PARN and TOE1 constitute a 3′ end maturation module for nuclear non-coding RNAs

HeLa cells were cultured in DMEM (Welgene) supplemented with 9% fetal bovine serum (Welgene). HeLa cells were transfected with 20 nM of siRNAs for four days using Lipofectamine 3000 (Thermo Fisher Scientific). Equal amounts of four different siRNAs were used for each knockdown. In the combinatorial knockdown, we mixed multiple siRNA pools to have a final concentration of 20 nM per siRNA pool. Total RNAs were extracted from siRNA-transfected HeLa cells using TRIzol reagent (Thermo Fisher Scientific) according to the manufacturer’s protocol and treated with DNase I (Takara). mTAIL-seq libraries were prepared as previously described (Lim et al., 2016). Amplified cDNA libraries were sequenced on an Illumina MiSeq platform with 50% of the PhiX control library (Illumina).

The uploaded file includes both intensity and sequence information for spike-ins and libraries used in the mTAIL-seq analysis. These data can be processed with Tailseeker 3.1.7 (Chang, 2017) according to the standard workflow of the software. The source codes and container images are available from Zenodo (https://zenodo.org/record/887547; doi:10.5281/zenodo.887546).

Federalism Conflicts on the Constitutionality of Laws in Mexico (01.01.1995-21.06.2021)

This dataset Federalism Conflicts on the Constitutionality of Laws in Mexico during a selected period. The dataset covers judgments issued on "constitutional controversies," a procedure through which the Mexican Supreme Court resolves federalism conflicts. The dataset provides information pertaining to cases filed and resolved, including the plaintiff, the defendant, and the type of normative provision challenged. It also provides an overview of the outcomes of all normative provisions challenged (upheld, invalidated, dismissed out of procedural grounds, or dismissed out of the lack of a supermajority vote to invalidate them). Data was downloaded on June 22, 2022, and manually classified in the following months. The dataset may be employed to calculate unconstitutionality rates or to study the impact of supermajority rules on the role of constitutional courts as arbiters of federalism conflicts. Full text for all judgments is provided.

Der königlich sächsische Hausorden der Rautenkrone. Genese, Verfasstheit und Verleihungspraxis eines Hausordens des 19. Jahrhunderts (The Royal Saxon House Order of the Rue Crown. Origin, constitution and award practice of a house order of the 19th century.)

This data set was produced as part of a bachelor's thesis on the Royal Saxon House Order of the Rue Crown (Orden der Rautenkrone) at the University of Greifswald. The thesis examines the award practices of the Grand Masters of the Order and attempts to draw conclusions about social circumstances.

For the work, a data set was created that includes all knights of the Order of the Rue Crown in the period from 1807 to 1918. The names of the beloved were expanded to include a standardised name (GND) and their life data, GND/Wikidata identifier and main geographical affiliation as well as rank and profession.

The data here are provided as Numbers and Excel files. Furthermore, the individual tables have been exported into CSV format (Note: in Excel, the CSV files may be displayed incorrectly despite UTF-8 encoding - especially with special characters and umlauts)

The dates are not yet completely accurate. For example, in the case of the standardised names, since the persons concerned may have received the corresponding status (king, etc.) only later after the award. The data sets are in constant development. If you have additional information about an entry or have discovered an error, please feel free to contact me.

#retweetthe8th: twitter dataset from the 2018 Referendum to repeal the 8th Amendment of the Constitution of Ireland

This dataset contains the tweet ids of 2,108,782 tweets related to the referendum to repeal the 8th Amendment of the Constitution of Ireland and replace it with the Thirty-sixth Amendment of the Constitution of Ireland on May 25, 2018.

They were collected between March 9th, 2018 and May 30th, 2018 from the Twitter filter stream API using Twarc (https://github.com/DocNow/twarc). The set of terms that were used for the search were: #repealthe8th, #together4yes, #8thref, #savethe8th, #hometovote, #togetherforyes, #repealedthe8th, #loveboth, #voteyes, #voteno, #lovebothvoteno, #repealtheeighth.

Note that the terms changed during the course of data collection and that the searches were not exhaustive.

The GET statuses/lookup method supports retrieving the complete tweet for a tweet id (known as hydrating). Twarc can also be used to hydrate tweets.

Per Twitter’s Developer Policy, tweet ids may be publicly shared for academic purposes; tweets may not.

There are several practical reasons to leave the retweets, as it allows researchers to trace important tweets and their dissemination.

However, for researchers that might be interested in NLP tasks for which retweets are not required, a set of 411,213 tweet ids without their retweets is also included in the zip file.

Questions about this dataset can be sent to Emmet Ó Briain: emmet@quiddity.ie .

(24-05-20)

Julia constitutive model integration replication files

These files allow the user to check that their local version of Julia and the codes provided in the repository at https://github.com/nickcollins-craft/julia_constitutive_model_integration have successfully performed the integration and bifurcation analysis of a Cosserat Breakage Mechanics model. Each file is labelled with the integrator (h² or hyperplastic), the load condition (constant volume or constant confining stress) and whether it is an integration result (containing the mechanical information such as stresses and strains) or a localisation result (the wavelength corresponding to the largest value of the Lyapunov exponent, and a Boolean vector stating whether localisation has occurred or not). The files are in the jld2 format, which is read by Julia using the JLD2 and FileIO packages.

Constitutive behavior of olivine gouge across the brittle-ductile transition

The bottom of the lithosphere is characterized by a thermally controlled transition from brittle to ductile deformation. While the mechanical behavior of rocks firmly within the brittle and ductile regimes is relatively well understood, how the transition operates remains elusive. Here, we study the mechanical properties of pure olivine gouge from 100 to 500ºC under 100 MPa pore-fluid pressure in a triaxial deformation apparatus as a proxy for the mechanical properties of the upper mantle across the brittle-ductile transition. We describe the mechanical data with a rate-, state-, and temperature-dependent constitutive law with multiple thermally activated deformation mechanisms. The stress power exponents decrease from 70±10 in the brittle regime to 17±3 and 4±2 in the semi-brittle and ductile regimes, respectively. The mechanical model consistently explains the mechanical behavior of olivine gouge across the brittle-ductile transition, capturing the gradual evolution from cataclasis to crystal plasticity.

Variation in symbiont density is linked to changes in constitutive immunity in the facultatively symbiotic coral, Astrangia poculata

Scleractinian corals are essential ecosystem engineers, forming the basis of coral reef ecosystems. However, these organisms are in decline globally, in part due to rising disease prevalence. Most corals are dependent on symbiotic interactions with single-celled algae from the family Symbiodiniaceae to meet their nutritional needs, however suppression of host immunity may be essential to this relationship. To explore immunological consequences of algal symbioses in scleractinian corals, we investigated constitutive immune activity in the facultatively symbiotic coral, Astrangia poculata. We compared immune metrics (melanin synthesis, antioxidant production, and antibacterial activity) between coral colonies of varying symbiont density. Symbiont density was positively correlated to both antioxidant activity and melanin concentration. Our results suggest that the relationship between algal symbiosis and host immunity may be more complex than originally hypothesized and highlight the need for nuanced approaches when considering these relationships.

Data from: Human atlastin-3 is a constitutive ER fusion catalyst (lipid mixing data)

Homotypic membrane fusion catalyzed by the atlastin (ATL) GTPase sustains the branched endoplasmic reticulum (ER) network in metazoans. Our recent discovery that two of three human ATL paralogs (ATL1/2) are C-terminally autoinhibited implied that relief of autoinhibition would be integral to the ATL fusion mechanism. An alternative hypothesis is that the third paralog ATL3 promotes constitutive ER fusion with relief of ATL1/2 autoinhibition used conditionally. However, published studies suggest ATL3 is a weak fusogen at best. Contrary to expectations, we demonstrate here that purified human ATL3 catalyzes efficient membrane fusion in vitro and is sufficient to sustain the ER network in triple knockout cells. Strikingly, ATL3 lacks any detectable C-terminal autoinhibition, like the invertebrate Drosophila ATL orthologue. Phylogenetic analysis of ATL C-termini indicates that C-terminal autoinhibition is a recent evolutionary innovation. We suggest that ATL3 is a constitutive ER fusion catalyst and that ATL1/2 autoinhibition likely evolved in vertebrates as a means of upregulating ER fusion activity on demand.

Molecular, biochemical and metabolomics analyses reveal constitutive and pathogen-induced defense responses of two sugarcane contrasting genotypes against leaf scald disease

Leaf scald caused by the bacteria Xanthomonas albilineans is one of the major concerns to sugarcane production. To breed for resistance, mechanisms underlying plant-pathogen interaction need deeper investigations. Herein, we evaluated sugarcane defense responses against X. albilineans using molecular and biochemical approaches to assess pathogen-triggered ROS, phytohormones and metabolomics in two contrasting sugarcane genotypes from 0.5-144 h post-inoculation (hpi). In addition, the infection process was monitored using TaqMan-based quantification of X. albilineans and the disease symptoms were evaluated in both genotypes after 15 d post-inoculation (dpi) The susceptible genotype presented a response to the infection at 0.5 hpi, accumulating defense-related metabolites such as phenolics and flavonoids with no significant defense responses thereafter, resulting in typical symptoms of leaf scald at 15 dpi. The resistant genotype did not respond to the infection at 0.5 hpi but constitutively presented higher levels of salicylic acid and of the same metabolites induced by the infection in the susceptible genotype. Moreover, two subsequent pathogen-induced metabolic responses at 12 and 144 hpi were observed only in the resistant genotype in terms of amino acids, quinic acids, coumarins, polyamines, flavonoids, phenolics and phenylpropanoids together with an increase of hydrogen peroxide, ROS-related genes expression, indole-3-acetic-acid and salicylic acid. Multilevel approaches revealed that constitutive chemical composition and metabolic reprogramming hampers the development of leaf scald at 48 and 72 hpi, reducing the disease symptoms in the resistant genotype at 15 dpi. Phenylpropanoid pathway is suggested as a strong candidate marker for breeding sugarcane resistant to leaf scald.
