OMAP-23: Organ Mapping Antibody Panel (OMAP) for Multiplexed Antibody-Based Imaging of vermiform appendix (FFPE) with MICS on MACSima

Description

OMAP-23 was designed for MICS (MACSima imaging cyclic staining) imaging of FFPE human vermiform appendix sample. Tissue fixation and antigen retrieval is described in (Spatial protein and RNA analysis on the same tissue section using MICS technology). The MACSima technology is described in detail in the following publication (MACSima imaging cyclic staining (MICS) technology reveals combinatorial target pairs for CAR T cell treatment of solid tumors). All, antibodies in this panel are recombinant antibodies with a mutated human IgG1 constant region, removing Fc receptor binding capacity of human IgG1, eliminating the need for additional blocking steps and reducing non-specific binding. The use of human IgG1 recombinant antibodies allows for the addition of uncoupled monoclonal antibodies from other species followed by a fluorescence labelled secondary reagent specific for the species of the monoclonal antibody. The multiplex system has been described already for OMAP-10 and OMAP-21. A new dye VioB515 is used for one reagents. The fluorescence is removed by cleavage. The panel contains 28 antibodies and the nuclear marker DAPI for image alignment and nuclear segmentation. This OMAP provides a spatial context for six anatomical structures and most cell types present in the vermiform appendix (link to ASCT+B table added). OMAP-23 follows OMAP-21, with fewer antibodies but adding antibodies for non-immune cells.

All reagents are from Miltenyi Biotec and have been rigorously tested through an internal quality control system to have minimal variation between lots. For this reason, lot information is not included in this table. Analysis was performed by an accompanied software package MACSIQ View Analysis also described in the MACSima publication (https://doi.org/10.1038/s41598-022-05841-4). The MACSima system is continuously evolving, this is the third OMAP for the MACSima system. A representative dataset created using OMAP-23 can be found here 10.5281/zenodo.14008816 .The AVRs for the dataset can be found here (to be added).

OMAP-21: Organ Mapping Antibody Panel (OMAP) for Multiplexed Antibody-Based Imaging of Human Palatine Tonsil with MICS on MACSima 1.5

OMAP-21 was designed for MICS (MACSima imaging cyclic staining) imaging of FFPE human tonsil samples. Most, but not all, antibodies in this panel are recombinant antibodies with a mutated human IgG1 constant region. The described mutation removes the Fc receptor binding capacity of human IgG1, eliminating the need for additional blocking steps and reducing non-specific binding of human antibodies on human tissues. Highly multiplexed imaging is achieved through cycles of immunolabeling with FITC, PE, and APC conjugated antibodies and photobleaching to eliminate fluorescence signal between imaging cycles. The panel contains 47 antibodies and the nuclear marker DAPI for image alignment and nuclear segmentation. This OMAP provides a spatial context for all anatomical structures and most cell types present in the human palatine tonsil. OMAP-21 follows closely OMAP-1 described for human lymph nodes (omap-1-human-lymph-node-ibex) and OMAP-10 (omap-10-palatine-tonsil-macsima).

All reagents were obtained from Miltenyi Biotec and have been rigorously tested through an internal quality control system to have minimal variation between lots. For this reason, lot information is not included in this table. Analysis was performed by an accompanied software package MACSIQ View Analysis also described in the MACSima publication (https://doi.org/10.1038/s41598-022-05841-4). The result of the analysis is included in the uploaded dataset. In brief, the software processes the raw images of the MACSima run, generates stitched images, and then allows downstream analysis including cell segmentation, cell gating, data normalization, dimension reduction plots (tSNE, UMAP), heat maps, distance analyses and cluster analyses, all of which are interactively linked together. The MACSima system is continuously evolving, this is the second OMAP for the MACSima system. "I'm something of an untrained, unofficial cultural anthropologist myself. Ihave a business interviewing people to capture their personal histories. I'm always interested how people fit into their world and how they affect their world. I'm a graphic designer who works in the same building as the printing presses that I recorded. Iwalk past the presses every day on my way to talk to the folks in the prepress department. I'm on friendly but not drinking terms with the pressmen. I'm a friend with the prepress manager. Three Heidelberg presses are installed side by side in an open warehouse-like room. The presses are about twenty feet long and about five feet high. With their series of four humps or mounds where each printing cylinder is located, the presses remind one of giant, gray, mechanical caterpillars. Each press has a cyan cylinder, a magenta cylinder, a yellow cylinder and a black cylinder – so the humps are brightly colored. The presses are well lit by banks of fluorescent lights hanging from the ceiling over each press. When you walk into the press room you hear the sound of rock music blaring from a boom box radio mixed with the general din of the presses. It is only when you walk up to a press like Idid for the recordings that you really start to hear the individual strains of clicking, clacking and mechanical, syncopated chattering. When I made my recordings I was intrigued by the subtle variations in the sounds produced by these machines that aren't apparent when you first walk through the door. The pressmen were kind enough to allow me to walk right up to the presses and poke my microphone quite close to the rotating press cylinders. Iuse a Danish Pro Audio microphone about the size of a pencil eraser. An extremely sensitive mic with the capacity for capturing loud sounds such as the presses up close. Rotating the mic to one side or the other focused on the unique sounds coming from one cylinder or the other." [Kevin/KMerrell]18 in Collecting Sounds. Lexicon from the "Mics in the ears" experimental procedure Lexique issu du dispositif expérimental « Des micros dans les oreilles »

« Mics in the Ears » binaural experiment in Cairo (Egypt): Vincent Battesti & Nicolas Puig, social anthropologists, asked inhabitants of Cairo megapolis in Egypt to record the surrounding urban sounds during one of their daily journeys (without the researcher), equipped with binaural microphones and GPS device. Participants have recorded in different Cairo neighbourhoods, and are themselves from different generations, social and economic backgrounds, and different genders.

We obtained accounts of the soundwalks in which participants describe and comment on the sounds heard while relistening to their recorded walk. This material comprises many pages of transcriptions in Arabic from which we have extracted elements related to the verbalization of their sound experience. We identified 600 entries divided into five classes: “nouns,” “sound sources,” “qualificatives/descriptives,” “actions/ verbs,” and “localizations of the sound event.” Together they form the lexicon of what can be called the “natural language of sounds” in Cairo. Integron array MICs and cassettes transcription data

Mobile integrons are widespread genetic platforms that allow bacteria to modulate the expression of antibiotic resistance cassettes by shuffling their position from a common promoter. Antibiotic stress induces the expression of an integrase that excises and integrates cassettes, and this unique recombination and expression system is thought to allow bacteria to 'evolve on demand' in response to antibiotic pressure. To test this hypothesis, we inserted a custom three cassette integron into P. aeruginosa, and used experimental evolution to measure the impact of integrase activity on adaptation to gentamicin. Crucially, integrase activity accelerated evolution by increasing the expression of a gentamicin resistance cassette through duplications and by eliminating redundant cassettes. Importantly, we found no evidence of deleterious off-target effects of integrase activity. Our results show that integrons accelerate resistance evolution by rapidly generating combinatorial variation in cassette composition while maintaining genomic integrity, and they highlight the importance of semi-conservative cassette excision for integron dynamics.
