Global eutrophication and antibiotic resistance genes dataset for "Coupling mechanisms between cyanobacteria and antibiotic resistance genes in freshwater ecosystems"

This dataset compiles global records of cyanobacteria, antibiotic resistance genes (ARGs), and associated water quality parameters to support research on freshwater ecosystem dynamics. It includes 990 metagenomes, 16,648 chlorophyll-a (Chl-a) records, and over 90 documented cases of ARGs–cyanobacteria co-occurrence under comparable spatiotemporal conditions. The dataset covers the years 2000–2024 and provides both raw measurements and harmonized tables for cross-study comparisons. Data were extracted from previously published literature and public repositories, with references to source publications included. This archive is intended to facilitate reproducible analyses, enable large-scale meta-studies, and support further exploration of microbial interactions in freshwater systems.

Seagrass morphometry and chlorophyll content at nine stations along a eutrophication gradient in West Falmouth Harbor, 2019

West Falmouth Harbor (West Falmouth, MA, USA) has been experiencing a dramatic increase in nitrogen loading from an upgradient municipal wastewater treatment facility since the early 2000’s. As part of a long-term study into the effects of this nitrogen enrichment, in 2019 we sampled seagrass (Zostera marina) to assess the relationship between sediment biogeochemistry and seagrass ecosystem parameters. This dataset contains information on aboveground and belowground biomass ratios, seagrass density, epiphyte biomass, and chlorophyll content from sites across the eelgrass bed in West Falmouth Harbor that receive varying inputs of nitrogen. The data supports findings reported in Haviland et al., 2022 (https://doi.org/10.1002/lno.12025).

Disentangling the effects of eutrophication and natural variability on macrobenthic communities across French coastal lagoons

<p>We present here the raw data and scripts to reproduce the results presented in the preprint "Disentangling the effects of eutrophication and natural variability on macrobenthic communities across French coastal lagoons" available on BioRxiv. Before using the scripts and associated data, we recommend reading the "readme" word document also available, which details the information available in the different data sheets.&nbsp;</p> <p>Preprint abstract :&nbsp;</p> <p>Coastal lagoons are transitional ecosystems that host a unique diversity of species and support many ecosystem services. Owing to their position at the interface between land and sea, they are also subject to increasing human impacts, which alter their ecological functioning. Because coastal lagoons are naturally highly variable in their environmental conditions, disentangling the effects of anthropogenic disturbances like eutrophication from those of natural variability is a challenging, yet necessary issue to address. Here, we analyze a dataset composed of macrobenthic invertebrate abundances and environmental variables (hydro-morphology, water, sediment and macrophytes) gathered across 29 Mediterranean coastal lagoons located in France, to characterize the main drivers of community composition and structure. Using correlograms, linear models and variance partitioning, we found that lagoon hydro-morphology (connection to the sea and lagoon surface), which affects the level of environmental variability (salinity and temperature), as well as lagoon-scale benthic habitat diversity (using macrophyte morphotypes) seemed to regulate macrofauna distribution, while eutrophication and associated stressors like low dissolved oxygen, acted upon the existing communities, mainly by reducing species richness and diversity. Furthermore, M-AMBI, a multivariate index composed of species richness, Shannon diversity and AMBI (AZTI's Marine Biotic Index) and currently used to evaluate the ecological state of French coastal lagoons, was more sensitive to eutrophication (18%) than to natural variability (9%), with nonetheless 49% of its variability explained jointly by both. To improve the robustness of benthic indicators like M-AMBI and increase the effectiveness of lagoon benthic habitat management, we call for a revision of the ecological groups at the base of the AMBI index and of the current lagoon typology which could be inspired by the lagoon-sea connection levels used in this study.&nbsp;</p>

Data from: Nutrient identity modifies the destabilizing effects of eutrophication in grasslands

Nutrient enrichment can simultaneously increase and destabilize plant biomass production, with co-limitation by multiple nutrients potentially intensifying these effects. Here, we test how factorial additions of nitrogen (N), phosphorus (P), and potassium with essential nutrients (K+) affect the stability (mean/standard deviation) of aboveground biomass in 34 grasslands over seven years. Destabilization with fertilization was prevalent but was driven by single nutrients, not synergistic nutrient interactions. On average, N-based treatments increased mean biomass production by 21-51% but increased its standard deviation by 40-68% and so consistently reduced stability. Adding P increased interannual variability and reduced stability without altering mean biomass, while K+ had no general effects. Declines in stability were largest in the most nutrient-limited grasslands, or where nutrients reduced species richness or intensified species synchrony. We show that nutrients can differentially impact the stability of biomass production, with N and P in particular disproportionately increasing its interannual variability.

Biological and physical controls on multidecadal acidification in a eutrophic estuary

<p>Estuaries support many ecologically and economically important resources that are especially vulnerable to ocean acidification from rising anthropogenic CO<sub>2</sub>. However, complex local processes in estuaries complicate and may disguise long-term pH trends. For example, terrestrial nutrient runoff and marine coastal upwelling may exacerbate pH variability and declines. We investigated eutrophication impacts on acidification in a central California estuary, Elkhorn Slough, which receives high nutrient loads from intensive surrounding agriculture and upwelling of the California Current System. We examined drivers of acidification including nutrients, ecosystem metabolism, and upwelling by modelling pH trends over 20 years using a Generalized Additive Mixed Model at four sites from the National Estuarine Research Reserve Systemwide Monitoring Program and collected additional water samples to calculate aragonite saturation. Our models revealed acidification trends over two decades which were more pronounced near the marine inlet. Near the marine inlet, high nutrient levels and lower buffering are associated with the greatest rate of acidification in the estuary, which was four times greater than the trend from anthropogenic CO<sub>2</sub> alone. However, tidally restricted areas experienced a different acidification pattern. A tidally restricted site recorded higher mean pH and aragonite saturation and increased pH levels associated with stronger upwelling conditions supplying marine-sourced nutrients. Therefore, variable ecosystem metabolism and tidal cycles are threats to acidity in this location. The effects of enhanced seasonal cycles or long-term trends in different zones of the estuary have implications for monitoring with a temporal frequency and scale to capture coastal acidification risks in estuaries.</p>

Paleolimnological assessment of a hyper-eutrophic lake (Nowlans Lake, N.S., Canada) Cladoceran communities

<p>Mink fur farming was once a widespread agricultural activity in southwestern Nova Scotia. Some freshwaters near mink fur farm operations now show severe water quality issues. Notably, the watershed of Nowlans Lake (southwestern Nova Scotia, Canada) once contained six mink farms as well as a fish meal feed processing plant. It is now one of the most productive lakes in Atlantic Canada, with exceedingly high measured Total Phosphorus concentrations.</p> <p>Here, we provide data from a paleolimnological investigation on the long-term environmental changes that occurred in Nowlans Lake, and how these changes have impacted cladoceran communities. First, we identify abundances of cladoceran taxa throughout the sediment core, corresponding to assemblages from the ~1900s to present day (determined by 210Pb dating analyses – see Table 1 of cited manuscript), and provide raw counts. We detected shifts in the dominant pelagic cladoceran taxa beginning in the early 1900s, with decreases in small-bodied bosminids, while taxa such as <em>Chydorus brevilabris</em> and <em>Daphnia pulex</em> spp. increased. We identified assemblage "zones" using a constrained hierarchal clustering analysis, denoting three distinct assemblage groups (Script 03). We then provide empirical measures of the body sizes of bosminids in each sediment interval, as body sizes of cladocerans are good proxies of shifts in predation. We identified bottom-up ecological factors as the likely drivers of these assemblage shifts, as body sizes were found to be consistent through time with a Mann Kendall Monotonic Trend Analysis (Script 02). Finally, we reconstructed and provide data on trends in sedimentary chl-a concentrations using visible reflectance spectroscopy (VRS). After conducting a PCA on cladoceran assemblages and extracting PC1 scores, we observed a strong relationship by VRS chl-a and PC1 scores, suggesting similar timing between increases in lake productivity and major cladoceran changes (Script 01).</p>
