Model codes and simulation data for "Modeling demographic-driven vegetation dynamics and ecosystem biogeochemical cycling in NASA GISS's Earth system model (ModelE-BiomeE v.1.0)"
<p>ModelE-BiomeE v1.0 model codes and data This folder contains the simulation data and model codes that were used in the paper ‘Modeling demographic-driven vegetation dynamics and ecosystem biogeochemical cycling in NASA GISS’s Earth system model (ModelE-BiomeE v.1.0)’ (https://doi.org/10.5194/gmd-2022-72). We included the data simulated by ModelE-BiomeE v.1.0 with settings of full demography (folder FullDemography) and single cohort (folder SingleCohort), and initial settings of land grids and vegetation data (folder GlobalVegetation). The codes include the full ModelE 2.1, module BiomeE files in ModelE, and the standalone BiomeE. In the folder FullDemography, we have 4 netcdf files for global output and 25 files for single grids output. The files ‘FullDM_2588_JAN.nc’ and ‘FullDM_2588_JUL.nc’ are the original model output of January and July in the year 2588. The file ‘FullDM_2588_Annual.nc’ is the yearly summary of model simulations. The file ‘FullDM_Selected.nc’ is an annual summary of 588 years of model simulation only with selected variables. The csv files are for single grids output at the time steps of daily and yearly. The last digit 1~8 represents the sites of 'BNC','MNT','HF','OKR','KZ','SV','WGK','TPJ', respectively (Table 1). Table 1 Site ID and file number ['BNC', 'MNT', 'HF', 'OKR', 'KZ', 'SV', 'WGK', 'TPJ'] ['8991', '8992', '8993', '8994', '8995', '8996', '8997', '8998'] ['8971', '8972', '8973', '8974', '8975', '8976', '8977', '8978'] ['8961', '8962', '8963', '8974', '8965', '8966', '8977', '8968'] Please refer to Table 2 in the paper for the detail of these 8 sites. ‘DailyLAIGPP.csv’ is a summary of all ‘DailyEcosystem’ files with LAI and GPP data. We included the Python scripts that can be used to generate the figures in out paper (Plotting-BiomeE-MsTMIP.py, Plotting-Scatter-Comparison.py, PlottingBiomeEMaps.py, and PlottingGridOutput.py). For the convenience of readers (in reproducing our figures), we included the summary of reanalysis of the data from observations and MsTMIP in folder ‘Sum-Obs-Simu’. Please refer to the original sources listed in our paper for the detail of these data.</p>

Assessing acetone for the GISS ModelE2.1 Earth system model
<p>The simulated three-dimensional distributions of acetone from each simulation described in the paper (Baseline, sensitivity simulations in Table 1, and Nudged_ATom) are available in the zip files below, grouped by simulation:</p> <p>Each zip file contains a series of netCDF format files with filenames: {month}_5yrAvg_Acetone_{simulation}.nc, for example, <a href="https://urldefense.proofpoint.com/v2/url?u=http-3A__JUN-5F5yrAvg-5FAcetone-5FChem-5FPar2.0.nc&d=DwMFaQ&c=009klHSCxuh5AI1vNQzSO0KGjl4nbi2Q0M1QLJX9BeE&r=AW5CBwXzwRZfFpcXrchhGJYviihO8BJyAZekNlH15N4&m=tMBMWYi2ngTehrdwTk8qd9ZLcw3W5QqDEOLFI-OsoUHkrSSiiBk6fUbSw2OBQdRa&s=Yeqlp_vtfNOpWQcBGoIeiEDlbA_pc1JwfYT8ghUFVgA&e=">JUN_5yrAvg_Acetone_Chem_Par2.0.nc</a>, where each file is a climatological average over 5 years of repeated forcing conditions.</p> <p>The exception is the transient-forcing simulation "Nudged_ATom", which contains single-month averages of acetone from JUL 2016 through MAY 2018, to cover the ATom observational period. The file names for that simulation are of the form: {month}_{year}_Acetone_Nudged_ATom.nc. Acetone is in ppbv units and given on the model's native grid and vertical levels. These are hybrid sigma levels, but nominal pressure middles and edges are given in the plm and ple variables, respectively, and the grid box surface areas are also provided.</p> <p> </p> <p>GISS_MODELE_Acetone_Work.tar.gz contains:</p> <p>GISS_MODELE_Acetone_Work/ = the GISS ModelE directory used to perform simulations. With model codes in model/ and run instructions (called “rundecks”) in decks/. That decks directory also contains each simulation’s pre-compiled executable.</p> <p>The mapping of paper simulation name to the rundeck is as follows:</p> <table> <tbody> <tr> <td> <p>Paper Simulation Name</p> </td> <td> <p>ModelE “rundeck”</p> </td> </tr> <tr> <td> <p>Baseline</p> </td> <td> <p>E3acetOn3g.R</p> </td> </tr> <tr> <td> <p>Nudged_ATom</p> </td> <td> <p>E3acetOn3g_tranAtom.R</p> </td> </tr> <tr> <td> <p>Chem_Par2.0</p> </td> <td> <p>E3acetOn3g_ParDbl.R</p> </td> </tr> <tr> <td> <p>Chem_Terp0</p> </td> <td> <p>E3acetOn3g_Terp0.R</p> </td> </tr> <tr> <td> <p>Chem_Par0.5</p> </td> <td> <p>E3acetOn3g_ParHalf.R</p> </td> </tr> <tr> <td> <p>Dep_f00</p> </td> <td> <p>E3acetOn3g_f00.R</p> </td> </tr> <tr> <td> <p>Ocn_2.0</p> </td> <td> <p>E3acetOn3g_Ocn30.R</p> </td> </tr> <tr> <td> <p>Veg_0.7</p> </td> <td> <p>E3acetOn3g_Meg07.R</p> </td> </tr> <tr> <td> <p>Chem_Cl0</p> </td> <td> <p>E3acetOn3i.R</p> </td> </tr> <tr> <td> <p>BB_2.0</p> </td> <td> <p>E3acetOn3g_bbDbl.R</p> </td> </tr> </tbody> </table> <p> </p> <p>INPUT_FILES.tar.gz contains: the modelE chemistry input instruction tables referenced in the (*.R) rundecks. </p> <p> </p> <p>SCRIPTS.tar.gz contains:</p> <p>SCRIPTS/extract_and_convert.ksh = used to extract model output to provide in the zip files in this archive.</p> <p>SCRIPTS/PLOTTING/ = python programs used to make the paper figures</p> <p> </p> <p>MODELE_RAW_OUTPUT_VARIABLES.tar.gz contains: the modelE output files used as input to the plotting/analysis programs.</p>
GISS ModelE2 contributions to the CMIP5 archive
We present a description of the ModelE2 version of the Goddard Institute for Space Studies (GISS) General Circulation Model (GCM) and the configurations used in the simulations performed for the Coupled Model Intercomparison Project Phase 5 (CMIP5). We use six variations related to the treatment of the atmospheric composition, the calculation of aerosol indirect effects, and ocean model component. Specifically, we test the difference between atmospheric models that have noninteractive composition, where radiatively important aerosols and ozone are prescribed from precomputed decadal averages, and interactive versions where atmospheric chemistry and aerosols are calculated given decadally varying emissions. The impact of the first aerosol indirect effect on clouds is either specified using a simple tuning, or parameterized using a cloud microphysics scheme. We also use two dynamic ocean components: the Russell and HYbrid Coordinate Ocean Model (HYCOM) which differ significantly in their basic formulations and grid. Results are presented for the climatological means over the satellite era (1980-2004) taken from transient simulations starting from the preindustrial (1850) driven by estimates of appropriate forcings over the 20th Century. Differences in base climate and variability related to the choice of ocean model are large, indicating an important structural uncertainty. The impact of interactive atmospheric composition on the climatology is relatively small except in regions such as the lower stratosphere, where ozone plays an important role, and the tropics, where aerosol changes affect the hydrological cycle and cloud cover. While key improvements over previous versions of the model are evident, these are not uniform across all metrics.
