Lunar ASP DEM Test PDS4 Bundle

A pair of Ames Stereo Pipeline (ASP) generated LROC NAC Digital Elevation Models in NASA PDS4 structure.

Purpose: Created as part of a testing effort funded by the LPI. The purpose of this dataset is to provide example LROC NAC Digital Elevation Models (DEMs) generated using rapid Ames Stereo Pipeline (ASP) processing. The example DEMs were assessed for suitability for scientific analysis.

Data Set Overview: The archive contains 2 DEMs, in GeoTiff format, as a right image and a left image. The DEMs were generated using the ASP online tutorial and version of the software downloaded in March 2022 from github using the latest build (https://github.com/NeoGeographyToolkit/StereoPipeline). The DEMs cover a portion of Glushko crater's extensive ejecta ray system, Earth's Moon.

The DEMs were generated using map-projected Lunar Reconnaissance Orbiter Camera (LROC) Narrow Angle Camera (NAC) input images that were collected as a stereo pair but have not yet been processed into a DEM using photogrammetric techniques. The base shape model for the projection is the LROC Wide Angle Camera (WAC) GLD100 topographic product. The map-projected images were run using parallel_stereo and point2dem processes in the ASP toolkit. The output is a DEM in geotiff format.

The included test DEMs, archive structure, related documents, and xml files are formatted to best effort in pds4 format following online documentation by NASA PDS (as of Sept 2022 at https://pds.nasa.gov). Files were validated using the PDS Validate tool (downloaded Sept 2022, version v2.3.0, from https://github.com/NASA-PDS/validate). Xml templates were modified from existing related examples (Watkins 2018, Herrick and Ward 2020, Hare and Trent 2018). The provided files have been self-validated but are not validated by the Planetary Data System (PDS) and are provided for educational and training purposes only, and could contain errors or inconsistencies.

Molecular dynamics derived side chain order parameters for Asp, Glu, Asn, and Gln residues in ribonucleases H, and molecular dynamics trajectories for E. coli ribonuclease H

This dataset contains tab-delimited text files reporting the complete calculated S2 side chain order parameters for carboxyl- and carbonyl-containing residues (Asp, Glu, Asn, Gln) in all RNase H homologs studied, as well as complete simulation trajectory data for the E. coli apo, site A, and site B simulations described in the text. We hope that easy access to the complete trajectory data for the experimentally best-characterized homolog will facilitate future comparison between simulation and experiments.

order_parameters_magnesium.dat contains the calculated S2 side chain order parameters for carboxyl- and carbonyl-containing residues in each of the three E. coli trajectories supplied in this dataset. These data are sufficient to reproduce Figure 6.

2RN2.apo.pdb, 2RN2.MG.siteA.pdb, and 2RN2.MG.siteB.pdb define the equilibrated structure from which the E. coli apo, site A, and site B trajectories were initiated. All protein atoms, including hydrogens, are included, as well as Mg ions. Explicit waters and chloride counterions have been removed.

2RN2.apo.dcd, 2RN2.MG.siteA.dcd, and 2RN2.MG.siteB.dcd contain 100ns trajectories initiated from the starting structures in the corresponding pdb files. Frames were written every 4.5ps. Trajectories have been aligned to the initial structure of the apo trajectory to facilitate visualization.

The remaining *.S2.CO.dat files contain the calculated S2 side chain order parameters for all apo RNases H simulated in this study. Each file is named for the PDB ID of its corresponding structure (see Table 1). These data are sufficient to reproduce Figure 8 (which reports on only the conserved active-site residues).

Molecular dynamics simulations data of Caspase-3 enzyme with pentapeptide ligand DEVDG and its chiral mutant DEVdG having D-Asp at fourth position

Amino acids in proteins are maintained in one specific L chiral form in the body. D-amino acids are not normally incorporated into proteins and their accumulation has been associated with several conditions including schizophrenia, amyotrophic lateral sclerosis, and other age-related disorders. However, the mechanisms by which the accumulation of D-amino-acids in proteins may lead to pathophysiological consequences remain poorly understood. In this work, we studied a model protease system, caspase-3 that specifically hydrolyses the 4’–5’ peptide bond of the pentapeptide substrate DEVDG. Through extensive molecular dynamics simulations, free energy calculations and distance maps, we reveal that caspase-3 naturally rejects the pentapeptide containing D-Asp substrate, DEVdG and prevents catalytic activity by caspase. The importance of this chiral discriminating capacity is evident from chiral-selective in vivo experimental assays to detect caspase-bound D-Asp in Drosophila where altering the chiral balance created impaired caspase activity and impaired apoptosis, increased tumour formation, and premature death. The modelling data reveals the molecular level charge balancing that enforces the chiral recognition necessary to maintain homeostasis across the cell, tissue, and organ level.

ASP Great House, USA, Point cloud

Point cloud data, clean and uniform to easy visualization. Site Description The Annaberg Sugar Plantation in the Virgin Islands is part of one of the largest historic migrations of people and resources throughout the world. For centuries, the Virgin Islands was a crossroads for indigenous peoples, colonial powers, and the transatlantic slave trade. The plantation structures that the National Park Service preserves on the site today demonstrate the agricultural success of the Danish Colonial era, but also its human cost. A 40-foot high windmill constructed with sails to direct the wind was state of the art at the time of its completion in 1805. Not far from the windmill, built into the foundation of the sick house, the Annaberg "Dungeon" served as a means of punishment for enslaved laborers....more info: https://doi.org/10.26301/vv0h-dq68 CyArk 2019: Annaberg Plantation - LiDAR - Terrestrial , Photogrammetry .
