Detecting local variations across metazoan communities in backreef depressions of Reunion Island (Mascarene Archipelago) through environmental DNA survey

<p>The back-reef depressions, or lagoons, of Reunion Island (western Indian Ocean) host a high abundance of organisms living amongst the coral reefs and are critical sites for artisanal fishing, tourism, and shoreline stability for the island. Over time, increasing degradation of Reunionese reefs has been observed due to overexploitation, beach erosion and eutrophication. Efforts to mitigate the impact of these pressures on aquatic organisms include biodiversity surveys primarily performed through visual censuses that can be logistically complex and may unintentionally overlook organisms. Surveys integrating environmental DNA (eDNA) collections have provided rapid biodiversity assessments, while helping to circumvent some limitations of visual surveys. The present study describes the results of an exploratory eDNA survey, which aims to characterize metazoan communities of four Reunionese lagoons located along the west coast of the island. As eDNA surveys first require deliberate study design and optimization for each new context, we sought to establish a modernized workflow implementing specialized equipment to collect and preserve samples to facilitate future studies in these lagoons. During the austral summer of 2023, samples were pumped directly from surface and bottom depths at each site through self-preserving filters which were then processed for DNA metabarcoding using regions of the 12S ribosomal RNA (12S), small ribosomal subunit 18S (18S) and Cytochrome Oxidase I (COI) genes. The survey detected high species richness that varied by site, and in a single collection period, recovered the presence of 60 teleost families and numerous invertebrate taxa, including members of the coral faunal community that are less studied in Reunion. Distinct biological communities were observed at each site, and within a single lagoon, suggesting that these differences are due to site-specific factors (e.g., environmental variables, geographic distance, etc.). Although continued protocol optimization is needed, the present findings demonstrate the successful application of an eDNA-based survey for biodiversity assessment within Reunionese lagoons.</p>

<p>This data repository contains:</p> <ul> <li><span>"msats_growth_individuals.xlsx" - Microsatellite data (39 loci) of Antarctic fur seals<br></span></li> <li><span>"pup_growth_2017-2020.xlsx" - Birth weight and tagging weight data for pups collected in 2017-2020.<br></span></li> <li><span>"Rebeccas_Samples_Mendel_OriginalPedigree" - SNP array data (75k SNPs) in PLINK format for a subset of individuals<br></span></li> <li><span>"GrowthRM_BI1820_Day60.new.csv" - Repeated weight measures for a subset of individuals</span></li> </ul> <p><strong><br>Manuscript abstract</strong></p> <p><span>Inbreeding depression, the loss of offspring fitness due to consanguineous mating, is generally detrimental for individual performance and population viability.<span>&nbsp; </span>We therefore investigated inbreeding effects in a declining population of Antarctic fur seals (<em>Arctocephalus gazella</em>) at Bird Island, South Georgia.<span>&nbsp; </span>Here, localised warming has reduced the availability of the seal&rsquo;s staple diet, Antarctic krill, leading to a temporal increase in the strength of selection against inbred offspring, which are increasingly failing to recruit into the adult breeding population.<span>&nbsp; </span>However, it remains unclear whether selection operates before or after nutritional independence at weaning.<span>&nbsp; </span>We therefore used microsatellite data from 885 pups and their mothers, and SNP array data from 98 mother-offspring pairs, to quantify the effects of individual and maternal inbreeding on three important neonatal fitness traits: birth mass, survival and growth.<span>&nbsp; </span>We did not find any clear or consistent effects of offspring or maternal inbreeding on any of these traits.<span>&nbsp; </span>This suggests that selection filters inbred individuals out of the population as juveniles during the time window between weaning and recruitment.<span>&nbsp; </span>Our study brings into focus a poorly understood life-history stage and emphasises the importance of understanding the ecology and threats facing juvenile pinnipeds.</span></p> <p><strong><span>Funding</span></strong></p> <p><span>This research was supported by the Deutsche Forschungsgemeinschaft (DFG, German Research Foundation) priority programme &ldquo;Antarctic Research with Comparative Investigations in Arctic Ice Areas&rdquo; SPP 1158 (project number 424119118) and the SFB TRR 212 (NC&sup3;) (Project Numbers 316099922 &amp; 396774617). &nbsp;This work contributes to the Ecosystems project of the British Antarctic Survey, Natural Environmental Research Council, and is part of the Polar Science for Planet Earth Programme.</span></p>

CROSS-VALIDATION OF FUNCTIONAL MRI and PARANOID-DEPRESSIVE SCALE: BRAIN SIGNATURES FROM MULTIVARIATE ANALYSIS

<p>Brain signatures identified by bottom-up unsupervised machine learning: three principal components based on activations yielded from the three kinds of diagnostically relevant stimuli are used in order to produce cross-validation markers which may effectively predict the variance on the level of clinical populations and eventually delineate diagnostic and classification groups.&nbsp; The stimuli represent items from a paranoid-depressive self-evaluation scale, administered simultaneously with functional magnetic resonance imaging (fMRI).</p> <p>We have been able to separate the two investigated clinical entities &ndash; schizophrenia and recurrent depression by use of multivariate linear model and principal component analysis. This is a confirmation of the possibility to achieve bottom-up classification of mental disorders, by use of the brain signatures relevant to clinical evaluation tests.</p>

The relationship between linguistic expression and symptoms of depression, anxiety, and suicidal thoughts: A longitudinal study of blog content

<p>To investigate the associations between linguistic features and symptoms of depression, generalised anxiety, and suicidal ideation, we extracted linguistic features from individuals&rsquo; blog content and correlated it with validated mental health data in a longitudinal study (n=38). Depressive symptoms were assessed using the self-report Patient Health Questionnaire (PHQ-9), anxiety symptoms using the self-report Generalised Anxiety Disorder Scale (GAD-7), and social media data was analysed using the Linguistic Inquiry and Word Count (LIWC) tool for linguistic features. Bivariate and multivariate analyses were performed to investigate the correlations between the linguistic features and mental health scores between subjects. We then used the multivariate regression model to predict longitudinal changes in mood within subjects.</p>

Dataset from: A test of the reproductive assurance hypothesis in Ipomoea hederacea: does inbreeding depression counteract the benefits of self-pollination?

<p><strong>PREMISE: Darwin proposed that self-pollination in allegedly outcrossing species might act as a reproductive assurance mechanism when pollinators or mates are scarce; however, in natural populations, the benefits of selfing may be opposed by seed discounting and inbreeding depression. While empirical studies show variation among species and populations in the magnitude of reproductive assurance, little is known about the counterbalancing effects of inbreeding depression.</strong></p> <p><strong>METHODS: By comparing the female reproductive success of emasculated and open-pollinated flowers, we assessed the reproductive assurance&nbsp;hypothesis in two Mexican populations of <em>Ipomoea hederacea.</em> In one population we assessed temporal variation in reproductive assurance&nbsp;for three years. We evaluated inbreeding depression&nbsp;on seed production, seedling germination, and dry plant mass by contrasting self- and cross-hand pollination treatments in one population for two years.</strong></p> <p><strong>&nbsp;KEY RESULTS: The contribution of self-pollination to female reproductive success was high and consistent between populations, but there was variation in reproductive assurance&nbsp;across years. Inbreeding depression&nbsp;was absent in the early stages of progeny development, but there was a small negative effect of inbreeding in the probability of germination and the mass of adult progeny.&nbsp;</strong></p> <p><strong>CONCLUSIONS: Self-pollination provided significant reproductive assurance&nbsp;in <em>I. hederacea </em>but this contribution was variable across time. The contribution of reproductive assurance&nbsp;is probably reduced by inbreeding depression&nbsp;in later stages of progeny development, but this counter-effect was small in the study populations. This study supports the hypothesis that reproductive assurance&nbsp;with limited inbreeding depression&nbsp;is likely an important selective force in the evolution of self-pollination in the genus <em>Ipomoea</em>. </strong></p>

Measurements of soil nutrient leaching from agricultural depressions and uplands in Iowa, USA

We measured the leaching of nitrate, ammonium, and phosphorus in resin lysimeters installed along topographic transects from depressions to uplands within agricultural fields in Iowa, USA. Lysimeters were each installed for approximately one year. Crops included conventional corn and soybean, corn and soybean with a winter rye cover crop, and corn and soybean fields where depressions were planted with miscanthus. Measurements were made during 2018, 2019, and 2020, although not all transects could be measured each year. There were a total of 28 transect-years that included data from 734 individual resin lysimeters.
