Interagency Ecological Program and US Fish and Wildlife Service: San Francisco Estuary Enhanced Delta Smelt Monitoring Program Data, 2016-2024
The Enhanced Delta Smelt Monitoring Program (EDSM) was initiated by the U.S. Fish and Wildlife Service in 2016. The main purpose of EDSM is to provide information about endemic Delta Smelt (Hypomesus transpacificus) population sizes and distributions within the upper San Francisco Estuary. To track the life cycle of this annual species, larval trawling with a fine-mesh (20 mm) net is conducted during the spring months, and Kodiak trawling for juveniles and adults occurs during the summer, fall, and winter months. Sampling sites are chosen via a stratified random sampling design. A minimum of two tows are conducted at each site, and field staff typically sample between 18 and 41 sites weekly. All fish collected are identified and enumerated, and a subset are measured for body length. Environmental data (water temperature, conductivity, dissolved oxygen, turbidity, depth) are also measured. In addition to Hypomesus spp., this long-term monitoring dataset can also be useful in evaluating the status and trends of other species of interest, especially pelagic fishes. Environmental and biological data associated with captive-reared Delta Smelt Study, Sacramento-San Joaquin Delta, CA, January-March 2019
The endangered Delta Smelt Hypomesus transpacificus is an osmerid fish endemic to the upper San Francisco Estuary. A captive breeding program for the species led by the Fish Culture and Conservation Laboratory (FCCL), University of California, Davis, began in 1996 to create a refuge population. In order to better understand how captive Delta Smelt would fare in conditions outside of the hatchery, we placed captive-reared fish in enclosures in the Sacramento San-Joaquin Delta, and evaluated their ability to survive, feed, and maintain condition. Fish were acclimated in the hatchery at FCCL, tagged, swabbed, weighed, measured, and transferred to enclosures in the field. There were three types of enclosures (n=2 for each type), varying in mesh size and wrap condition. In January 2019, 384 adult Delta Smelt (243 days post hatch) were transferred to enclosures in Rio Vista. In February 2019, 360 adult Delta Smelt (278 days post hatch) were transferred to enclosures in the Deepwater Shipping Channel. For each deployment, fish remained in enclosures for approximately one month, then were retrieved from enclosures, euthanized, identified, weighed and measured. A subset were also analyzed for diet contents. During the one-month long deployments, cages were checked for biofouling, damage, and dead fish, and water quality measurements and zooplankton samples were collected.

Delta Smelt (Hypomesus transpacificus) is an endangered fish that is endemic to the San Francisco Estuary. As a conservation strategy, hatchery-reared Delta Smelt have been released into the San Francisco Estuary to supplement the wild population. State and federal agencies surveyed the abundance of Delta Smelt, collected fish specimens, and recorded associated environmental data from sampling sites. Delta Smelt specimens were preserved and transported to the University of California, Davis where a variety of biomarkers were assessed on individual fish. This project, including the supplementation of hatchery-reared Delta Smelt and data collection, is ongoing.
Delta Smelt Enclosure Studies, North Delta Arc of the upper San Francisco Estuary, CA, 2019 - 2024
This dataset comprises data from seven different enclosure studies, each of which used Delta Smelt reared by the UC Davis Fish Conservation and Culture Laboratory (FCCL). Each study had unique study questions and utilized slightly different methods. Enclosure Prototype (Rio Vista (RV) and Sacramento Deep Water Ship Channel (SDWSC)) – these studies, conducted January through February (RV) and March (SDWSC) of 2019, were designed to test different enclosure mesh sizes to assess their effects on Delta Smelt growth, survival, and feeding efficacy over a period of four weeks. Three different enclosure designs were deployed at two locations (Rio Vista and the Sacramento Deep Water Ship Channel), with 60 to 64 fish per enclosure and a control group of 30 fish at FCCL. See Baerwald et al, 2023 for details. - https://doi.org/10.1371/journal.pone.0286027 North Delta Pilot – This study, conducted in July and August of 2019, was implemented to test the feasibility of using enclosures to evaluate a flow action designed to improve food for Delta Smelt in the Yolo Bypass, and test upper thermal limits in field conditions for cultured Delta Smelt. Three enclosures were placed at Rio Vista and one enclosure was placed in the Yolo Bypass. Each enclosure held 60 fish. A control group of 90 fish was held at FCCL. The study lasted for four weeks; however, the Yolo Bypass enclosures were removed after three weeks following a heat wave that was lethal to all enclosure fish at that site. Suisun Marsh Pilot – This study, conducted in October and November of 2019, tested the feasibility of using enclosures to evaluate a flow action designed to improve low salinity habitat for Delta Smelt in Suisun Marsh. Three enclosures per site were placed at three locations (Suisun Marsh, Rio Vista, and the Yolo Bypass). Each enclosure held 60 fish, and a control group of 90 fish was held at FCCL. Interagency Ecological Program: Monitoring of water quality, phytoplankton, zooplankton, clams, and Delta Smelt to support the Summer-Fall Suisun Marsh Salinity Control Gates Action 2018-2024
The Suisun Marsh Salinity Control Gates (SMSCG) have the potential to increase low-salinity-zone habitat for endangered Delta Smelt (Hypomesus transpacificus, California Endangered Species Act listed as Endangered, Federal Endangered Species Act listed as Threatened), and to allow them to more frequently occupy Suisun Marsh, especially Montezuma Slough, one of their most important rearing habitats. Operation of the SMSCG in summer and fall to improve Delta Smelt habitat are called for in the Biological Opinion and Incidental Take permit for the Central Valley Project and State Water Project. To support the adaptive management of the action, the California Department of Water Resources and collaborating agencies monitored water quality, phytoplankton, zooplankton, clams, and fishes during the SMSCG management actions in 2018. Monitoring has continued during the summer and fall months of all subsequent years, including both those with and without actions. This data package includes data collected by the Interagency Ecological Program’s (IEP) long-term monitoring programs supplemented with targeted sample collection where existing surveys lacked spatial or temporal coverage. Monitoring during no-action years will be used as a baseline for comparison during action years. This data package will be updated annually.
Interagency Ecological Program and US Fish and Wildlife Service: Enhanced Delta Smelt Monitoring Program Experimental Larval Survey Data 2018-2019
The United States Fish and Wildlife Service’s (USFWS) Experimental Larval Survey was designed and implemented by the Enhanced Delta Smelt Monitoring Program to assess alternative sampling methods for monitoring the larval life stages of the federally endangered Delta Smelt (Hypomesus transpacificus) within the San Francisco Estuary, California, USA. From 2018 to 2019, four different sampling methods (Beach Seine, Manta Trawl Net, 20-mm Surface Trawl Net, 20-mm Midwater Trawl Net) nested in time and space were used to estimate the occupancy rate, relative density, and size distribution of larval Delta Smelt across sampling methods and water depth strata within the San Francisco Estuary. Synthesized data used for fitting delta smelt population dynamics models, essentially consisting of predictor variables (environmental conditions and indices of prey and predators) and response variables (abundance indices). Input data is sourced from a variety of both federal and California state government monitoring programs taking place within the San Francisco Estuary, California. These include California Department of Fish and Wildlife fish surveys, Interagency Ecological Program's Environmental Monitoring Program for zooplankton, California Department of Water Resources' Dayflow, and United States Geological Survey water monitoring data. The sourced data are recorded from sub-hourly to monthly time scales and at various spatial scales, aggregated at monthly or greater time scales using summary statistics (e.g. means) and are not spatially explicit but use spatial stratification approaches for statistic calculation as appropriate.
Enhancing Thermal Resilience in Delta Smelt: A Comparative Study of Temperature Regimes During Embryonic Development
This dataset contains larval heart rate measurements from hatchery-reared Delta Smelt (Hypomesus transpacificus), a critically endangered species native to the San Francisco Bay-Delta. The data were collected at the UC Davis Fish Conservation Physiology Lab as part of an experiment investigating how early-life exposure to different thermal environments influences cardiac performance and thermal tolerance. Embryos were incubated under three temperature regimes: constant (16°C), controlled diurnal fluctuation (16–20°C), and natural outdoor pond conditions with variable temperatures. Larval heart rate was recorded during an acute thermal ramp using a microscope-mounted camera system to track cardiac activity in real time. These data were collected to assess the physiological plasticity of Delta Smelt and to inform conservation hatchery strategies aimed at enhancing resilience to thermal stress.
Delta Smelt Formalin Fixation and Preservation Effects on Fish Weight and Length
Natural history museum specimen are invaluable for a variety of conservation and ecological applications. Fishes are commonly preserved in formalin; however, formalin preservation is associated with reduced fish length and increased weight, but the magnitude and timing of these changes may vary among species. Unaccounted for preservation-driven shifts in fish length and weight may have drastic effects on any conservation or ecological conclusions drawn from specimen preserved for various durations as well as when compared to fresh, unpreserved specimen. The purpose of this study was to test whether formalin fixation and preservation affects endangered Delta Smelt, Hypomesus transpacificus, lengths and weights with implications for the use of data collected on preserved and fresh specimen. Fresh Delta Smelt were lengthed and weighted, then fixed and preserved in 10% buffered formalin. Repeated measures of specimen length and weight were recorded weekly for 4 weeks, fortnightly from preservation week 4 through preservation week 24, and then approximately annually through 6 total years of preservation.
