Palaeoecological data of KP core, Kampar Peninsula, Riau, Sumatra, Indonesia

Southeast Asian peatlands, along with their various important ecosystem services, are mainly distributed in the coastal areas of Sumatra and Borneo. These ecosystems are threatened by coastal development, global warming and sea level rise (SLR). Despite receiving growing attention for their biodiversity and as massive carbon stores, there is still a lack of knowledge on how they initiated and evolved over time, and how they responded to past environmental change, i.e., precipitation, sea level and early anthropogenic activities. To improve our understanding thereof, we conducted multi-proxy palaeoecological studies in the Kampar Peninsula and Katingan peatlands in the coastal area of Riau and Central Kalimantan, Indonesia. The results indicate that the initiation timing and environment of both peatlands are very distinct, suggesting that peat could form under various vegetation as soon as there is sufficient moisture to limit organic matter decomposition. The past dynamics of both peatlands were mainly attributable to natural drivers, while anthropogenic activities were hardly relevant. Changes in precipitation and sea level led to shifts in peat swamp forest vegetation, peat accumulation rates, and fire regimes at both sites. We infer that the simultaneous occurrence of El Niño-Southern Oscillation (ENSO) events and SLR resulted in synergistic effects which led to the occurrenceere fires in a pristine coastal peatland ecosystem, however, it did not interrupt peat accretion. In the future, SLR, combined with the projected increase in frequency and intensity of ENSO, can potentially amplify the negative effects of anthropogenic peatland fires. This prospectively stimulates massive carbon release, thus could, in turn, contribute to worsening the global climate crisis especially once an as yet unknown threshold is crossed and peat accretion is halted, i.e., peatlands lose their carbon sink function. Given the current rapid SLR, coastal peatland managements should start develop fire risk reduction or mitigation strategies.

Probabilistic forecasts of the daily maximum of the Kp index produced by the SERENADE prototype model and three empirical models for the period 2010-2018

This dataset contains the probabilistic outputs of SERENADE's first prototype model dedicated to the forecasting of the \(\textit{Kp}_{\textrm{max, 24 h}}\) index for forecasting horizons ranging between 2 and 7 days. The period covered is the one of the SDOML dataset, which is 2010-05 --- 2018-12. All data is contained in a single pickle file, that can be opened in Python, using the following code lines:

\(\texttt{import pickle}\\ \texttt{with open(DATA_PATH+`/serenade_outputs.pkl', `rb') as f:}\\ ~~~~\texttt{dict_outputs = pickle.load(f)}\)

The pickle file contains a dictionnary, which itself contains Pandas DataFrames. Each DataFrame corresponds to a forecasting horizon. The dictionnary's keys are the forecasting horizons stored as strings, that is:

\(\texttt{dict_output.keys() = [`2',`3',`4',`5',`6',`7']}\)

The DataFrames are indexed by datetime. They contain the observed (true) hourly values of the daily maximum of the Kp index, the forecasts provided by SERENADE and three baseline models (Climatology model, Persistence model and 27-day Recurrence model). The forecast values include the mean and the standard deviation of the forecast normal distributions. Missing moments are due to the absence of EUV images needed to provide the forecast at the given moment.

Metabolomics of KP mouse LUAD cell lines

The goal of the experiment was to characterize the changes in metabolic pathway flux in these cells in response to HDAC and glutaminase inhibition. This dataset includes metabolomics of U-C13 glucose tracing (1h and 24h) and U-C13 glutamine (8h) of mouse LUAD cell lines with Kras overexpression and p53 knock-out (KP), carrying empty vector (EV) or overexpression of NRF2dNeh2 (NRF2) and treated with DMSO, Romidepsin or CB-839. 3 technical replicates were done per condition. The full methodology is described in the accompanying text file.

Interactive VISION reports for "KP-Tracer Tumors from study "Lineage Recording Reveals the Phylodynamics, Plasticity and Paths of Tumor Evolution"

This repository contains VISION reports for the KP-Tracer tumors described in the manuscript "Lineage Recording Reveals the Phylodynamics, Plasticity, and Paths of Tumor Evolution" (Yang*, Jones*, et al bioRxiv 2021).

In this study, single-cell lineage tracing was performed in the KP autochthonous mouse model of non-small-cell lung cancer. Tumors were initiated with Cre recombinase (and optionally an additional gRNA targeting the other well-studied tumor suppressors) and allowed to grow for approximately 4-6 months at which point mice were sacrificed and tumors harvested. After purifying cancer cells by fluorescent markers, cells were profiled with the 10X chromium platform and four libraries were collected: a single-cell transcriptome library, a single-cell lineage tracing library, a single-cell multiplexing library, and a single-cell lenti-barcode library (used for confirming the clonality of tumors). Data was processed using the 10X Cellranger suite and custom pipelines as described in the manuscript above.

For interactive work with these objects, users must first install VISION from Github (https://github.com/YosefLab/VISION) and then launch these reports either locally or on a server. For detailed instructions on how to launch reports, and create new reports for additional clones, please view our tutorials in our public reproducibility repository at https://github.com/mattjones315/KPTracer-release.

The specific contents are described in a README contained within the repository.

Briefly, however, we have provided here processed AnnData objects for the KP data (sgNT) and the integrated data across three genotypes (KP, KPA, and KPL). We also provide the gene lists associated with fitness, expansion annotations for each tree, as well as plasticity scores amongst other items.

For code used in this study, we additionally have provided a reproducibility repository at https://github.com/mattjones315/KPTracer-release.
