Harvard Forest Herbarium Database from 1908 to Present
As a part of the broader Harvard Forest Flora project (see data set HF116), we prepared a database of all specimens located in the Harvard Forest herbarium.
Herbarium occurences of Diospyros crassiflora Hiern

Supplementary Material S4 from Deblauwe V (2020) Life history, uses, trade and management of Diospyros crassiflora Hiern, the ebony tree of the Central African forests: A state of knowledge. Forest Ecology and Management.

This table lists all the dried specimens of Diospyros crassiflora Hiern we found in the following herbaria: BR, BRLU, LBV, MA, MO, FHI, K, L, P, U, WAG and YA (acronyms following the Index Herbariorum, Thiers, continuously updated) and in the Global Plants database (http://plants.jstor.org). In total, 212 dried collections were found, some of which are duplicates in two or more herbaria.

For each collection, the table shows the barcode(s), herbaria where samples are kept, species name, collector name, collector number, collection day, collection month, collection year, country, locality, habitat, additional description and geographic coordinates in decimal degrees. When not specified on the herbarium label, the geographical coordinates of the locality found on the herbarium samples were searched for on 1/200,000 IGN maps for Cameroon and www.openstreetmap.org for other countries. Apart from this, all fields in the table are provided as found on the label. Blank cells represent missing data.

The species identification of each collection was verified using Letouzey and White (1970) taxonomic key. Collections that we found to be erroneously identified as D. crassiflora were not included here and the herbarium informed.

Data are provided as a comma delimited UTF-8 CSV file.

REFERENECES

Letouzey, R., White, F., 1970. Can Artificial Intelligence help in the study of vegetative growth dynamics from herbarium collections? An evaluation of the tropical flora of the French Guiana forest

Dataset was used for the article "Can Artificial Intelligence help in the study of vegetative growth dynamics from herbarium collections? An evaluation of the tropical flora of the French Guiana forest".

The related work proposes to study to what extent the use of automated visual analysis techniques, based on deep learning, can help not only to detect relatively rare vegetative structures in herbarium collections but also to automatically classify them by type of growing shoot (continuous or rhythmic).

Abstract of the paper:

A better knowledge of tree vegetative growth patterns and their relationship to environmental variables is crucial in understanding forest growth dynamics and how climate change may affect them. Generally less studied than reproductive structures, the phenology of tree vegetative growth mainly focuses on the analysis of growing shoots, from vegetative buds development to leaf fall. This growth process usually strongly differs between temperate and tropical regions. In temperate regions, this pattern is quite well known. Low winter temperatures impose a stop of the vegetative growth shoots and lead to the typical expression of an annual growth cycle for the vast majority of tree species. In moist tropical regions, on the other hand, the seasonality is much less marked. In addition, these regions contain a much wider variety of tree species. These two aspects lead to a tremendous diversity of phenological patterns that are still poorly known and understood. In particular, not much is known on the periodicity and timing of growth at individual trees, population, or community levels.

The work carried out in this study aims to advance knowledge in this area, focusing more particularly on herbarium scans, as herbarium collections offer the promise of monitoring plant phenology over long time periods. However, such a study requires the ability to detect a sufficiently large number of growing shoots in herbarium collections to draw statistically relevant conclusions, which can be very costly if the work is done manually. Furthermore, herbarium collections traditionally focus on reproductive organs, and herbarium specimens showing growing shoots are pretty rare.

We propose in this paper to study to what extent the use of automated visual analysis techniques, based on deep learning, can help not only to detect these relatively rare vegetative structures in herbarium collections but also to automatically classify them by type of growing shoot (continuous or rhythmic). Our results show the relevance of using herbarium data for vegetative phenology research, as well as the potential of deep learning approaches for growth shoot detection.

A benchmark dataset of herbarium specimen images with label data: Summary

This landing page contains a CSV file compiling all data associated with herbarium specimens that are part of this dataset, as they could be found on GBIF, JACQ or FinBIF. A CSV file with and without Darwin Core extension data is available, as some CSV readers have trouble with the JSON format that is used for those extensions.

In addition, DOI's of the individual specimens uploaded to Zenodo and direct links to the different files (JPEG, TIFF, JSON, PNG) are also included. Index of these added variables:

- persistentID: Persistent Identifier of the collection specimen. Data uploaded as part of this dataset will not be kept in sync with changes at the collection's repository. Hence, this URI will always point to the most up to date information known about the herbarium specimen.

- jpegURL, tiffURL, jsonURL: URL's pointing straight to the respective image and data files themselves, to facilitate (selective) batch downloads.

- pngSegAllURL and pngSegSelURL: Segmented overlays of the herbarium specimens indicating the location of different labels and reference material on the sheet ("All") and their content ("Sel"). More information can be found in the paper (in prep) associated with this data publication and the individual depositions themselves.

- DOI: The DOI of the deposition of images and data of these specimens on Zenodo. DOI's point to the most up-to-date version of these depositions at the time of the publication of this CSV file. As a rule, this CSV file will be updated should any changes happen to any of the depositions.

- jpegURL2, tiffURL2: A few herbarium sheets had labels on the back and consisted therefore of two scans. As a rule, the label scans are in this category.
