based on the JRA reanalysis (Kobayashi et al., 2015) and varies over the full range of time-scales from 6 hours to multi-decadal. The freshwater runoff forcing applied to the experiment is fully-variable (daily to multi-decadal) based on the ISBA hydrographic reanalysis for rivers (Decharme et al., 2019) and from altimeter data and regional GCM simulations for the liquid and solid discharges from the Greenland ice-sheet (Mouginot et al 2019). These runoffs are only climatological around Antarctica.
This synthetic along-track SSH dataset from the model is available over the altimetry period (1993-2018). It is provided there along with a time-mean model SSH (gridded model field) over the same period that can be used as a proxy for mean dynamic topography ("MDT").

See the README file for more information. And online documentation is also available here: https://doc-imhotep.readthedocs.io/en/latest/6-Synthetic-Obs.html
