Galaxy Training Data for "Designing plasmids encoding predicted pathways by using the BASIC assembly method"

This dataset provides the data needed for the Galaxy BASIC assembly workflow training tutorial (https://galaxy-synbiocad.org). This workflow provides a pathway to design plasmids encoding predicted metabolic pathways using the BASIC assembly method (https://doi.org/10.1021/sb500356d). It generates scripts allowing the automatic construction of these plasmids using an Opentrons liquid handling robot. After downloading these scripts on a computer connected to an Opentrons (https://opentrons.com), the user can perform the automatic construction of the plasmids on the bench.

The content of the dataset is as follows:

an SBML file modeling a heterologous pathway producing lycopene such as those produced by the Pathway Analysis Workflow (https://galaxy-synbiocad.org).

a CSV file listing the parts to be used (linkers, backbone and promoters) in the constructions.

two YAML files providing two examples of settings, i.e. providing the identifiers of the laboratory equipment and the parameters of the DNA robot.

Data from: AgMate: an optimal mating software versus other mate pair designing methods on long-term breeding of Pinus taeda L

Breeding objectives aim to optimize two crucial but contrasting goals of maximizing genetic gain while managing genetic diversity. In advanced generations, this becomes a challenge in monoecious conifer tree species breeding programs because they suffer from inbreeding. Developing an algorithm that maximizes genetic gain while maintaining genetic diversity for monoecious species is imperative. While methods and algorithms for animal breeding are well-established, an efficient algorithm suited to monoecious species remains elusive. Towards this goal, we have adopted an evolutionary genetic algorithm, the Differential Evolution algorithm, to optimize mate pair designing in Pinus taeda (loblolly pine), a widely planted pine species in the southern USA. AgMate, an optimal mating for monoecious species software, is a multi-functional, completely automated optimization software. It utilizes genetic relationships and breeding values as input to create an optimal mating list. AgMate maximizes the genetic gain and minimizes the increase in average coancestry and inbreeding in the proposed progeny. AgMate was more effective in optimizing mating lists than positive assortative mating and random mating in short-term and long-term settings. AgMate mating list resulted in an average 93% genetic gain each cycle for ten cycles while simultaneously minimizing the increase in coancestry to 0.086. The framework and methods adapted for Pinus taeda are also relevant to the breeding of other monoecious species.

Data from: Exploring the multi-level impacts of a youth-led comprehensive sexuality education model in Madagascar using human-centered design methods

Comprehensive sexuality education (CSE) is recognized as a critical tool for addressing sexuality and reproductive health challenges among adolescents. However, little is known about the broader impacts of CSE on populations beyond adolescents, such as schools, families, and communities. This study explores multi-level impacts of an innovative CSE program in Madagascar, which employs young adult CSE educators to teach a three-year curriculum in government middle schools across the country. The two-phased study embraced a participatory approach and qualitative Human-centered Design (HCD) methods. In phase 1, 90 school principals and administrators representing 45 schools participated in HCD workshops, which were held in six regional cities. Phase 2 took place one year later, which included 50 principals from partner schools, and focused on expanding and validating findings from phase 1. From the perspective of school principals and administrators, the results indicate several areas in which CSE programming is having spill-over effects, beyond direct adolescent student sexuality knowledge and behaviors. In the case of this youth-led model in Madagascar, the program has impacted the lives of students (e.g., increased academic motivation and confidence), their parents (e.g., strengthened family relationships and increased parental involvement in schools), their
schools (e.g., increased perceived value of schools and teacher effectiveness), their communities (e.g., increased community connections), and impacted broader structural issues (e.g., improved equity and access to resources such as menstrual pads). While not all impacts of the CSE program were perceived as positive (e.g., students start experimenting with sex and love), the findings uncovered opportunities for targeting investments and refining CSE programming to maximize positive impacts at family, school, and community levels.

Project Panormos Archaeological Survey: Method Design (survey-design)

This forms part of the preliminary open data release for the Project Panormos archaeological survey.

This "panormos/survey-design" repository contains data collection templates used to record the survey data (particularly the intensive part of the survey), both electronic versions based on XLSForm and XForm format (e.g. for access with ODK software, CSV versions of the XLS formats are also preserved for long-term readability), as well as paper forms (such as walker collection books).

Release 0.2.0 includes templates from the 2015, 2017 and 2019 seasons. The design of the forms is released under a CC BY-SA license, which means that users may re-use, adapt and create derivative versions on condition that the source is attributed and that any modified versions are released under the same terms.

Release 0.1.0 includes templates from the 2015 season. The design of the forms is released under a CC BY-SA license, which means that users may re-use, adapt and create derivative versions on condition that the source is attributed and that any modified versions are released under the same terms.

Releases below 1.0.0 represent preprint working datasets before final publication. Although every effort has been made to reduce errors and make the datasets available in a form that should be easy to navigate, the status of the data as a form of "beta" should be borne in mind.
