Supporting data for: Type 1 diabetes risk genes mediate pancreatic beta cell survival in response to proinflammatory cytokines

<p><strong>SUMMARY OF THE STUDY</strong></p> <p>We combined functional genomics and human genetics to investigate processes that affect type 1 diabetes (T1D) risk by mediating beta-cell survival in response to proinflammatory cytokines. We mapped 38,931 cytokine-responsive candidate <em>cis-</em>regulatory elements (cCREs) in beta-cells using ATAC-seq and snATAC-seq and linked them to target genes using co-accessibility and HiChIP. Using a genome-wide CRISPR screen in EndoC-&beta;H1 cells we identified 867 genes affecting cytokine-induced survival, and genes promoting survival and up-regulated in cytokines were enriched at T1D risk loci. Using SNP-SELEX, we identified 2,229 variants in cytokine-responsive cCREs altering transcription factor (TF) binding, and variants altering binding of TFs regulating stress, inflammation and apoptosis were enriched for T1D risk.&nbsp; At the 16p13 locus, a fine-mapped T1D variant altering TF binding in a cytokine-induced cCRE interacted with <em>SOCS1</em>, which promoted survival in cytokine exposure. Our findings reveal processes and genes acting in beta-cells during inflammation that modulate T1D risk.</p> <p><strong>DESCRIPTION OF FILES:</strong></p> <ul> <li>Supplementary Data 1. THE ROLE OF HOMOCYSTEINE AS A BIOMARKER OF CYTOKINE STORM IN IMMUNOONCOLOGY AND THERAPY OF COVID-19

<p>Homocysteine is a sulfur-containing amino acid that can act as an important biomarker of inflammatory processes, including cytokine storm, observed in various pathological conditions such as cancer and COVID-19. In the conditions of the cytokine storm characteristic of severe forms of COVID-19 and progressive stages of cancer, elevated homocysteine levels can increase oxidative stress and inflammatory reactions, which, in turn, exacerbates tissue and organ damage. Studies show that homocysteine can play a significant role in the pathogenesis of these conditions, affecting the vascular and immune systems. Thus, monitoring of homocysteine levels is important for the diagnosis, prognosis and development of new therapeutic strategies in the field of immuno-oncology and treatment of COVID-19.</p>

<p>This database includes a comprehensive profile of circulating pro- and anti-inflammatory molecules (cytokines, chemokines and growth factors) obtained from a group of 53 patients with muscular laminopathy, 10 with non-muscular laminopathy, 22 with other muscular disorders and 35 healthy controls. Data obtained by Luminex multiple immune-assay identify TGF-b2, IL-17 and G-CSF as potential biomarkers in discriminating&nbsp; between muscle-related laminopathy and healthy subjects. The different expression&nbsp; of IL-1b, IL-4 and IL-8 among the different forms of laminopathy provides a new hint for the understanding of the pathogenic mechanisms underlying the diverse phenotypes caused by <em>LMNA</em> mutations.</p>

Gut metabolome and cytokine profiling of MSM prior to and following HIV seroconversion

<p>Alterations in the gut microbiome have been associated with HIV infection, but the relative impact of HIV versus other factors on the gut microbiome has been difficult to determine in cross-sectional studies. To address this, we examined the gut microbiome, serum metabolome, and cytokines longitudinally within individuals before and after HIV seroconversion. We identified few changes in the microbiome following HIV infection, but greater differences including decreased Bacteroides were seen between pre-HIV infection visits compared to matched controls. Those who acquired HIV also had elevated inflammatory cytokines and bioactive lipids prior to HIV acquisition compared to matched controls. Following HIV seroconversion, alterations in serum metabolites involving secondary bile acid metabolism and amino acid metabolism were observed. These data highlight the importance of understanding the role of the microbiome in HIV susceptibility.</p>

Data from: Stimulation-induced cytokine polyfunctionality as a dynamic concept

<p>Cytokine polyfunctionality is a well-established concept in immune cells, especially T cells, and their ability to concurrently produce multiple cytokines has been associated with better immunological disease control and subsequent effectiveness during infection and disease. To date, only little is known about the secretion dynamics of those cells, masked by the widespread deployment of mainly time-integrated endpoint measurement techniques that do not easily differentiate between concurrent and sequential secretion. Here, we employed a single-cell microfluidic platform capable of resolving secretion dynamics of individual PBMCs. To study the dynamics of poly-cytokine secretion, as well as the dynamics of concurrent and sequential polyfunctionality, we analyzed the response at different time points after <em>ex vivo </em>activation. Firstly, we observed simultaneous secretion of cytokines over the measurement time for most stimulants in a subpopulation of cells only. Secondly, polyfunctionality generally decreased with prolonged stimulation times and revealed no correlation with the concentration of secreted cytokines in response to stimulation. However, we observed a general trend towards higher cytokine secretion in polyfunctional cells, with their secretion dynamics being distinctly different from mono-cytokine secreting cells. This study provided insights into the distinct secretion behavior of heterogenous cell populations after stimulation with well-described agents and such a system could provide better understanding for various immune dynamics in therapy and disease.</p>
