Case study data of the paper: A methodological guide to observe local-scale geodiversity for biodiversity research and management

<p><span>Current global environmental change calls for comprehensive and complementing approaches for biodiversity conservation. According to recent research, consideration of the diversity of Earth's abiotic features (i.e., geodiversity) could provide new insights and applications into the investigation and management of biodiversity. However, methods to map and quantify geodiversity at local scale have not been developed although this scale is important for conservation planning. </span><span>Here, we introduce a field methodology for observing plot-scale geodiversity, pilot the method in an Arctic-alpine tundra environment, provide empirical evidence on the plot-scale biodiversity-geodiversity relationship and give guidance for practitioners on the implementation of the method</span><span>.</span></p> <p><span>The field method is based on observation of geofeatures, i.e., elements of geology, geomorphology, and hydrology, from a given area surrounding a location of species observations. As a result, the method provides novel information on the variation of abiotic nature for biodiversity research and management. The method was piloted in northern Norway and Finland by observing geofeatures from 76 sites at three scales (5, 10 and 25 m radii). To explore the relationship between measures of biodiversity and geodiversity, the occurrence of vascular plant species was recorded from 2 m x 2 m plots at the same sites.</span></p> <p><span>According to the results, vascular plant species richness was positively correlated with the richness of geofeatures (R<sub>s</sub> = 0.18–0.59). The connection was strongest in habitats characterized by deciduous shrubs. The method has a high potential for observing geofeatures without extensive geological or geomorphological training or field survey experience and </span><span>could be applied by conservation practitioners</span><span>.</span></p> <p><span>Consideration of geodiversity in understanding, analysing and conserving biodiversity could facilitate environmental management and ensure the long-term sustainability of ecosystem functions. With the developed method, it is possible to cost-efficiently observe the elements of geodiversity that are useful in ecology and biodiversity conservation. Our approach can be adapted in different ecosystems and biodiversity investigations. The method can be adjusted depending on the abiotic conditions, expertise of the observer(s), and the equipment available.</span></p>

The methodology defines a&nbsp;citation analysis of&nbsp;the Wakefield et al. [1] retracted article from a quantitative and qualitative point of view. The data contained in this repository are&nbsp;based on the first two&nbsp;steps of the methodology. The first step of the methodology&nbsp;(i.e. &ldquo;Data gathering&rdquo;) builds&nbsp;an annotated dataset of the citing entities, this step is largely discussed also in [2]. Data from: How "simple" methodological decisions affect interpretation of population structure based on reduced representation library DNA sequencing: a case study using the lake whitefish

Reduced representation (RRL) sequencing approaches (e.g., RADSeq, genotyping by sequencing) require decisions about how much to invest in genome coverage and sequencing depth (library quality), as well as choices of values for adjustable bioinformatics parameters. To empirically explore the importance of these "simple" decisions, we generated two independent sequencing libraries for the same 142 individual lake whitefish (Coregonus clupeaformis) using a nextRAD RRL approach: (1) A small number of loci and low sequencing depth (library A); and (2) more loci and higher sequencing depth (library B). The fish were selected from populations with different levels of expected genetic subdivision. Each library was analyzed using the STACKS pipeline followed by three types of population structure assessment (FST, DAPC and ADMIXTURE) with iterative increases in the stringency of sequencing depth and missing data requirements, as well as more specific a priori population maps. Library B was always able to resolve strong population differentiation in all three types of assessment regardless of the selected parameters. In contrast, library A produced more variable results; increasing the minimum sequencing depth threshold (-m) resulted in a reduced number of retained loci, and therefore lost resolution at high -m values for FST and ADMIXTURE, but not DAPC. FST and DAPC were robust to varying the population map and increasing the stringency of missing data requirements. In contrast, ADMIXTURE was unable to resolve strong population differentiation when increasing these same parameters in library A. Similarly, when examining fine scale population subdivision, library B was robust to changing parameters but library A lost resolution depending on the parameter set. We used library B to examine actual subdivision in our study populations. All three types of analysis found complete subdivision among populations in Lake Huron, ON and Dore Lake, SK, Canada using 10,640 SNP loci. Weak population subdivision was detected in Lake Huron with fish from sites in the north-west, Search Bay, North Point and Hammond Bay, showing slight differentiation. Overall, we show that apparently simple decisions about library quality and bioinformatics parameters can have potentially important impacts on the interpretation of population subdivision. Although costly, the early investment in a high-quality library and more conservative stringency settings on STACKS parameters lead to a final dataset that was more consistent and robust when examining both weak and strong population differentiation.

Librarians and information specialists as methodological peer-reviewers: a case-study of the International Journal of Health Governance. Datasets

<p>Objectives of this study were to analyze the impact of including librarians and information specialist as methodological peer-reviewers, because they can enhance methodologies in evidence synthesis. We sought to determine if and how librarians&rsquo; comments differed from subject peer-reviewers&rsquo;; whether there were differences in the implementation of their recommendations; how this impacted editorial decision-making, and the perceived utility of librarian peer review by librarians and authors. &nbsp;We used a mixed method approach, conducting a qualitative analysis of reviewer reports, author replies and editors&rsquo; decisions of submissions to the International Journal of Health Governance. Our content analysis categorized 16 thematic areas so methodological and subject peer-reviewers&rsquo; comments, decisions and rejection rates could be compared. Categories were based on the standard areas covered in peer-review (e.g., title, originality, etc.) as well as additional in-depth categories relating to the methodology (e.g., search strategy, reporting guidelines, etc.). We developed and used criteria to judge reviewers&rsquo; perspectives and code their comments. Methodological peer-reviewers assessed 13 evidence synthesis manuscripts submitted between September 2020 and March 2023. 55 reviewer reports were collected: 25 from methodological peer-reviewers, 30 from subject peer-reviewers.</p>

Data for: Methodological choices in size and density fractionation of soil carbon reserves – A case study on wood fiber sludge amended soils

<p>A myriad of methods is currently being applied in soil carbon research encompassing major variation in the basic principles and minor variation in details. The most proper method is dependent on the research question and soil type, wherefore a consensus will likely never be reached, and it is difficult to label any method inappropriate. Both the fundamental and the subtle choices in methodology affect the results, wherefore increasing the method-related understanding of soil, agricultural and environmental scientists is of utmost importance. In scientific literature, methods are often not thoroughly presented, let alone reasoned. With this data, we discuss methodological choices in soil carbon fractionation. In addition, our case study follows the effects of pulp mill sludge amendments on soil carbon in a Luvic Stagnosol and Dystric Arenosol. Organic materials are being applied to soil to increase productivity and soil carbon storage. Our results show the difficulties of accumulating carbon in the stable, mineral associated pool, when the carbon content is initially relatively high, and the sorption capacity of the mineral phase already largely occupied.&nbsp;</p>

A remaining useful life prediction methodology for elec- trolytic capacitors is presented. This methodology adopts a Kalman filter approach in conjunction with an empirical state-based degradation model to predict the degradation of capacitor parameters through the life of the capacitor. Elec- trolytic capacitors are used in several applications ranging from power supplies on critical avionics equipment to power drivers for electro-mechanical actuators. These devices are known for their comparatively low reliability and given their criticality in electronics subsystems they are good candi- dates for component level prognostics and health manage- ment. Prognostics provides a way to assess remaining use- ful life of a capacitor based on its current state of health and its anticipated future usage and operational conditions. This paper discusses the empirical degradation models and experi- mental results of an accelerated aging test performed on a set of identical capacitors subjected to electrical stress. The data form the basis for developing the Kalman-filter based remain- ing life prediction algorithm.

Statistical methodology for the evaluation of leukocyte data in wild reptile populations: a case study with the Common wall lizard (Podarcis muralis)

<p>The leukocyte profile has the potential to be a reliable method to measure health conditions and stress in wild animals, but limitations occur because current knowledge on reference intervals is largely incomplete, especially because data come from studies on captive animals involving few individuals from single populations. Here we propose a general framework for achieving reliable leukocyte reference intervals, encompassing a set of internal and external factors, potentially affecting the leukogram. To do so, we present a systematic survey of the hematology of the common wall lizard, <em>Podarcis muralis</em>, involving 794 lizards from 54 populations over the whole geographic range of the species in Italy. Reference intervals for white blood cell (WBC) and leukocyte differential count were obtained by using linear mixed models in a Bayesian framework. The application of the procedure clearly showed that both internal (sex and size) and external (latitude and season) factors are a source of variation of leukocyte profile. Furthermore, the leukogram of common wall lizard has a strong variability among populations, which accounts for more than 50% of the whole variation. Consequently, some common assumptions used in studies on captive individuals are no longer supported in wild populations, namely, i) any group of individuals is a representative sample, ii) any population is representative of all others, iii) &nbsp;geographic clines do not occur over the species range, and iv) seasonal variation has limited effects. We encourage researchers aimed at the definition of leukocyte reference intervals for wild populations of reptiles to involve a large number of populations over a wide geographic range in <em>ad hoc</em> statistical models to disentangle local and geographic effects on leukocyte profile variation.</p>
