Occurrence cubes for non-native taxa in Belgium and Europe

This package contains aggregated occurrence data ("occurrence cubes") for non-native taxa in Belgium and Europe. These occurrence cubes were generated by grouping species occurrence data from the Global Biodiversity Information Facility (GBIF) by year (year), 1x1km spatial EEA reference grid cell (eea_cell_code) and taxon (taxonKey or classKey). For each grouping, the number of occurrences found in GBIF (n) and the minimum coordinateUncertaintyInMeters (min_coord_uncertainty) are provided. The provided coordinateUncertaintyInMeters of an occurrence is taken into account when assigning it to a grid cell (see this code). The occurrence cubes have been used as input data for indicators and risk modelling/mapping for the Tracking Invasive Alien Species (TrIAS) project and are now used for monitoring the effectiveness of the early detection and rapid eradication of emerging Invasive Alien Species (IAS) for the LIFE RIPARIAS project.

The occurrence cubes are built on open science principles and intended to be completely reproducible:

The input data are publicly available on GBIF, with the download DOIs listed in the related identifiers of this package.

The code to process the data to cubes is publicly available on GitHub at https://github.com/trias-project/occ-cube-alien (version 20240118).

Files

be_alientaxa_cube.csv: occurrence cube of alien taxa listed by the Global Register of Introduced and Invasive Species - Belgium (Desmet et al. 2019) (GRIIS) and limited to occurrences in Belgium (country=BE).

be_alientaxa_info.csv: taxonomic information for taxa in be_alientaxa_cube.csv.

be_classes_cube.csv: occurrence cube of all classes found in Belgium (country=BE), used to assess sampling effort bias in be_alientaxa_cube.csv.

eu_modellingtaxa_cube.csv: occurrence cube of selected modelling species in Europe (bounding box).

eu_modellingtaxa_info.csv: taxonomic information for taxa in eu_modellingtaxa_cube.csv.

Acknowledgements

This work has been funded under the Belgian Science Policies Brain program (BelSPO BR/165/A1/TrIAS), the European Union's LIFE program (LIFE19 NAT/BE/000953 - LIFE RIPARIAS) and the European Union's Horizon Europe Research and Innovation Programme (ID No 101059592 - Biodiversity Building Blocks for Policy).

Weather and Air Quality data for Ireland as RDF data cube

Weather, Air Pollution and Events data represented as RDF data cube. The original weather data has been downloaded from https://www.met.ie//climate/available-data/historical-data and the Air Quality data from https://discomap.eea.europa.eu/map/fme/AirQualityExport.htm and https://discomap.eea.europa.eu/map/fme/AirQualityExportAirbase.htm. The Events data refers to random events within the Republic of Ireland.

The data has then been uplifted by running the {eeaMapping, metMapping, eventsMapping}.py scripts, which generate R2RML mappings to convert the CSV data to RDF. The mappings re-use vocabularies and ontologies that are W3C recommendations for dataset descriptions (DCAT, https://www.w3.org/TR/vocab-dcat-2/), statistical data (RDF Data Cube, https://www.w3.org/TR/vocab-data-cube/) and provenance data (PROV-O, https://www.w3.org/TR/prov-o/). The scripts use the R2RML engine from https://github.com/chrdebru/r2rml to execute the mappings which generate a data and metadata files for each of the datasets.

The Cube++ Illumination Estimation Dataset

Computational color constancy has the important task of reducing the influence of the scene illumination on the object colors. As such, it is an essential part of the image processing pipelines of most digital cameras. One of the important parts of the computational color constancy is illumination estimation, i.e. estimating the illumination color. When an illumination estimation method is proposed, its accuracy is usually reported by providing the values of error metrics obtained on the images of publicly available datasets. However, over time it has been shown that many of these datasets have problems such as too few images, inappropriate image quality, lack of scene diversity, absence of version tracking, violation of various assumptions, GDPR regulation violation, lack of additional shooting procedure info, etc.

Dataset description and code is available on https://github.com/Visillect/CubePlusPlus

Cube++ aims to alleviate many of the mentioned problems and to help the illumination estimation research. It consists of 4890 images with known illumination colors as well as with additional semantic data that can further make the learning process more accurate. Due to the usage of the SpyderCube color target, for every image there are two ground-truth illumination records covering different directions. Because of that, the dataset can be used for training and testing of methods that perform the single or two-illuminant estimation. This makes it superior to many similar existing datasets.

Also, a smaller (2GB) and easy to use version of the dataset named SimpleCube++ is provided in SimpleCube++.zip file.

For a fast download please use zenodo-get. To install it use the following commands:

pip install zenodo-get zenodo_get https://zenodo.org/record/4153431 --output-dir=Cube++

Please note, that PNG0.zip is missed here. To download it type the following commands

cd Cube++/ wget https://storage.yandexcloud.net/cubepng0/PNG0.zip

or (slower)::

wget ftp://vis.iitp.ru/Cube++/PNG0.zip

Enumerating Cube Tilings

This dataset contains 899,710,227 pairwise non-isomorphic 5-dimentional cube tilings. Each row in the canex_all.dat file stands for one of the aforementioned tilings. A C program to convert an encoded tiling to coordinates in the 5-d space (tocords.c) is also provided. Each row in the dataset has 33 elements, the last 32 of which stand for the cubes that constitute the tiling (the first element stands for the order of the automorphism group corresponding to the tiling- please refer to the journal paper for details) . The program (tocords.c) takes 32 integers (one may use the last 32 in any row from the dataset) as command line parameters and prints the cubes in coordinate form to the standard output.
