GTEx analysis for the paper entitled: The histone variant H2A.J is enriched in luminal epithelial gland cells

H2A.J is a poorly studied mammalian-specific variant of histone H2A. We used immunohistochemistry to study its localization in various human and mouse tissues. H2A.J showed cell-type specific expression with a striking enrichment in luminal epithelial cells of multiple glands including those of breast, prostate, pancreas, thyroid, stomach, and salivary glands. H2A.J was also highly expressed in many carcinoma cell lines and in particular, those derived from luminal breast and prostate cancer. H2A.J thus appears to be a novel marker for luminal epithelial cancers. Knocking-out the H2AFJ gene in T47D luminal breast cancer cells reduced the expression of several estrogen-responsive genes which may explain its putative tumorigenic role in luminal-B breast cancer.

Luminous Salar de Uyuni

Winner in the 2022 IAU OAE Astrophotography Contest, category Still images of celestial patterns.

This black and white image taken in February 2017 in Uyuni Salt Flat of southwest Bolivia, the biggest salt flat in the world, shows one of the most recognisable constellations, Orion the hunter, and the open star cluster of the Hyades directly above the clouds at the horizon. Various cultures have different stories associated with Orion. The Aymara in this area of the world (Bolivia and Northern Chile) consider Orion’s Belt to be a Sky Bridge (chacka cilitu) or a Stairway made out of dough. This stairway is rather obvious in this picture. It appears as if the stars in the sky are scattered like grains of salt on the ground — an amazing composition.

For the Aymara, who were Christianised by the Spanish conquistadores, Orion and the Stairway are connected to the November festivals of the dead ancestors and the souls. In contrast to the original Christian culture, for these people in the southern hemisphere these festivals mark the beginning of summer, not the beginning of winter. While in the north, the “ghosts” of the ancestors are represented by the foggy weather in November, the Aymara greet the ancestors with flowers. This photograph in the dry salt flat, in contrast, seems to show the unlivable loneliness where the photographer meets the souls of the deceased.

The Yolnu people of Arnhem Land in Australia’s Northern Territory have a rich culturally significant story associated with Orion that carries a lesson. It tells of the three brothers of the Kingfish clan and their canoe Djulpan. Owing to their lack of patience, the brothers ate the sacred Kingfish, angering the Sun woman Walu who created a waterspout that sent them into the sky. Looking at the constellation Orion, the three stars in Orion’s belt represent the three brothers, Orion’s sword is the fishing line, and the two dimmer stars Bellatrix and Saiph form the two ends of the canoe Djulpan.

Credit: Ziyi Stephanie Ye/IAU OAE (CC BY 4.0)

Evolution of Pelage Luminance in squirrels (Sciuridae)

Sciurids have one of the greatest diversities of color patterns and hues among mammalian families, but whether these color patterns conform to Gloger's Rule has not been investigated. Gloger's rule is the ecogeographic trend that describes the tendency of animals' pelage to be darker in warmer and wetter environments. Several mechanisms have been proposed explain this trend that relate to various environmental variables. However, these variables frequently correlate with each other which can cause increased Type I error rates in conventional analyses with a single dependent variable. Here we use a new phylogenetic comparative method that implements path analysis to produce a hypothesized series of cause and effect relationships between predictor variables to form a path model. This multi-regression approach allows for the simultaneous exploration of the effects of numerous predictor variables. Our path analysis results using 137 Sciurid species show that squirrel pelage luminance conforms to Gloger's rule and that there is a significant evolutionary relationship between precipitation and pelage luminance. Also significant were that other commonly found variables (humidity, temperature, and vegetation cover) did not have strong relationships with pelage luminance. Our findings demonstrate that utility of path analysis in phylogenetic comparative studies in studying a trait influenced by several covarying variables.

DC-SIGN expression on myeloid population in Luminal Breast Cancer

DC-SIGN expression by the different populations of DC and macrophages found in breast tumor samples using flow cytometry. As previously described (doi:10.1038/s41590-018-0145-8.), we identified four major DC populations: CD11c − CD123+ plasmacytoid pre-DCs, CD11c+BDCA1+ CD14− DCs, CD11c+ BDCA1− CD14− DCs, and CD11c+ BDCA1+ CD14+ inflammatory DCs. Staining was performed using the following antibodies: anti-CD45 APC-Cy7 (BD), anti-CD14 Qdot 605 (Thermo), anti-CD3 Alexa700 (Biolegend), anti-CD 19 Alexa700 (Biolegend), anti-CD56 Alexa700 (Biolegend), 400 anti-HLA-DR BV711 (Biolegend), anti-CD11c PC5 (Beckman Coulter), anti-BDCA-1 PE (BD), anti-CD123 PCy7 (BD) and anti-C-SIGN FITC (BD). Cells were analyzed by a LSRFORTESSA X-20 instrument (BD Biosciences). The most prominent intratumoral myeloid cell population, however, was shown to be represented by macrophages, defined as CD11c+ BDCA1−CD14+ cells. We analyzed DC-SIGN expression on the surface of these populations by flow cytometry. DC-SIGN was only expressed on the membrane of macrophages from tumoral as well as juxtatumoral tissues, but not on the DC populations analyzed. These results are represented in Figure 4 from the publication "Aberrant fucosylation enables breast cancer clusterin to interact with dendritic cell-specific ICAM-grabbing non-integrin (DC-SIGN)".

The TELPERION Survey for Distant [O III] Clouds Around Luminous and Hibernating AGN

The collection includes the FITS files of newly-obtained data used for the study “The TELPERION Survey for Distant [O III] Clouds Around Luminous and Hibernating AGN” by William C. Keel et al., submitted to Monthly Notices of the Royal Astronomical Society.

Zip files for objects in the VCV sample (and the best-observed in the Toomre merger
sample) use object names as in the tablesin the manuscript. File names use these conventions:
Suffix o3.fits : narrowband F510 filter including redshifted [O III] emission
Suffix o3co.fits: as above with WCS information from the astrometry.net web service
Suffix v.fits: in the Johnson V band
Suffix vco.fits: V band, with WCS coordinate metadata
Suffix v2o3.fits: V image resampled to the same WCS coordinate grid as the F510 image, when the two are from different cameras and not related by a simple shift.
vscale.fits: resampled V image scaled for continuum subtraction from the F510 data.
vs.fits: as above, with small shifts accounting for asymmetric point-spread functions (PSFs).
vg.fits, vsg.fits: as above images, with Gaussian blur for first-order accounting of PSF differences.
diff.fits - difference image nominally representing pure [O III] emission. There may be a version numberb(diff2, diff3) if multiple iterations were done. These may also have names such as diff2g.fits, diff1s.fits if Gaussian blur or small shifts were done as for vs.fits, vsg.fits files.

"flat" denotes that a low-pass spatial filter (such as a large median) has been used to reduce the effects of stray light on a difference image.

Toomre.zip includes F510 and V images for those galaxies in the Toomre-sequence sample not included in the SARA data.

LongSlit.zip includes reduced two-dimensional spectral data as detailed in the paper. _abs indicates that the data values are calibrated to intensity units (ergs/(cm^2 s Angstrom)) using standard-star observations; otherwise they are in instrumental units. Wavelengths are in Angstroms, in air. Data using the ADAM instrument are prefixed with that string.

Tunable.zip includes the results of the MaNGAL and SCORPIO tunable-filter observations. The string “5007net” denotes that the continuum (“cont”) has been subtracted; “5007” by itself marks images including the [O III] line but not yet continuum-subtracted.
