Development of thrips barcode database and multiplex real-time PCR assay for quarantine and agriculture pest species

Thrips (Order Thysanoptera) species are agriculturally important as plant sap sucking pests and vectors of several plant diseases. They are very small insects and commonly associated with imported commodities at New Zealand border in all life stages. Morphological identification of thrips is mainly performed on adults, but the available identification keys for immature stages do not include many species and are inadequate, thus DNA barcode was regularly used for thrips identification, here, we have generated DNA barcode data for over 29 thrips species from over 100 individuals. At New Zealand border, Frankliniella occidentalis is the dominant species intercepted, followed by F. panamensis, Thrips palmi and T. tabaci and several other thrips species. Hence, we have also developed a multiplex real time PCR assay, targeting the four thrips species to facilitate the identification of quarantine interceptions with more accurate and faster diagnostic method for any developmental stages. The DNA barcode database further assists in thrip identification. The assay showed high specificity for all the four target species and could detect 10 copies/ µL of the target DNA. Linear responses and high correlation coefficients between the amount of DNA and Cq values for each species were also achieved. The method was tested on single egg, larva and adult and proved to be applicable for all life stages of the four species. This study has demonstrated the assay is a useful biosecurity tool for rapid and reliable identification of the target thrips species.

A Study of Real-world Data Races in Golang (Artifact)

The concurrent programming literature is rich with tools and techniques for data race detection. Less, however, has been known about real-world, industry-scale deployment, experience, and insights about data races. Golang (Go for short) is a modern programming language that makes concurrency a first-class citizen. Go offers both message passing and shared memory for communicating among concurrent threads. Go is gaining popularity in modern microservice-based systems. Data races in Go stand in the face of its emerging popularity.

In this paper, using our industrial codebase as an example, we demonstrate that Go developers embrace concurrency and show how the abundance of concurrency alongside language idioms and nuances make Go programs highly susceptible to data races.
Google's Go distribution ships with a built-in dynamic data race detector based on ThreadSanitizer. Dynamic race detectors pose scalability and flakiness challenges; we discuss various software engineering trade-offs to scale this detector to work effectively at scale.

We have deployed this detector in our 50-million lines of Go codebase hosting 2100 distinct microservices, found over 2000 data races, fixed over 1000 data races, spanning 790 distinct code patches submitted by 210 unique developers over a six-month period. Based on a detailed investigation of these data race patterns in Go, we make seven high-level observations relating to the complex interplay between the Go language paradigm and data races.

Migrating birds real flight V-formation spatial configuration.

Bird real flight V-formation dataset: Arbitrary (pixel) coordinates of migrating birds, probably Geese, flying in V-formation. Photo is taken in an angle so their formation data is only a cross-section in 3-D perspective but with entire pack. However, despite this limitation this V-formation configuration provides a quantitative data for the understanding for the spatial properties, i.e., V-shape characteristics. There are 95 birds in total including the lead bird. Lower V-arm is denoted with tags dXX has 51 birds and upper V-arm is denoted by tags uXX has 43 birds. Lead bird has two entries d00 and u00 for consistency. Annotated image provides boxes and labels. The data is given under bird_arbitrary_coordinates as pixel location on the plane with tags. In coordinate annotation head of the bird is taken as a refrence point.

Matlab example for Local Enrichment Analysis (LEA) analysis with real data

Phenotypic plasticity is essential to the immune system, yet the factors that shape it are not fully understood. Here, we comprehensively analyze immune cell phenotypes including morphology across human cohorts by single-round multiplexed immunofluorescence, automated microscopy, and deep learning. Using the uncertainty of convolutional neural networks to cluster the phenotypes of 8 distinct immune cell subsets, we find that the resulting maps are influenced by donor age, gender, and blood pressure, revealing distinct polarization and activation-associated phenotypes across immune cell classes. We further associate T-cell morphology to transcriptional state based on their joint donor variability, and validate an inflammation-associated polarized T-cell morphology, and an age-associated loss of mitochondria in CD4+ T-cells. Taken together, we show that immune cell phenotypes reflect both molecular and personal health information, opening new perspectives into the deep immune phenotyping of individual people in health and disease.

Real-world comprehensive genomic and immune profiling reveals distinct age- and sex-based genomic and immune landscapes in tumors of patients with non-small cell lung cancer

Wallen ZD, Ko H, Nesline MK, Hastings SB, Strickland KC, Previs RA, Zhang S, Pabla S, Conroy J, Jackson JB, Saini KS, Jensen TJ, Eisenberg M, Caveney B, Sathyan P, Severson EA, Ramkissoon SH. Real-world comprehensive genomic and immune profiling reveals distinct age- and sex-based genomic and immune landscapes in tumors of patients with non-small cell lung cancer. Front Immunol. 2024 Jun 21;15:1413956. doi: 10.3389/fimmu.2024.1413956. PMID: 38975340; PMCID: PMC11224431.

ABSTRACT

Younger patients with non-small cell lung cancer (NSCLC) (<50 years) represent a significant patient population with distinct clinicopathological features and enriched targetable genomic alterations compared to older patients. However, previous studies of younger NSCLC suffer from inconsistent findings, few studies have incorporated sex into their analyses, and studies targeting age-related differences in the tumor immune microenvironment are lacking. We performed a retrospective analysis of 8,230 patients with NSCLC, comparing genomic alterations and immunogenic markers of younger and older patients while also considering differences between male and female patients. We defined older patients as those ≥65 years and used a 5-year sliding threshold from <45 to <65 years to define various groups of younger patients. Additionally, in an independent cohort of patients with NSCLC, we use our observations to inform testing of the combinatorial effect of age and sex on survival of patients given immunotherapy with or without chemotherapy. We observed distinct genomic and immune microenvironment profiles for tumors of younger patients compared to tumors of older patients. Younger patient tumors were enriched in clinically relevant genomic alterations and had gene expression patterns indicative of reduced immune system activation, which was most evident when analyzing male patients. Further, we found younger male patients treated with immunotherapy alone had significantly worse survival compared to male patients ≥65 years, while the addition of chemotherapy reduced this disparity. Contrarily, we found younger female patients had significantly better survival compared to female patients ≥65 years when treated with immunotherapy plus chemotherapy, while treatment with immunotherapy alone resulted in similar outcomes. These results show the value of comprehensive genomic and immune profiling (CGIP) for informing clinical treatment of younger patients with NSCLC and provides support for broader coverage of CGIP for younger patients with advanced NSCLC.

DATA AVAILABILITY:

De-identified, individual-level patient data, genomic variants, and individual immune gene expression data used in the manuscript can be found in this repository (https://zenodo.org/record/11396552). An R markdown file with R code used to perform the analyses and generate figures is also provided in the repository along with the data. All versions of software used are provided in the Methods section of the manuscript. Raw sequencing data were derived from routine clinical testing of real-world patients and cannot be shared publicly. Data for immune gene expression signatures are not publicly available due to a non‑provisional patent filing covering the methods used to generate and analyze these data but are available from the corresponding author on reasonable request.
