<p>Ticks in the family Ixodidae are recognized as important vectors of zoonoses including Lyme disease (LD), which is caused by spirochete bacteria from the <em>Borreliella</em> (<em>Borrelia</em>) <em>burgdorferi</em> sensu lato (<em>Bbsl</em>) complex. The blacklegged tick (<em>Ixodes scapulars</em>) continues to expand across Canada, creating hotspots of elevated LD risk at the leading edge of its expansion range. Current efforts to understand the risk of pathogen transmission associated with <em>I. scapularis</em> in Canada focus primarily on targeted screens, while variation in the tick microbiome remains poorly understood. Using multi-omics consisting of 16S metabarcoding and ribosome-depleted, whole-shotgun RNA transcriptome sequencing, we examined the microbial communities associated with adult <em>I. scapularis</em> (N = 32), sampled from four tissue types (whole tick, salivary glands, midgut, and viscera) and three geographical locations within an LD hotspot near Kingston, Ontario. The communities consisted of both endosymbiotic and known or potentially pathogenic microbes, including RNA viruses, bacteria, and a <em>Babesia</em> sp. intracellular parasite. We show that β-diversity is significantly higher between individual tick salivary gland and midgut bacterial communities, compared to whole ticks; while linear discriminant analysis (LDA) effect size (LEfSe) determined that the three potentially pathogenic bacteria detected by V4 16S rDNA sequencing were also discriminatory for dissected tissues only, including a <em>Borrelia</em> from the <em>Bbsl</em> complex, <em>Borrelia miyamotoi</em>, and <em>Anaplasma phagocytophilum. </em>Importantly, we find co-infection of <em>I. scapularis</em> by multiple microbes, in contrast to diagnostic protocols for LD, which typically focus on infection from a single pathogen of interest (<em>B. burgdorferi</em> sensu stricto).</p>

Predicting spatio-temporal population patterns of Borrelia burgdorferi, the Lyme disease pathogen

<p>The causative bacterium of Lyme disease, <em>Borrelia burgdorferi</em>, expanded from an undetected human pathogen into the etiologic agent of the most common vector-borne disease in the United States over the last several decades. Systematic field collections of the tick vector reveal increases in the geographic range and population size of <em>B. burgdorferi</em> that coincided with increases in human Lyme disease incidence across New York State. Here we investigate the impact of environmental features on the population dynamics of <em>B. burgdorferi</em>. Analytical models developed using field collections of nearly 19,000 nymphal <em>Ixodes scapularis </em>and spatially- and temporally-explicit environmental features accurately explained the variation of <em>B. burgdorferi </em>population sizes across space and time. Importantly, the model identified environmental features that can be used to predict the biogeographical patterns of <em>B. burgdorferi-</em>infected ticks into future years and in previously unsampled areas. Forecasting the distribution and abundance of a pathogen at fine geographic scales offers a powerful strategy to mitigate a serious public health threat.</p>

Dataset of scoping reviews on climate-disease publications for Lyme disease and cryptosporidiosis

<p>The climate-disease relationship is complex, where multiple driver-pressure factors and interactions combine with climate change in determining the occurrence geographies and timings of various infectious diseases. However, studies often focus on just some selected factor(s) and interaction(s). Such focus choices may limit and bias our understanding and predictive capability of disease sensitivity to climate and other driver-pressure changes. To assess these research choices and identify possible remaining key gaps and biases, a scoping review is applied to climate-disease related publications for Lyme disease and cryptosporidiosis.&nbsp;</p> <p>This dataset includes three excel files for Lyme disease (&ldquo;literature_search_LD_raw.xls&rdquo;), cryptosporidiosis (&ldquo;literature_search_CY_raw.xls&rdquo;), and categories of driver-pressure factors (&quot;Table_1.xlsx&quot;)&nbsp;respectively, covering all the relevant information for further analysis. The first two&nbsp;excel files contain&nbsp;three sheets named &ldquo;Search&rdquo;, &ldquo;Filter&rdquo;, and &ldquo;Quantitative&rdquo;. Contents of each sheet is explained as follows.</p> <p>1. &ldquo;Search&rdquo;</p> <p>Sheet &ldquo;Search&rdquo; listed all the publications found from the literature searches, including the information of publication year, title, DOI, and Authors. The searches were performed in Web of Science&trade; (WoS) and considered publications from 1 January 2000 to 10 February 2022. Search terms were ((&#39;borreliosis&#39; OR &#39;Lyme disease&#39;) AND (&#39;climate&#39; OR &#39;climate change&#39; OR &#39;climate variability&#39;)) for Lyme disease, ((&lsquo;cryptosporidiosis&rsquo; OR &lsquo;cryptosporidium&rsquo; OR &lsquo;crypto.&rsquo;) AND (&lsquo;climate&rsquo; OR &lsquo;climate change&rsquo; OR &lsquo;climate variability&rsquo;)) for cryptosporidiosis. The search yielded 555 publication results for Lyme disease and 185 for cryptosporidiosis.</p> <p>2. &ldquo;Filter&rdquo;</p> <p>Sheet &ldquo;Filter&rdquo; listed the inclusions and exclusions for searched publications, and categories each included publication belonging to. Excluded articles (marked as blank in column &ldquo;Included&rdquo;) are ones that: (i) do not consider both climate and disease; (ii) are for Lyme disease, but not about the <em>Ixodes</em> transmission of the <em>Borrelia </em>pathogen; (iii) are not written in English; and (iv) are not full-text open access. Included articles (marked as &ldquo;x&rdquo; in column &ldquo;Included&rdquo;) are further classified into following categories based on their focus: for Lyme disease, categories of publications include reviews (mentioning), reviews (specifically discussing), public awareness, mitigation, survey (implications), investigations, projections, and others; for cryptosporidiosis, categories include reviews (mentioning), reviews (specifically discussing), survey (implications), investigations, projections, and others. Articles belonging to any categories are marked as &ldquo;x&rdquo;.</p> <p>3. &ldquo;Quantitative&rdquo;</p> <p>Sheet &ldquo;Quantitative&rdquo; lists further information extracted from quantitative studies which are articles under category of investigations and projections in sheet &ldquo;filter&rdquo;. Further extracted information is from the methods section of each study or from the full text if necessary. The information includes transmission components, study region (if applicable), category of investigations or projections, included driver-pressure factors, and methods. Transmission components are reproduction host, transmission host, vector, and human for Lyme disease; animal reservoir, environmental reservoir, and human for cryptosporidiosis. Study region considers specific countries as the smallest scale for spatial resolution, so that smaller than whole-country study sites were counted as studies of the associated countries. Included driver-pressure factors are categorized as shown in Table 1 in the file of &quot;Table_1.xlsx&quot;, including main categories and their covered variables. Data from: Missing the people for the trees: identifying coupled natural-human system feedbacks driving the ecology of Lyme disease

1. Infectious diseases are rapidly emerging and many are increasing in incidence across the globe. Processes of land-use change, notably habitat loss and fragmentation, have been widely implicated in emergence and spread of zoonoses such as Lyme disease, yet evidence remains equivocal. 2. Here we discuss and apply an innovative approach from the social sciences, instrumental variables, that seeks to tease out causality from observational data. Using this approach, we revisit the effect of forest fragmentation on Lyme disease incidence, focusing on human interaction with fragmented landscapes. Though human interaction with infected ticks is of clear and fundamental importance to human disease incidence, human activities that influence exposure have been nearly universally overlooked in the ecology literature. 3. Using county-level land-use and Lyme disease incidence data for ~800 counties from the northeastern United States over the span of a decade, we illustrate (1) human interaction with fragmented forest landscapes reliably predicts Lyme disease incidence, while ecological measures of forest fragmentation alone are unreliable predictors and (2) that identifying the effect of forest fragmentation on human disease requires addressing the feedback between Lyme disease risk and human decisions to avoid interaction with high-risk landscapes. 4. Synthesis and applications. The innovative approach and novel results help to clarify the equivocal literature on forest fragmentation and Lyme disease, and illustrate the key role that human behavior may be playing in the ecology of Lyme disease in North America. Accounting for human activity and behavior in the ecology of disease more broadly may result in improved understanding of both the ecological drivers of disease, as well as actionable intervention strategies to reduce disease burden in a changing world. For example, our model results have practical implications for land-use policy aimed at disease reduction. Our model suggests land use regulations that reduce parcel size would be an actionable approach for policy makers concerned about increasing Lyme disease incidence in the northeastern US.10-Oct-2018
