Significant increases in strain heterogeneity were measured in the irradiated material compared to the nonirradiated material. This was a result of confinement of slip to channels in the irradiated material, which contain high effective shear strain values, with almost no strain in the regions between channels. The active slip systems in the material were also determined by comparing experimental slip trace angles from high-resolution digital image correlation with theoretical slip trace angles determined using grain orientation from electron backscatter diffraction. An increased amount of pyramidal and wavy basal slip, as well as tension twinning, were observed in the sample loaded along the transverse direction, compared to the sample loaded along the rolling direction, due to crystallographic texture. No significant change in slip system activity was observed as a result of 0.1 dpa proton irradiation, despite the dramatic change in slip pattern. The findings provide further insight into the role of irradiation on deformation behavior and provide quantitative data on slip system activation, for as-received and irradiated Zircaloy-4, against which to validate models.</p>
Enclosure/exclosure experiments in a montane Puerto Rican stream examining direct and indirect effects of two dominant taxa of atyid (Atyidae) shrimp, Atya lanipes Holthius and Xiphocaris elongata Guerin-Meneville (Shrimp/ Algae/ Oecologia (1993))
Freshwater shrimp dominate the faunal biomass of many tropical headwater streams: however, their role in community organization is unclear. Enclosure/exclosure experiments in a montane Puerto Rican stream examined direct and indirect effects of two dominant taxa of atyid (Atyidae) shrimp, Atya lanipes Holthius and Xiphocaris elongata Guerin-Meneville. Both shrimp taxa caused significant reductions in sediment cover on rock substrata, reducing sedimentation and enhancing algal biovolume on clay tiles in cages. When tiles incubated in shrimp exclosures for 2 wks were placed outside of cages, atyid shrimp removed 100% of sediment cover within a 30 min. observation period. Atyid shrimp appear to play an important role in stream recovery after high discharge events in rapidly removing sediments and detritus deposited on benthic substrata in pools. We evaluated the mechanism by which A. lanipes influences algae and benthic insects by comparing patterns of algal biomass, taxonomic composition and shrimp-presence treatments both with and without manual sediment removal. The shrimp exclusion treatment without manual sediment removal had significantly lower algal biomass and greater sedimentation than all other treatments. The treatment in which shrimp were excluded but sediment was manually removed, however, accrued almost the same algal biovolume as the shrimp enclosure treatment, supporting the hypothesis that sediment removal enhances the biovolume of understory algal taxa. Algal community composition was similar between stream bottom bedrock exposed to natural densities of shrimp and all experimental treatments for both Atya and Xiphocaris: a diatom community strongly dominated (78-95%) by the adnate taxon, Achnanthes lanceolata Breb ex. Effect of net direct current on the properties of radio frequency sheaths: simulation and cross-code comparison

Fusion.</p> <p>Abstract</p> <p>In order to understand, predict and control ion cyclotron range of frequency (ICRF) interactions with tokamak scrape-off layer plasmas, computational tools which can model radio frequency (RF) sheaths are needed. In particular, models for the effective surface impedance and DC rectified sheath potentials may be coupled with full wave RF simulation codes to predict self-consistent wave fields near surfaces and the resulting power dissipation and plasma-material interactions from ion sputtering. In this study, previous work assuming zero net DC current flow through the sheath is generalized to allow the surface to collect net positive or negative current, as is often observed in experiments. The waveforms, DC potential and RF admittance are investigated by means of analytical theory, nonlinear fluid and particle-in-cell (PIC) codes. Cross-code comparisons provide detailed model verification and elucidate the roles of ion and electron kinetics. When the sheath draws negative (positive) DC current, the voltage rectification is reduced (increased) compared with the zero-current case, and both the real and imaginary parts of the admittance are increased (reduced). A previous four-input parametrization of the sheath rectification and admittance properties is generalized to include a fifth parameter describing the DC sheath current. </p>

A High-Performance Data Processing Workflow to Incorporate Effect-Directed Analysis in Suspect and Nontarget Screening [Feature Tables]
<p>This repository is supplementary to the manuscript "High-Performance Data Processing Workflow Incorporating Effect-Directed Analysis for Feature Prioritization in Suspect and Nontarget Screening" (DOI: 10.1021/acs.est.1c04168) and includes an overview of all measured chemical features and annotations in a waste water treatment plant (WWTP) effluent, dust standard reference material (SRM) 2585 and fetal calf serum (FCS) sample.</p> <p>Samples were measured using liquid chromatography - high resolution mass spectrometry (LC-HRMS) and fractionated into 80 micro-fractions encompassing a couple of seconds from the chromatographic run. The fractions were tested for their bioactivity in the antibiotics and the TTR-binding assay. The samples were processed separately using one, two, and three technical replicates in positive and negative ion mode. The first excel sheet includes all measured chemical features, suspect screening annotation, and corresponding bioassay responses. The second sheet includes all possible isomer annotations from the CECscreen database (DOI: <a href="https://doi.org/10.5281/zenodo.3956586">10.5281/zenodo.3956586</a>) for the annotated features. </p>
Cascading effects augment the direct impact of CO2 on phytoplankton growth in a biogeochemical model, links to model results
<p>This dataset provides the output of eight model simulations with the global ocean biogeochemical model FESOM-REcoM necessary to reproduce the findings of Seifert et al. (2022). In addition to information on the mesh, the dataset contains 1) 5-year means of global phytoplankton biomass, chlorophyll, net primary production, growth rates, limitations, calcification, grazing rates, calcite concentrations, zooplankton biomass, export fluxes as well as CO<sub>2(aq)</sub>, HCO<sub>3</sub><sup>-</sup> and nutrient concentrations, and 2) a time series of global and North Atlantic coccolithophore biomass, temperature, and CO<sub>2(aq)</sub> concentrations from 1958 to 2018.</p> <p>File names refer to the Figures and Tables in the paper where the respective data are used. Direct and indirect effects of climate and land use change on food webs in lakes and streams
<p>Here, we provide the data and code necessary to reproduce the workflow and analysis in: Barbosa and Siqueira. Direct and indirect effects of climate and land use change on food webs in lakes and streams. A preprint is available at https://doi.org/10.1101/2022.04.18.488700</p> <p>We compiled multicontinental data to investigate how climate and land use change are related to the structure of freshwater food webs, considering the inherent differences in lentic and lotic ecosystems. We analyzed the direct and indirect relationships between land use intensity, and temperature and precipitation changes, and food webs using multi-group structural equation modeling. Freshwater food webs were obtained from three sources: the Mangal interaction database, using the rmangal package in R, the GlobAl databasE of traits and food Web Architecture (GATEWAY) version 1.0, and the Interaction Web Data Base (IWDB). We also included food webs acquired from a search in the Web of Science Core Collection. Land use data was compiled from the global ESA CCI database, an annually generated land cover product at 300 m resolution for the period 1992 – 2015. Climate data was compiled from the TerraClimate database, a monthly generated product for climate and climatic water balance for global terrestrial surfaces at ~ 4 km for the period 1958 – 2015. </p>

This csv file contains seed dispersal data for five species (Carphephorus bellidifolius, Aristida beyrichiana, Liatris squarrulosa, Sorghastrum secundum, and Anthenantia villosa). Data were collected at the Savannah River Site, near Aiken, South Carolina, United States. Data were collected between November 17, 2009, to January 22, 2010 and were collected using the methods outlined in this document.

Identifying Unexpected Neurotoxicity Drivers with Acetylcholinesterase Inhibition by Virtual Effect-Directed Analysis in Nationwide Estuarine Waters
<p><span>Neurotoxicity is frequently observed in the global aquatic environment, </span><span>threatening aquatic ecosystems and human health</span><span>. </span><span>However, </span><span>a very limited proportion of neurotoxic effects (~1%) has been explained by known chemicals of concern. Here, we integrated</span><span> machine learning, nontargeted analysis, and <em>in vitro</em> biotesting</span><span> to identify neurotoxic drivers of acetylcholinesterase (AChE) inhibition in estuarine waters along the coastline of China. Machine learning was used as a virtual fractionation tool to reduce the complexity of chemical mixtures, thus guiding nontargeted screening of AChE inhibitors. Ultimately, sixty chemicals with diverse </span><span>known and presently unknown</span><span> structures were identified, explaining 82.1% of the observed AChE inhibition </span><span>in estuarine water samples</span><span>. Polyunsaturated fatty acids were unexpectedly found to be neurotoxic drivers, accounting for 80.5% of the overall effect. This proof-of-concept study demonstrates that our approach enables rapid and comprehensive screening of </span><span>causative organic pollutants</span><span> </span><span>associated with various <em>in vitro</em> endpoints </span><span>for large-scale monitoring of water quality</span><span>.</span></p>

Direct and indirect phenotypic effects on sociability indicate potential to evolve
<p class="MsoNormal">The decision to leave or join a group is important as group size influences many aspects of organisms' lives and their fitness. This tendency to socialise with others, sociability, should be influenced by genes carried by focal individuals (direct genetic effects) and by genes in partner individuals (indirect genetic effects), indicating the trait's evolution could be slower or faster than expected. However, estimating these genetic parameters is difficult. Here, in a laboratory population of the cockroach <em>Blaptica dubia</em>, I estimate phenotypic parameters for sociability: repeatability (<em><span>R</span></em>) and repeatable influence (<em><span>RI</span></em>), which indicate whether direct and indirect genetic effects respectively are likely. I also estimate the interaction coefficient (<em><span>Ψ</span></em><em>)</em>, which quantifies how strongly a partner's trait influences the phenotype of the focal individual and is key in models for the evolution of interacting phenotypes. Focal individuals were somewhat repeatable for sociability across a three-week period (<em><span>R</span></em> = 0.080), and partners also had marginally consistent effects on focal sociability (<em><span>RI</span></em> = 0.053). The interaction coefficient was non-zero, although in the opposite sign for the sexes; males preferred to associate with larger individuals (<em><span>Ψ</span></em><sub>male </sub>= -0.129) while females preferred to associate with smaller individuals (<em><span>Ψ</span></em><sub>female</sub><strong><sub> </sub></strong>= 0.071). Individual sociability was consistent between dyadic trials and in social networks of groups. These results provide phenotypic evidence that direct and indirect genetic effects have limited influence on sociability, with perhaps the most evolutionary potential stemming from heritable effects of the body mass of partners. Sex-specific interaction coefficients may produce sexual conflict and the evolution of sexual dimorphism in social behaviour.</p>
Quantifying direct and indirect effects of early-season herbivory on reproduction across four brassicaceous plant species
<div> <p>Insect herbivores can directly affect plant reproduction by feeding on reproductive tissues, or indirectly by feeding on vegetative tissues for which plants are unable to compensate. Additionally, early-arriving herbivores may have cascading effects on plant reproduction by altering the later-arriving community. However, the dynamic interplay between plant development and the assembly of herbivore communities remains underexplored. Hence, it is unclear whether non-outbreak levels of ambient herbivory early in the development of plants can impact plant fitness and to what extent these effects are mediated through changes in plant development and subsequent herbivory. By excluding the herbivore community in an exclosure experiment and by manipulating early-season herbivory in a common garden field experiment replicated across four Brassicaceae species and two years, we tested whether early-season herbivory by caterpillars (<em>Pieris rapae)</em> or aphids (<em>Myzus persicae</em>) affected development, reproduction, and the herbivore communities associated with individual plants. In addition, we tested a causal hypothesis to assess the relative importance and temporal interplay between variation in herbivore communities and variation in plant development in determining plant reproduction. Early-season herbivory affected plant reproduction in the exclosure experiment, with effects being highly dependent on the plant species, the herbivore species, and the year. However, we found no such effects in the field experiment. The exploratory path analysis indicated that variation in plant reproduction is best predicted by variation in plant development, explaining 80% of the total effect on seed production. This suggests that early-season herbivory had limited effects on later plant development, and plants were able to attenuate the impact of early-season herbivory. However, no clear compensatory mechanism could be identified. While early-season herbivory has the potential to affect plant reproduction through changes in plant development or the subsequent development of the associated community, these effects were small and varied across closely related species. This suggests that plant species may be exposed to different levels of natural selection by early-season herbivores through plant- or community-mediated effects on reproduction.</p> </div>
FTIR Microscopy for Direct Observation of Conformational Changes on Immobilized ω-Transaminase: Effect of Water Activity and Organic Solvent on Biocatalyst Performance
<p>Enzyme immobilization is a key strategy to expand the scope of enzyme applications and to enable the recycling of biocatalysts, resulting in greener and more cost-efficient processes. The full exploitation of the technology advantages is strictly connected to the optimal selection of the carriers and the rational development of the immobilization protocol. The present study achieved such objectives by investigating the activity of a ω-transaminase in organic solvent (toluene) upon immobilization on commercially controlled porosity glass carriers (EziG™) with diverse porosity and surface functionalization. In addition to more conventional wet-chemistry approaches and confocal microscopy, infrared microspectroscopy and imaging were exploited to highlight the enzyme distribution in a label-free manner and provide details on the immobilized enzyme's conformation with respect to the native form. Contrary to what could be expected, the highest activity of the enzyme in organic solvent was achieved for the immobilization protocol on the most hydrophilic support that more severely affects the enzyme secondary structure, promoting a beta-sheet rich folding. Experimental data show that values of water activity above 0.90 in the reaction system had a positive effect on the efficiency of the transaminase reaction.
