TCGA Cervical Squamous Cell Carcinoma and Endocervical Adenocarcinoma (CESC) Gene Expression

Abstract:

The Cancer Genome Atlas (TCGA) was a large-scale collaborative project initiated by the National Cancer Institute (NCI) and the National Human Genome Research Institute (NHGRI). It aimed to comprehensively characterize the genomic and molecular landscape of various cancer types. This dataset contains information about CESC, a type of cancer that affects the cells lining the cervix and can have squamous cell or adenocarcinoma histological subtypes. The gene expression profile was measured experimentally using the Illumina HiSeq 2000 RNA Sequencing platform by the University of North Carolina TCGA genome characterization center. The Sample IDs serve as unique identifiers for each sample.

Inspiration:

This dataset was uploaded to UBRITE for GTKB project.

Instruction:

The log2(x+1) normalization was removed, and z-normalization was performed on the dataset using a Python script.

Acknowledgments:

Goldman, M.J., Craft, B., Hastie, M. et al. Breaking the constraint on the number of cervical vertebrae in mammals: on homeotic transformations in lorises and pottos

Data-collection

Specimens. We analysed 1090 skeletons of wild-born primates belonging to 60 species of ten families (Table 1). These skeletons are held in collections of ten European and American natural history museums (Naturalis Biodiversity Center, Leiden (Naturalis); The Natural History Museum, London (NHMUK); the Royal Museum for Central Africa, Tervuren (RMCA); the Royal Belgian Institute of Natural Sciences, Brussels (RBINS); the Natural History Museum of Denmark, Copenhagen (ZMUC); Naturhistorisches Museum Wien, Vienna (NHMW); the Swedish Museum of Natural History, Stockholm (NRM); Museum fur Naturkunde, Berlin (MfN); and the National Museum for Natural History, Paris (MNHN), Natural History Museum Oslo, American Museum of Natural History, New York, Field Museum of Natural History, Chicago (FMNH). Five families belonged to the Strepsirrhini (Lorisidae, Galagidae, Daubentoniidae, Lemuridae, Indriidae) and five to the Haplorrhini, of which two Platyrrhini (Cebidae, Atelidae) and three Catarrhini (Cercopithecidae, Hylobatidae, Hominidae).

Cervical vertebrae and transitional cervicothoracic vertebrae. We determined the number of cervical vertebrae and transitional cervicothoracic vertebrae (vertebrae with both cervical and thoracic characteristics, i.e. a seventh vertebrae with a rudimentary rib or one full rib instead of two, or an eighth vertebrae with rudimentary ribs or without ribs on one side). The identification of transitional cervicothoracic vertebrae was based on the presence of cervical or rudimentary first ribs. In the case of a fusion of rudimentary cervical ribs with the transverse process (apophysomegaly), the vertebra was counted as a transitional cervicothoracic vertebra when the transverse process was at least 15% longer than that of the first thoracic vertebra, or when traces of the articulation were still visible.

Explanatory variables. Per specimen where we determined the vertebral pattern, we recorded the species, life style ("fast" vs. "slow"), individual age class and sex and whether the animal was kept in a zoo later in life or not. This last indicator variable can accommodate effects of relaxed selection in captive environments on the probability of finding an abnormal pattern.

Phylogeny. We used the consensus phylogeny of primates provided by the 10k Trees Project (Arnold & Nunn, 2010) to represent our data per species graphically and to calculate correlations between species effects

Statistical analysis. The R script with our analysis is added.

Cervical Proprioception, Postural Control, and Pain

The dataset comprises demographic and clinical characteristics of two groups: 82 Rheumatoid Arthritis (RA) patients and 82 asymptomatic individuals. The RA patients have a mean age of 55.25 years (SD = 10.02), while the asymptomatic individuals have a mean age of 54.18 years (SD = 10.15), with both groups having an age range of 40-70 years. Gender distribution is identical, with 20% males and 80% females in each group. Marital status differs slightly; 36% of RA patients are single, and 66% are married, compared to 39% and 61% in the control group. Educational attainment shows 27% of RA patients completed high school, 49% have college degrees, and 24% hold graduate degrees, compared to 30%, 43%, and 27% in the control group. Employment status reveals 61% of RA patients are employed, 24% are unemployed, and 15% fall into other categories, similar to 63%, 22%, and 15% in the control group.

Dataset of Cervical Cell Images for the Study of Changes Associated with Malignancy in Conventional Pap Test

This data set was approved by CEP, a human-research ethics committee {Comitê de Ética em Pesquisa de Campinas}, Brazil (CAAE approval number: 71277217.6.0000.5404)

Cervical cancer prevention campaign was carried out at the University of Campinas (Brazil), where 71 women were treated. For this study, six women were chosen: non-pre-menopausal, non-pregnant and between the ages of 25 and 40 years. Samples diagnosed with normal squamous lesions, atypia in squamous cells of undetermined significance (AC-US), low-grade squamous intraepithelial lesion LEI (changes associated with HPV infection or light dislocation (NIC 1)), and immature squamous metaplasia, were chosen. All samples were collected before treatment. The patients were anonymized and assigned a unique identifier. The criterion to limit the number of plates used in this study is related to the large amount of data to be processed and the computational cost necessary for this process.

Raw data sets are available as CSV files. Each data was numbered to include the identification of the meta-data, along with the tag of the images following a sequence. For example, the data file “ 01-CAP091868-MORF.csv ” has the prefix 01 that refers to the sequential numbering of the files with the data from the digitized slide.

The data set contains 102 digitized images of the human papilloma examination of 7 different patients. They were segmented 962

anatomical measurement of cervical lateral mass for cervical pedicle screw and paravertebral foramen screw insertion

The anatomical pedicle transverse angle (PTA) and linear parameters of the lateral mass were measured, and the relationship between the calculated angles and the anatomical PTA was investigated. θp was defined as the convergence angle from the posterolateral edge of the lateral mass to the pedicle, and θc was defined as the convergence angle from the posterolateral edge of the lateral mass to the anterolateral corner of the vertebral foramen. The thickness of the cortical bone of the medial wall of the lateral mass (cT) and the medial (mT) and lateral (lT) walls of the pedicle at C3–7 were also measured.
