Data from: The effect of external flow on 3D orientation of a microscopic sessile suspension feeder, Vorticella convallaria

Vorticella convallaria are microscopic sessile suspension feeders that live attached to substrates in aquatic environments. They feed using a self‐generated current and help maintain the health of aquatic ecosystems and wastewater treatment facilities by consuming bacteria and detritus. Their environmental impact is mediated by their feeding rate. In ambient flow, feeding rates are highly dependent on an individual's orientation relative to the substrate and the flow. Here, we investigate how this orientation is impacted by flow speed. Furthermore, we examined whether individuals actively avoid orientations unfavorable for feeding. We exposed individuals to unidirectional laminar flow at shear rates of 0, 0.5, 1.0, and 1.5 s−1, and recorded their 3D orientation using a custom biplanar microscope. We determined that V. convallaria orientation became progressively tilted downstream as the shear rate increased, but individuals were still able to actively reorient. Additionally, at higher shear rates, individuals spent a larger fraction of their time in orientations with reduced feeding rates. Our shear rates correspond to freestream flows on the scale of mm s−1 to cm s−1 in natural environments.

2D and 3D Segmentation of uncertain local collagen fiber orientations in SHG microscopy

General

This dataset consists out of multiple Second Harmonic Generation (SHG) microscopy scans of collagen fibers in mice bones. Some mices are diseased with osteogenesis imperfecta (brittle bone).

We used this data to investigate the segmentation of uncertain local collagen fiber orientations. The corresponding paper "2D and 3D Segmentation of uncertain local collagen fiber orientations in SHG microscopy" is accepted at GCPR 2019.

Abstract

Collagen fiber orientations in bones, visible with Second Harmonic Generation (SHG) microscopy, represent the inner structure and its alteration due to influences like cancer. While analyses of these orientations are valuable for medical research, it is not feasible to analyze the needed large amounts of local orientations manually. Since we have uncertain borders for these local orientations only rough regions can be segmented instead of a pixel-wise segmentation. We analyze the effect of these uncertain borders on human performance by a user study. Furthermore, we compare a variety of 2D and 3D methods such as classical approaches like Fourier analysis with state-of-the-art deep neural networks for the classification of local fiber orientations. We present a general way to use pretrained 2D weights in 3D neural networks, such as Inception-ResNet-3D a 3D extension of Inception-ResNet-v2. In a 10 fold cross-validation our two stage segmentation based on Inception-ResNet-3D and transferred 2D ImageNet weights achieves a human comparable accuracy.

Links

A preprint of the paper is available at https://arxiv.org/abs/1907.12868.

The final publication is available at Springer via https://doi.org/10.1007/978-3-030-33676-9_26

The source code is available at https://github.com/Emprime/uncertain-fiber-segmentation.

Data description

Please read the accompanying paper for more information about the dataset. 3D EBSD Dataset of the Alpha and Beta Phase Orientations for a Hot-Rolled Model Zircaloy-4 with 7 wt.% Nb Alloy

A set of serial-section electron backscatter diffraction (EBSD) data files and a 3D reconstruction of a model Zircaloy-4 with 7 wt.% Nb addition alloy following hot-rolling.

The 3D data set contains measurements of the material rolled at 725C to 75% reduction. The measurements include indexing of both the alpha and the beta phases in 441 sequential slices, each of 0.1 μm, through a small section of the material, taken using the dual beam Thermo Scientific Helios Xe+ plasma focused ion-beam scanning electron microscope (PFIB-SEM). The 3D EBSD data set includes EBSD measurements in the form of ctf files, binary data files, an Aztec project file, and accompanying images for each slice.

A 3D volume was reconstructed from the 3D EBSD data set using a customised pipeline within the DREAM.3D software. The results of this analysis are included in the 'dream3d' folder, which includes a description of the pipeline, the final fully reconstructed dream3d data file, an xdmf file used for visualising the data in ParaView, a h5ebsd file containing results for the reconstruction, and grain averaged data for each of the identified features.

Please see our accompanying paper for analysis of the 3D reconstruction - as well as analysis of the 2D measurements from 10.5281/zenodo.3784460 - and for interpretation of the coupled crystallographic texture evolution;

C.S. Dataset related to article "Frozen Section Analysis and Real-Time Magnetic Resonance Imaging of Surgical Specimen Oriented on 3D Printed Tongue Model to Assess Surgical Margins in Oral Tongue Carcinoma: Preliminary Results"

This record contains raw data related to article “Frozen Section Analysis and Real-Time Magnetic Resonance Imaging of Surgical Specimen Oriented on 3D Printed Tongue Model to Assess Surgical Margins in Oral Tongue Carcinoma: Preliminary Results"

Abstract

Background: A surgical margin is the apparently healthy tissue around a tumor which has been removed. In oral cavity carcinoma, a negative margin is considered ≥ 5 mm, a close margin between 1 and 5 mm, and a positive margin ≤ 1 mm. Currently, the intraoperative surgical margin status is based on the visual inspection and tissue palpation by the surgeon and intraoperative histopathological assessment of the resection margins by frozen section analysis (FSA). FSA technique is limited and susceptible to sampling errors. Definitive information on the deep resection margins requires postoperative histopathological analysis.

Methods: We described a novel approach for the assessment of intraoperative surgical margins by examining a surgical specimen oriented through a 3D-printed specific patient tongue with real-time Magnetic Resonance Imaging (MRI). We reported the preliminary results of a case series of 10 patients, prospectively enrolled, with oral tongue carcinoma who underwent surgery between February 2020 and April 2021. Two radiologists with 5 and 10 years of experience, respectively, in Head and Neck radiology in consensus evaluated specimen MRI and measured the distance between the tumor and the specimen surface. We performed intraoperative bedside FSA. To compare the performance of bedside FSA and MRI in predicting definitive margin status we computed the weighted sensitivity (SE), specificity (SP), accuracy (ACC), area under the ROC curve (AUC), F1-score, Positive Predictive Value (PPV), and Negative Predictive Value (NPV). To express the concordance between FSA and ex-vivo MRI we reported the jaccard index.

Results: Intraoperative bedside FSA showed SE of 90%, SP of 100%, F1 of 95%, ACC of 0.9%, PPV of 100%, NPV (not a number), and jaccard of 90%, and ex-vivo MRI showed SE of 100%, SP of 100%, F1 of 100%, ACC of 100%, PPV of 100%, NPV of 100%, and jaccard of 100%. These results needed to be validated in a larger sample size of 21- 44 patients.

Conclusion: The presented method allows a more accurate evaluation of surgical margin status, and the first clinical experiences underline the high potential of integrating FSA with ex-vivo MRI of the fresh surgical specimen.
