The deployment of temporary nurses and its association with permanent nurses' outcomes in Swiss psychiatric hospitals: A secondary analysis.
<p>The objective of this analysis was to investigate the frequency of temporary nurses’ deployment and their association with nurse staffing levels and permanent nurses’ outcomes in Swiss psychiatric hospitals. The data is based on the Match<sup>RN</sup> Psychiatry study including 79 psychiatric units and 651 nurses and provides unit level frequency of temporary nurses’ deployment and individual nurse level data on staffing levels and permanent nurses’ outcomes namely job satisfaction, burnout, and intention to leave organization or profession. The data was collected in 2019 and 2020. We provide the unit and nurse-level dataset, a codebook and the r code to replicate the analyses of the paper. Meta-analysis of ecosystem services associated with oyster restoration on the Eastern and Gulf coasts of the US
We conducted a meta-analysis to systematically quantify the success and uncertainty of oyster reef restoration for a suite of biological, biogeochemical, and physical ecosystem services relative to both degraded and natural reference habitats. We focused on the eastern oyster, Crassostrea virginica. To evaluate whether restored eastern oyster reefs enhance ecosystem services relative to unaltered, degraded habitats and whether restored reefs provide ecosystem services equivalent to reference reefs, we synthesized data and calculated log response ratios for 245 restored-degraded reef pairs and 136 restored-reference reef pairs from 106 publications collected along 3500 km of U.S. Gulf of Mexico and Atlantic coastlines.

Mummichog (Fundulus heteroclitus) counts and gut content analysis from lift trap transect collections along Rowley River tidal creeks associated with long term fertilization experiments, Rowley, MA.
The lift traps were used to capture mummichogs accessing the high marsh platform. Mummichogs were collected to study the effect of marsh-edge geomorphology on mummichog distribution and foraging. The TIDE project aims to simulate eutrophication on a large scale by the addition of NO3- aiming to reach 70μM concentrations from May to September every year during the growing season. This fertilization of the marsh has been going on at Sweeney Creek since the 2004 growing season through 2016 and at Clubhead Creek in 2005 and from 2009 till 2016. Years 2017-2020 are enrichment recovery years.
Mummichog (Fundulus heteroclitus) gut content analysis from Breder trap transect collections in tidal creeks associated with long term fertilization experiments, Rowley, MA.
At PIE, mummichog (Fundulus heteroclitus) use the spring-cycle high tides to access the flooded high marsh platform and eat invertebrate prey, coupling the high marsh and aquatic creek food webs by gathering energy produced on the high marsh and making it available to the aquatic food web. Changes in the geomorphology of saltmarsh creek edges greatly influence the survival, biomass, and resource use of mummichog populations. Here we use gut content analysis assess the diet of mummichog on the high marsh platform during a flooding spring-cycle tide in July 2018 across 3 PIE creeks known to present different geomorphologic patterns in their low marsh zones. These data allow us to quantify the amount of terrestrial invertebrate prey mummichog consume on a single flooding tide and determine the impact altered low marsh geomorphology has on the trophic relationships in PIE food webs. These mummichog were captured in Breder traps; information about the consumer communities captured in these traps was recorded separately (LTE-TIDE-BrederTrap-Demographics). These data were included in part of the study “Habitat decoupling via saltmarsh creek geomorphology alters connection between spatially-coupled food webs” (Lesser et al. 2020) and were a portion of an MBL REU project.

These data can be used for the assessment of the impact of low marsh geomorphology on mummichog caloric content and energy production in PIE food webs. These data were included as part of two studies “Habitat decoupling via saltmarsh creek geomorphology alters connection between spatially-coupled food webs” (Lesser et al. 2020) and “Cross-habitat access modifies the ‘trophic relay’ in New England saltmarsh ecosystems” (Lesser et al. 2021).

Data associated with the article 'Intervention factors associated with efficacy, when targeting oral language comprehension of children with or at risk for (Developmental) Language Disorder: A meta-analysis'
<p>The efficacy of oral language comprehension interventions varies, but the reasons for this variation have received little attention. A meta-analysis was conducted to examine intervention factors associated with the efficacy (as expressed with effect sizes) of oral language comprehension interventions in children under the age of 18 with or at risk for (Developmental) Language Disorder, (D)LD.</p> <p>The meta-analysis article together with this additional material comprise the content needed for a thorough understanding and replication of the results.</p> <p>This dataset is based on two systematic scoping reviews on oral language comprehension interventions (Tarvainen et al., 2020, 2021). Combined unsupervised and semi-automated supervised analysis of flow cytometry data reveals cellular fingerprint associated with newly diagnosed pediatric type 1 diabetes
<p>Type 1 diabetes is a chronic autoimmune disease resulting in an immune-mediated loss of pancreatic β-cells; however, an unbiased and reproducible profiling of type 1 diabetes-specific circulating immunome at disease onset has yet to be explored. In this study, fresh whole blood was collected from a pediatric cohort of 107 patients with new-onset type 1 diabetes, 85 relatives of patients with type 1 diabetes with 0-1 islet autoantibodies, 58 patients with celiac disease or autoimmune thyroiditis and 76 healthy controls. Up to 6 mL of blood was collected from each subject into a VACUETTE® TUBE 6 ml ACD-B (Greiner). Fresh whole blood underwent red blood cell lysis, was washed and stained with specific monoclonal antibodies. Fresh whole blood samples were stained with five panels of antibodies labelled as T cells, T&NK cells, B cells, Tregs and DCs/monos encompassing main subsets of T cells, NK cells, B cells, Tregs, DCs and monocytes detected using 26 surface markers and the intracellular marker forkhead box P3 (FoxP3); for the Treg panel, intracellular staining was performed after fixation and permeabilization. Cells were acquired on a BD FACSCanto-II flow cytometer equipped with FACSDiva software (Becton Dickinson, Franklin Lakes, NJ). </p>

Meta-analysis results of epigenome-wide association studies in neonates reveals widespread differential DNA methylation associated with birthweight
<p>Birthweight is associated with health outcomes across the life course, DNA methylation may be an underlying mechanism. In this meta-analysis of epigenome-wide association studies of 8,825 neonates from 24 birth cohorts in the Pregnancy And Childhood Epigenetics Consortium, DNA methylation in neonatal blood is associated with birthweight at 914 sites, with a difference in birthweight ranging from -183 to 178 grams per 10% increase in methylation (P<sub>Bonferroni</sub><1.06x10<sup>-7</sup>).</p>
Association of GDF-15 expression with immune parameter in a pan-cancer analysis
<p>Immunotherapy with checkpoint blockers has significantly revolutionized the treatment landscape for many cancer patients. However, despite their success, checkpoint inhibitors have limitations that affect their effectiveness across a broader patient population. Soluble and cell-bound factors in the tumor microenvironment negatively impact cancer immunity. GDF15, a member of the TGF-β superfamily is associated with various physiological and pathological conditions, including cancer. Its overexpression in certain cancers has been linked to immune evasion. In this study we investigated the relationship between high GDF15 expression with various immune parameter in an in-silico analysis of 11,000 tumors from the TCGA database. Patients with non-small cell lung cancer and urothelial cancer was identified frequently GDF-15 immunosuppressed. Processed RNA sequencing data (TPM) obtained from firebrowse.org and the corresponding immune parameters were included in this dataset. </p>

Development of a spectral library for the discovery of altered genomic events in Mycobacterium avium associated with virulence using mass spectrometry-based proteogenomic analysis
<p><em>Mycobacterium avium</em> is one of the prominent disease-causing bacteria in humans. It causes lymphadenitis, chronic and extrapulmonary, and disseminated infections in adults, children, and immunocompromised patients. <em>M. avium</em> has ~4,500 predicted protein-coding regions on an average, which can be helpful in discovering several variants at the proteome level. Many of them are potentially associated with virulence, thus identifying such proteins can be a helpful feature in the development of panel-based theranostics. In line with such a long-term goal, we carried out an in-depth proteomic analysis of <em>M. avium</em> with both data-dependent and data-independent acquisition methods. Further, a set of proteogenomic investigations were carried out using the protein database for <em>Mycobacterium tuberculosis,</em> and a genome six-frame translated database and a variant protein database of <em>M. avium</em>. A search of mass spectrometry data analysis against <em>M. avium</em> protein database resulted in the identification of 2,954 proteins. Further, proteogenomic analyses aided in the identification of 1,301 novel peptide sequences and correction of translation start sites for 15 proteins. At the end, we created a spectral library of <em>M. avium</em> proteins including novel genome search-specific peptides and variant peptides detected in this study. We validated the spectral library by a data-independent acquisition of the <em>M. avium</em> proteome. Thus, we present a <em>M. avium </em>spectral library of 29,033 peptide precursors supported by 0.4 million fragment ions for further use by the biomedical community.</p>

The column headers are: model_name, skill score, correlation coefficient, standard deviation, centred root mean square error.</p> <p>The folder 'trend_analysis' contains for each variable csv files of ERA5 and PRIMAVERA monthly time series used for trend analysis, pdf files of analysis summaries, csv files of Bayesian analysis results and png files of longitude-latitude maps of trends (analysed with linear regression).
