SBC LTER: Reef: Abundance, size and fishing effort for California Spiny Lobster (Panulirus interruptus), ongoing since 2012
Data on abundance, size and fishing pressure of California spiny lobster (Panulirus interruptus) are collected along the mainland coast of the Santa Barbara Channel. Spiny lobsters are an important predator in giant kelp forests off southern California. Two SBC LTER study reefs are located in or near the California Fish and Game Network of Marine Protected Areas (MPA), Naples and Isla Vista, both established as MPAs on 2012-01-01. MPAs provide a unique opportunity to investigate the effects of fishing on kelp forest community dynamics. Sampling began in 2012 and is ongoing. This dataset contains two tables. 1) Abundance and size data collected annually by divers in late summer before the start of the fishing season at five SBC LTER long term kelp forest study sites: two within MPAs (Naples and Isla Vista) and three outside (Arroyo Quemado, Mohawk and Carpinteria). 2) Fishing pressure, as determined by counting the number of commercial trap floats. Data are collected every two to four weeks during the lobster fishing season (October to March) at nine sites along the mainland, eight of which are also SBC LTER long-term kelp forest study reefs. See Methods for more information.
DATASET: De novo assembly and functional annotation of the heart + hemolymph transcriptome in the Caribbean spiny lobster Panulirus argus

The spiny lobster Panulirus argus is an ecologically relevant species in shallow water coral reefs and target of the most lucrative fishery in the greater Caribbean region. This study reports, for the first time, the heart + hemolymph transcriptome of the Caribbean spiny lobster Panulirus argus assembled from short Illumina 150 bp PE raw reads. A total 80,152,094 raw reads were assembled using the Oyster River Protocol pipeline that aspires to become the standard protocol for de novo transcriptome assembly. The assembly resulted in a total of 254,773 transcripts. Functional gene annotation was conducted using the software package 'dammit' that also aspires to become the standard protocol for de novo transcriptome annotation. Lastly, gene enrichment analyses were conducted using the Gene Ontology (GO), KEGG pathway analyses (Kaas), and KOG (WebMGA) databases. This resource will be of utmost importance in future research aiming at exploring the effect of local and regional anthropogenic disturbances as well as global climate change on the molecular physiology of this overexploited species.

LOBSTER (Ligand Overlays from Binding SiTe Ensemble Representatives)

LOBSTER ("Ligand Overlays from Binding SiTe Ensemble Representatives") is a dataset of ligand overlays designed to evaluate small molecule superposition tools.

Based on all structures from the RCSB PDB, the dataset generation and filtering protocols are fully automated to avoid subjectivity in the selection of protein-ligand complexes and to gain the largest possible set of refined compounds. Affinity and activity data have been processed to select ligands with a high ligand efficiency.
Ligands were superimposed in their crystal pose by aligning the corresponding binding pockets to so-called ensembles. For poses generated in benchmark experiments, this offers an objective comparison to the superimposed ligand crystal poses. A clustering of ensembles created with the same protein-ligand complexes ensures the diversity of the LOBSTER set.
The 671 ligand ensembles comprise a total of 3212 unique ligands from 3521 different protein-ligand complexes. A total of 72 734 ligand pairs have been derived from the ensembles. Ten subsets were generated from the pairs according to the shape overlap of the pairs, quantified by the Shape Tversky Index.

Fishery impacts - CA commercial lobster catch and effort, and trap distribution around marine reserves
These data describe landings and fishing effort for the CA commercial spiny lobster fishery. Data are contained in two tables: 1) a time series collected by the California Fish and Wildlife (CDFW) of lobster catch (kg) and effort (lobster trap pulls) by year (1998-2020) and location (geographic fishery blocks). Catch is recorded and reported to CDFW by fish processors (buyers) with “fish tickets”. Trap pulls are recorded and reported by fishermen with logbooks. 2) The number of traps counted in the water at increasing distances from the boundary of marine reserves, three reserves located in the northern region of the fishery and three from the southern region of the fishery, in November 2022.
Fisheries dataset on moulting patterns and shell quality of American lobsters H. americanus in Atlantic Canada

This survey collated data on lobster moult indicators and on life-history traits (sex, size) during a twelve-year monitoring program (2004 – 2015) in six lobster fishing areas in Atlantic Canada. A standardized sampling protocol was followed to collect data from a total of 141,659 lobsters over 1,195 sampling events using commercial lobster fishing traps. Data on pleopod stages, hemolymph protein levels (˚Brix values) and shell hardness can be used for moult stage determination. Evaluation of sex ratio dynamics is also possible but existing biases in sampling males and females need to be noted. This dataset is valuable in terms of inferring spatio-temporal trends in the life history of lobsters, as well as in the analysis of their moult cycle, and hence more generally for fisheries science and marine ecology.

SBC LTER: Theme 1B: Lobster trap data from marine reserves
These data describe catches of California spiny lobster (Panuliris interruptus) in the Santa Barbara Channel. Lobster count and weight were collected from Santa Cruz Island between 2006 and 2018. Data are contained in two tables: 1) Catch per trap across all sites 2) the weight in lobster caught in traps from all sites. This is a data package to support manuscript: Hunter S. Lenihan, Sean P. Fitzgerald, Daniel C. Reed, Jennifer K.K. Hofmeister, and Adrian C. Stier. Increasing spillover enhances southern California spiny lobster catch along marine reserve borders. Ecosphere.
SBC LTER: Reef: The size-dependent functional response of lobster foraging on purple urchin
These data summarize the results of a size-dependent functional response experiment in which California spiny lobster (Panulirus interruptus) foraged on purple urchins (Strongylocentrotus purpuratus). Lobster of different sizes foraged on one of three different size classes of urchins at 4-6 different densities of urchin. Data is used to support manuscript: DiFiore, B.P. and A.C. Stier. 2023. Variation in body size drives spatial and temporal variation in lobster-urchin interaction strength. Journal of Animal Ecology
