Data and results for manuscript "Multi-frequency electrical impedance tomography as a non-invasive tool to characterize and monitor crop root systems "

<p>Root systems are essential in nutrient uptake and translocation, but are difficult to characterize non-invasively with existing methods. We propose electrical impedance tomography (EIT) as a new tool for the imaging and monitoring of crop root systems. In a laboratory experiment we demonstrate the capability of the method to capture physiological responses of root systems with high spatial and temporal resolution. We conclude that EIT is a promising functional imaging technique for crop roots.</p> <p>This package contains measured raw EIT data, electrical imaging results, spectral results from the Debye decomposition, and the Python scripts used to generate the plots in the manuscript.</p>

SeaPaCS graphic elaboration of the Protocol for marine micro-plastic collection and monitoring in citizen science and for building a L.A.D.I. trawling tool

<p>This &nbsp;is a graphic elaboration &nbsp;(in Italian) of the protocol "SeaPaCS deliverable - protocol for plastic monitoring in citizen science" in English and Italian is a deliverable of the SeaPaCS project (Participatory Citizen Science Against Marine Pollution), funded by IMPETUS (project ID 101058677). The protocol &nbsp;and the visual elaboration has been freely adapted from "<i>LADI and the Trawl</i>" by Coco Coyle with Melissa Novaceski, Emily Wells and Max Liboiron, as published by the Civic Laboratory for Environmental Action Research, August 2016. &nbsp;The graphic elaboration (as the protocol) in both languages, consists of three parts: 1) how to build a DIY low cost manta trawl device (LADI - Low-Tech Aquatic Detection Debris Instrument) to monitor plastic pollution, &nbsp;adjusted to materials availability and costs in Italy; 2) how to monitor (the sampling itself and towing procedure); and 3) how to categorize plastic debris back on land.&nbsp;</p>

Acoustic features as a tool to visualize and explore marine soundscapes: Applications illustrated using marine mammal Passive Acoustic Monitoring datasets

<p>Passive Acoustic Monitoring (PAM) is emerging as a solution for monitoring species and environmental change over large spatial and temporal scales. However, drawing rigorous conclusions based on acoustic recordings is challenging, as there is no consensus over which approaches, and indices are best suited for characterizing marine and terrestrial acoustic environments.</p> <p>Here, we describe the application of multiple machine-learning techniques to the analysis of a large PAM dataset. We combine pre-trained acoustic classification models (VGGish, NOAA &amp; Google Humpback Whale Detector), dimensionality reduction (UMAP), and balanced random forest algorithms to demonstrate how machine-learned acoustic features capture different aspects of the marine environment.</p> <p>The UMAP dimensions derived from VGGish acoustic features exhibited good performance in separating marine mammal vocalizations according to species and locations. RF models trained on the acoustic features performed well for labelled sounds in the 8 kHz range, however, low and high-frequency sounds could not be classified using this approach.</p> <p>The workflow presented here shows how acoustic feature extraction, visualization, and analysis allow for establishing a link between ecologically relevant information and PAM recordings at multiple scales.</p> <p>The datasets and scripts provided in this repository allow replicating the results presented in the publication. </p>

Raspberry Pi nest cameras – an affordable tool for remote behavioural and conservation monitoring of bird nests

<p><span><span><span><span><span><span><span><span><span><span><span>1. Bespoke (custom-built) Raspberry Pi cameras are increasingly popular research tools in the fields of behavioural ecology and conservation, because of their comparative flexibility in programmable settings, ability to be paired with other sensors, and because they are typically cheaper than commercially built models.</span></span></span></span></span></span></span></span></span></span></span></p> <p><span><span><span><span><span><span><span><span><span><span><span>2. Here we describe a novel, Raspberry Pi-based camera system that is fully portable and yet weatherproof – especially to humidity and salt spray. The camera was paired with a passive infra-red sensor, to create a movement-triggered camera capable of recording videos over a 24-hr period. We describe an example deployment involving "retro-fitting" these cameras into artificial nest boxes on Praia Islet, Azores archipelago, Portugal, to monitor the behaviours and interspecific interactions of two sympatric species of breeding storm-petrel (Monteiro's storm-petrel <i>Hydrobates monteiroi</i> and Madeiran storm-petrel <i>Hydrobates castro</i>) during their chick-rearing periods.</span></span></span></span></span></span></span></span></span></span></span></p> <p><span><span><span><span><span><span><span><span><span><span><span>3. Of the 138 deployments, 70% of all deployments were deemed to be "Successful" (Successful was defined as continuous footage being recorded for more than one hour without an interruption), which equated to 87% of the individual 30 s videos. The bespoke cameras proved to be easily portable between 54 different nests and reasonably weatherproof (~14% of deployments classed as "Partial" or "Failure" deployments were specifically due to the weather/humidity), and we make further trouble-shooting suggestions to mitigate additional weather-related failures.</span></span></span></span></span></span></span></span></span></span></span></p> <p><span><span><span><span><span><span><span><span><span><span><span>4. Here we have shown that this system is fully portable and capable of coping with salt spray and humidity, and consequently the camera-build methods and scripts could be applied easily to many different species that also utilise cavities, burrows, and artificial nests, and can potentially be adapted for other wildlife monitoring situations to provide novel insights into species-specific daily cycles of behaviours and interspecies interactions.</span></span></span></span></span></span></span></span></span></span></span></p>

Multi-surveyor capture-mark-recapture as a powerful tool for butterfly population monitoring in the pre-imaginal stage

<p>For many elusive insect species, which are difficult to cover by standard monitoring schemes, innovative survey methods are needed to gain robust data on abundance and population trends. The recording of pre-imaginal butterfly life stages provides great potential for ecological studies and conservation monitoring. However, using counts of pre-imaginal stages for quantitative research requires detection probability to be determined.</p> <p>We tested different removal and capture-mark-recapture (CMR) approaches to determine the detection probability for overwintering larvae of the endangered nymphalid butterfly <em>Limenitis reducta</em>. Classical removal and CMR studies require movement of the organisms under study but in our approach, we replaced movement of the study organisms by random movement of multiple different surveyors. The study was conducted in three plots within a spruce clear-cut in the 'Alb-Donau' region, Germany.</p> <p>Our dataset provides detection data of nine/ten different surveyors per study plot. The surveyors differed in their experience ('experts' vs. 'novices'). In the R-scripts we present the analysis of the data using i) the removal method, ii) CMR approaches with varying personnel expenditure. In addition, we test the validity of our method by comparing observed and simulated detection frequencies.</p> <p>The results of our study indicate that multi-surveyor removal/CMR techniques are highly suitable for estimating abundance of overwintering L. reducta larvae and that the proposed methodology has several strengths: long survey period, estimates of the absolute population size accompanied by uncertainty measures, estimates of overwinter mortality. The methods from our study can be adapted and used for several different butterfly species, other insect taxa with specific immobile life-stages, and some sessile organisms, e.g. elusive plants, fungi, or corals.</p>

Data from: Evaluating genotyping-in-thousands by sequencing as a genetic monitoring tool for a climate sentinel mammal using non-invasive and archival samples

<p>Genetic tools for wildlife monitoring can provide valuable information on spatiotemporal population trends and connectivity, particularly in systems experiencing rapid environmental change. Though many DNA sequencing approaches still require high quality and quantity of DNA obtained from traditional sources (e.g. blood and tissue), rapid genotyping tools such as Genotyping-in-Thousands by sequencing (GT-seq) have improved our ability to make use of degraded and less concentrated DNA commonly obtained from non-invasive and archival samples. Here, we developed a multi-purpose GT-seq panel (307 single nucleotide polymorphisms) for a climate sentinel mammal (the American pika, <em>Ochotona princeps</em>) for use as a genetic tool for monitoring populations in the Canadian Rocky Mountains. We optimized the panel using contemporary tissue samples (n = 77) and subsequently applied it to archival tissue (n = 17) and contemporary fecal pellet samples (n = 129) to evaluate its effectiveness at identifying individuals and sex, estimating relatedness, and inferring population structure. The panel demonstrated high efficacy with contemporary and archival tissue samples (94.7% and 90.5% genotyping success, respectively) and negligible genotyping error (0.001% and 0.0%, respectively). Despite relatively high genotyping success for fecal pellet samples (79.7%), high genotyping error (28.4%) limited its power as a monitoring tool to assess genetic variation using non-invasive samples and highlighted the need for further optimization around sample and data collection.</p>

Use of pheromone traps as a monitoring tool for the citrus mealybug (Planococcus citri) on cocoa farms

<p>This study developed and optimised a method for the monitoring of populations of <em>P. citri</em> using pheromone-baited traps on cocoa farms and established seasonal activity of <em>P. citri</em> in Cross River State, Nigeria. The effect of time of day, pheromone trap design (Delta and sticky trap), colour (red, blue, yellow, and white) and height placement (0.3. 0.9 and 1.8m) on the capture of adult male <em>P. citri</em> and non-target insects was studied. <em>Planococcus citri</em> was observed to be present year-round with a peak in April, which coincided with the highest air temperatures. By checking traps for diel activity, it was revealed that male flight activity was highest between 1800-0600. Trap design and colour had no significant effect on the number of male <em>P. citri</em> captured, although a smaller number of non-target insects were recorded in Delta traps. Trap height placement had a significant effect on the number of <em>P. citri,</em> and non-target species caught, with the highest number of captures obtained at the lowest trap height (0.3m) and capture rate decreasing as trap height increased. There was a significant positive correlation between the number of trapped male <em>P. citri</em> and air temperature. The results suggest that <em>P. citri</em> is present all year round in the field, that Delta traps are a more suitable trap type, and that 0.3m is an effective height for the monitoring of <em>P. citri</em> on cocoa farms. These findings could be used to improve mealybug monitoring on cocoa farms and could be utilised for the development of an integrated pest management programme.</p>

Large scale eDNA monitoring of multiple aquatic pathogens as a tool to provide risk maps for wildlife diseases

<p>Multiple parasites and pathogens cause disease in aquatic wildlife and in aquaculture species, generating a need for monitoring and management. Conventional disease monitoring methods involve laborious, costly and invasive capture and examination of host species, and require specialised expertise for every host and pathogen of interest. These restrictions could be alleviated by using pathogen detection techniques based on environmental DNA that provide simultaneous surveys of multiple aquatic pathogens across different host taxa. This would also be valuable for approaches employing parasite diversity as bioindicators of ecosystem disturbance, which suffer from similar restrictions. Here, we tested the potential for simultaneous detection of four wildlife pathogens in water samples from 280, mainly riverine, sites across Switzerland. We targeted the crayfish pathogen <em>Aphanomyces astaci, </em>the amphibian pathogen <em>Batrachochytrium dendrobatidis, </em>and the fish pathogens <em>Saprolegnia parasitica</em> and <em>Tetracapsuloides bryosalmonae</em>. The eDNA detection showed a widespread distribution of <em>A. astaci</em>, <em>S. parasitica</em> and <em>T. bryosalmonae</em>, although <em>A. astaci </em>and <em>T. bryosalmonae</em> were not detected in some alpine river catchments. <em>B. dendrobatidis</em> was detected only rarely, which was expected since the sampling did not target amphibian breeding sites. Co-detection rates were higher in rivers than in lakes, likely reflecting the habitat preferences and distributions of the host species. We discuss the advantages and limitations of eDNA-based pathogen monitoring and list a set of recommendations for managers. Our study illustrates how eDNA-based techniques can monitor several pathogen species concurrently, thus facilitating more comprehensive disease monitoring schemes. Combined with metabarcoding approaches in the future, eDNA based sampling and detection can facilitate the incorporation of parasite and pathogen occurrence and diversity as an indicator for aquatic ecosystem health, and for revealing the hidden biodiversity and structure of parasite communities.</p>

Data from high throughput SNP-chip as cost effective new monitoring tool for assessing invasion dynamics in the comb jelly Mnemiopsis leidyi

<p class="MsoNormal"><span>High throughput low-density SNP arrays provide a cost-effective solution for population genetic studies and monitoring of genetic diversity as well as population structure commonly implemented in real time stock assessment of fish species. However, the application of high throughput SNP arrays for monitoring of invasive species has so far not been implemented. We developed a species-specific SNP array for the invasive comb jelly <em>Mnemiopsis leidyi</em> based on whole genome resequencing data. Initially, </span><span>a total of</span><span> </span><span>1,</span><span>395</span><span> </span><span>high quality </span><span>SNPs</span><span> were identified</span><span> </span><span>u</span><span>sing stri</span><span>ngent</span><span> filtering criteria</span><span>. From those, 192 assays were designed and validated, resulting in the final panel of 116 SNPs. Markers were diagnostic between the northern and southern <em>M. leidyi</em> lineages and highly polymorphic to distinguish populations. Despite using a reduced representation of the genome, our SNP panel yielded comparable results to using a whole genome resequencing approach (832,323 SNPs), recovering similar values of genetic differentiation between samples and detecting the same clustering groups when performing Structure analyses. The resource presented here provides a cost-effective, high throughput solution for population genetic studies, allowing to routinely genotype large number of individuals. Monitoring of genetic diversity and effective population size estimations in this highly invasive species will allow for the early detection of new introductions from distant source regions or hybridization events. Thereby, this SNP chip represents an important management tool in order to understand invasion dynamics  and </span><span>opens the door for implementing such methods for a wider range of alien invasive species.</span></p> <div></div>
