LAGOS-US RESERVOIR: Data module classifying conterminous U.S. lakes 4 hectares and larger as natural lakes or reservoirs
The LAGOS-US RESERVOIR data module (hereafter, RESERVOIR) classifies all 137,465 lakes > 4 hectares in the conterminous U.S. into one of the following three categories using a machine-learning predictive model based on visual interpretation of lake outlines and a classification rule based on lake shape. Natural Lakes (NLs) are defined as lakes that are likely to be entirely or mostly naturally-formed and that do not have large, flow-altering structures on or near them; Reservoir Class A’s (RSVR_A) are defined as lakes that are likely to be either human-made or highly human-altered by the presence of a relatively large water control structure that appears to significantly change the flow of water; and Reservoir Class B’s (RSVR_Bs) are lakes that are likely to be entirely human-made based on isolation from rivers and a highly angular shape that is rarely, if ever, seen in natural lakes also often. We trained the machine learning models on 12,162 manually-classified lakes to assign probabilities of a lake being in 1 of 2 of the categories (NL or RSVR), then we further classified the RSVR classification into either A or B based on NHD Fcodes, isolation, and angularity. The data module includes a detailed User Guide, metadata tables, and a data table that includes information such as location, lake geometry, surface water connectivity class, and official name. Using our definition, our classification indicates that over 46 % of lakes > 4 ha in the conterminous U.S. are reservoir lakes. These data can be combined with other LAGOS-US data modules and U.S. national databases using unique lake identifiers to study both reservoir lakes and natural lakes at broad scales.
A droplet digital polymerase chain reaction assay to detect rare helminth parasites infecting natural host populations (Vancouver Island 2023, University of Wisconsin Madison Laboratory colony 2024)
Helminth infections represent a significant challenge to human, livestock, and wildlife health, yet they remain relatively under-studied, especially in terms of their ecological impacts. Better understanding of how these parasites spread in wildlife populations could improve our ability to predict and manage disease transmission across various species. Traditional detection methods, such as visually identifying parasites in environmental samples or infected hosts, often fall short, especially during the early stages of infection when parasite loads are minimal. In this study, we introduce a highly sensitive and precise droplet digital PCR (ddPCR) assay that quantifies helminth DNA in aquatic habitats, focusing on the 18S rRNA gene as a marker. These data utilize the model host-parasite system between the tapeworm Schistocephalus solidus, and its cyclopoid copepod host, Acanthocyclops robustus. The molecular assays are built around creating an infection standard in the lab, where copepods were singly infected with a single tapeworm parasite. We extracted DNA from 100 infected adults and used this as a standard to translate gene copy numbers from the ddPCR reactions to actual animal values. After creating a known lab standard, we then use the generated probes and primers to detect (and quantify!) infection burdens in field samples, which include both water filter samples (eDNA) and zooplankton tows from several lakes around Vancouver Island, B.C. The data presented here include well-specific data from ddPCR runs (amplitude of individual level oil droplets in the reaction) as well as each ddPCR analysis in its entirety. In order to prove the specificity of probes and probe-primers, we include here ddPCR runs of closely related helminth species, Schistocephalus cotti and Schistocephalus pungitii. Comparing vertical accretion, organic carbon (C) sequestration, and nitrogen burial between a natural, never diked tidal salt marsh and a hydrologically restored tidal salt marsh on Sapelo Island, Georgia.
Restoration of tidal marshes throughout the 20th century have attempted to bring back important functions of natural tidal systems. In this study, vertical accretion, organic carbon (C) sequestration, and nitrogen burial were compared between a natural, never diked tidal salt marsh and a hydrologically restored tidal salt marsh on Sapelo Island, Georgia to examine the impacts of restoration years later. On Sapelo Island there are two marshes near the University of Georgia Marine Institute, one of which is a natural marsh, and one of which is a restored marsh. The restored marsh had been diked in 1948, and the dike was breached, allowing for the marsh to be restored, in 1956. Soil cores were collected from both marshes, and the sediments were analysed for Nitrogen and Carbon concentrations and bulk density. This analysis was used to determine accretion rates for the two marshes as well as changes in the restored marsh since the dike was breached. Nitrogen burial, carbon sequestration, and soil accretion in the restored marsh as compared to the natural marsh were the focus of this study.
Natural Land Zones in New England in 2006 from 2010 Wildlands and Woodlands Report
This GIS dataset shows different Wildland and Woodland zones in New England and is intended to illustrate how the percentage of protected land could vary between New England landscapes while achieving the total acreage goals as expressed in the Wildlands and Woodlands 2010 Report. This is layer is intended to be conceptual and not prescriptive. The zones were created by expressing the percent natural landcover for a given 500m pixel using a 25 x 25-cell neighborhood. The landuse categories considered to be natural and the breakpoints for each zone are given in the Methods section of this document. The data are provided in vector format as an ESRI shapefile. The projection is NAD 1983 Albers. The Wildlands and Woodlands webpage, http://www.wildlandsandwoodlands.org/, includes a downloadable high-resolution copy of the report and an extensive set of resources that complement and support the arguments and facts presented in it. These include citations, metadata, and downloadable high-quality images of all the graphs and maps. The lack of soil data is a complication that most soil scientists will encounter throughout their career; this critical aspect is exacerbated due to the excessive cost of soil surveying. Consequently, it is essential to develop strategies that guarantee the permanent accessibility of past soil sampling efforts. The main objective of this contribution is to release an entire dataset of soil samples surveyed by the Secretary of Agriculture, Livestock, Rural Development, Fisheries, and Food (SAGARPA) in collaboration with the Food and Agriculture Organization of the United Nations (FAO) in the year 2012, the dataset consists of more that 4000 compound samples surveyed on managed cropland. SAGARPAS's main objective was to generate a new index to assess and monitor the current and future state of soil when sustainable soil practices take place. A complete set of physicochemical properties were determined via laboratory analysis for all record in the dataset, namely: pH, EC, OM, BD, P, Sand, Silt, Clay, Texture, N, K, Ca, Mg, Na, CEC, Sodium Adsorption Ratio (SAR), Exchangeable Sodium Percentage (ESP), including the calculation of the Sustainable Soil Land Use Subindex (SSLUS). We presented a reviewed dataset with the potential to contribute to a large variety of studies, ranging from: agricultural pinpointing of the best conditions for crop production to digital soil mapping and modeling and agronomical studies. We also provide the original report on the developement of the dataset, indicating the names of creators and colaborators, as well as the methods of analysis and interpretation of the results. The new information is appealing for a wide diversity of users interested in soil traits across agricultural systems of Mexico.
Gender and ethnic diversity of members of US university natural resource program external advisory board members, 2017-2022
This dataset contains deidentified demographics information for the members of external advisory boards that serve university natural resource programs. Data collected in 2017 and 2022 represents a sample of land-grant, National Association of University Forestry Program-affiliated, TIMES-ranked universities and colleges. Each row represents a member of an advisory board. Data collection was completed in two years: 2017 and 2022. Data was collected from department webpages and lists of advisory board members provided by department personnel. As needed, information was augmented through internet searches for public LinkedIn pages, organizational pages, local news stories, etc. Data include a unique respondent ID, a code for the university they are from, their employer affiliation (e.g., NGO, federal government, NR business, etc.) and their gender and ethnicity measured as binary variables.

<p><strong>Dataset on surface peat stoichiometry and physical properties in boreal undrained peatlands in Finland </strong></p><p><strong>Creators: </strong>Larmola T, Anttila J, Turunen J, Laine-Petäjäkangas A, Ovaskainen J, Laatikainen M </p><p>The dataset consists of peat properties in a subset of 16 undrained peatland sites (32 peat samples) in Geological Survey of Finland (GTK) national peatland inventory. These sites were sampled between 2002 and 2017 and the subset selected from GTK peat sample archives. These 16 sites represented two pine-<i>Sphagnum-</i> dominated site types (IR, KR) and two treeless sedge fen types (VSN, RhSN) all in 4 replicates and sampled in 2 depths 20-40, 40-60cm). </p><p><strong>Peat analyses</strong> The peat samples were analyzed for C:H:N:S and ash concentration with Leco 628 CHNS analyzer following standard SFS EN13039 with FINAS accredited adjustments JOK3023. The dry matter content was analyzed after drying the sample at 105 ℃ and ash content based on loss on ignition at 550 ℃. <p><strong>Dataset on surface peat stoichiometry and physical properties in boreal forestry-drained peatlands in Finland</strong></p><p><strong>Creators: Larmola T, Anttila J, Alm J </strong></p><p>The dataset consists of peat properties in a subsample of 30 drained peatland forests in Finland selected from the permanent sample plots of the 8th National Forest Inventory (systematic sample of plots on drained peatland forests, e.g., Hotanen et al. 2006). The subsample included equally different site types of forestry-drained peatlands of those parts of Finland where drainage for forestry is economically viable (Latitude 60-66 ºN, annual temperature sum > 750 dd). </p><p><strong>The site selection criteria</strong> were average peat layer thickness of over 20 cm, no clear-cut areas, site drained before 1995 and ditching had detectably altered hydrology or vegetation. <strong>Peat analyses</strong> Finnish Forest Research Institute (now Natural Resources Institute Finland) sampled peat cores with a box corer in 2002, samples were analysed for bulk density, archived and remaining samples at depths 20-30, 30-40 cm (total of 58) were analysed in 2021. The peat samples were analyzed for C:H:N:S and ash concentration with Leco 628 CHNS analyzer following standard SFS EN13039 with FINAS accredited adjustments JOK3023. Ten years (2013-2023) of fish assemblage data collected seasonally with underwater visual surveys on paired artificial and natural reefs
<p>The study of assembly patterns and dynamics of organisms has long remained a foundational theme in ecology. Further, the relationship between assemblages and different habitats can provide important insight on ecological processes and guide management and conservation efforts (e.g., restoration, protected areas). We conducted underwater visual surveys of reef fish assemblages at 14 sites in the eastern Gulf of Mexico, including eight that were paired artificial and natural reefs. By using a paired design, we controlled biotic (e.g., larval supply), abiotic (e.g., depth), and socio variables (e.g., fishing access) to isolate the effect of reef type. Trained scientific SCUBA divers with extensive experience with reef fishes from the broader tropical western Atlantic region conducted two to four 10-minute stationary surveys on the paired reefs each season (i.e., calendar quarters) for 10 years from spring 2013 to spring 2023. We also surveyed six additional artificial reefs from winter 2020 to spring 2023 that lacked natural reef pairs. During each survey, the divers identified and estimated the total lengths of all taxa<strong> </strong>observed within an imaginary cylinder around them. The imaginary cylinders had a radius up to 7.5 meters (depending on horizontal visibility) and extended from the seafloor to the highest visible water above the diver. During the period of study, we conducted a total of 1,349 surveys and counted 544,736 fish that represented 171 taxa (most at the species level). Analyses of these data have revealed habitat-specific heterogeneity of the fish assemblages at both taxonomic and functional trait levels, the importance of herbivory in structuring the benthos, and socio-ecological interactions in the system, among other findings. These data may be useful for other researchers interested in patterns and dynamics of populations and communities, functional traits, taxa-habitat relationships, and for parameterizing statistical, joint distribution, metacommunity, and ecosystem models. In addition, because many of the observed taxa<strong> </strong>are of management concern, they may be useful for researchers interested in fisheries science. The data are free to use, are not copyright restricted, and we ask users to cite this data paper.</p>
Residential exposure to natural hazards in Europe, 2000–2020
<p>This dataset provides average national-level current gross replacement costs of the stock of residential assets (buildings and household contents) per m<sup>2</sup> of useful floor space. The dataset includes annual time series (2000–2020) for 33 European countries, in nominal and real prices. It is intended for application in microscale disaster models by enabling approximation of the monetary value of individual buildings exposed to hazards, especially floods, for which damage functions often distinguish between vulnerability of the building structure and contents inside.</p>
Liquid Chromatography - Tandem Mass Spectrometry (LC-MS/MS) and Gas Chromatography - Mass Spectrometry (GC-MS) Reference Libraries from Global Natural Products Social Molecular Networking (GNPS) and National Institute of Standards and Technology (NIST) WebBook Processed for Spectral Library Matching
<div>In order to obtain a high-quality LC-MS/MS reference database for spectral library matching, we selected 22 high-quality GNPS tandem mass spectrometry databases generated under the positive ion mode. Further preprocessing similar to Huber et al involving mass-to-charge (m/z) and intensity filtering yields the database found in the file LCMS_GNPS_reference_library.csv which contains 14,705 electrospray ionization (ESI) mass spectra, each of which corresponds to a unique compound. The NIST WebBook database was used to construct GC-MS database contained in the file GCMS_NIST_WebBook.csv. This database contains 23,721 electron ionization (EI) mass spectra, each of which corresponds to a unique non-hyphenated Chemical Abstract Service (CAS) Registry Number.</div> <div> </div> <div>Both LC-MS/MS and GC-MS databases are organized into three columns: one for the identifier, one for the m/z values, and one for the intensity values. For example, if spectrum A has 20 ion fragments, then there will be 20 rows corresponding to spectrum A in the corresponding database with the identifier A repeated 20 times with the corresponding m/z and intensity values.</div>
Frictionless Tabular Data Package for GC-MS Rose scent profile data for Data published in Nature genetics, June, 2018 & Science, July 2015
<p>This dataset, in the form of a Frictionless Tabular Data Package (https://frictionlessdata.io/specs/tabular-data-package/), holds the measurements of 35 known metabolites(all annotated with resolvable CHEBI identifiers and InChi strings), measured by gas chromatography mass-spectrometry (GC-MS) in one Rose cultivars (all annotated with resolvable NCBITaxonomy Identifiers) and one organism part (annotated with resolvable Plant Ontology identifiers). The quantitation types are annotated with resolvable STATO terms. The measurements over these metabolites, which were made in 2 distinct experiments, were extracted from: a supplementary material table, available from https://static-content.springer.com/esm/art%3A10.1038%2Fs41588-018-0110-3/MediaObjects/41588_2018_110_MOESM3_ESM.zip and published alongside the Nature Genetics manuscript identified by the following doi: https://doi.org/10.1038/s41588-018-0110-3, published in June 2018 a supplementary material table available as a pdf from 'Biosynthesis of monoterpene scent compounds in roses' by Magnard et al, Science 03 Jul 2015 identified by the following doi: https://doi.org/10.1126/science.aab0696. This dataset is used to demonstrate how to make data Findable, Accessible, Discoverable and Interoperable (FAIR)and how Frictionless Tabular Data Package representations can be easily mobilised for reanalysis and data science.It is associated to the following project: https://github.com/proccaserra/rose2018ng-notebook with all the necessaryinformation, executable code and tutorials in the form of Jupyter notebooks.</p>
Correspondence of the natural oscillation frequencies of perforated plates depending on the type of holes, plate material and thickness, type of fixing (CCCS or CSCS)
<p>The method involved the analysis of oscillations of base plates: solid non-perforated and with round holes, as well as perforated plates with holes of complex geometry in the form of a five-petal epicycloid.</p> <p>As a result of the modeling (Abaqus), the natural oscillations frequencies of the studied plates were obtained depending on the type of perforation, material, thickness and type of their fixing. The use of different materials (steel and aluminium) showed an insignificant influence on the natural oscillation frequency of the plates. It was found that the plate thickness has the greatest influence (31.85– 33.35%), the following are the hole parameters: partition width between holes; pitch between hole centers.</p> <p>Analysis of the results showed that the natural vibrations of plates with holes of complex geometry differ by up to 7% compared to plates with basic round holes. </p>
Natural frequency of oscillations of a solid surface (without holes) and perforated sieve with holes of complex geometry in the shape of five-petal epicycloid
<p>The experimental determination of the structural function of the frequency response consists in identifying the natural frequencies of oscillation of the test surfaces, for which the laboratory equipment was developed, and the following methodology was used. </p> <p>To determine the structural function of the frequency response, it is necessary to obtain two data channels: the input force and the corresponding response of the test object (test surface). In impact measurement, the input force is provided by a modal impact hammer, and the output response of the test object (test surface) is measured using an accelerometer.<br>The basic elements of the scheme are a special impact pulse type hammer PCB 084A17 for creating excitations (oscillations); cables for signals transmission; accelerometer sensor PCB 352V10 with highly sensitive piezoelectric elements for fixing oscillations; signal amplifier SIEMENS model SCADAS Mobile; computer with Simcenter Testlab 2019.1 software for processing and visualization test results.</p> <p>The study was conducted according to the following algorithms:<br>1. Test setup: boundary conditions; determination of test scheme and parameters; frequency range; determination of excitation source and force level.<br>2. Testing: installation and control of accelerometers; object excitation and frequency response measurement; check of measurement quality and coherence.<br>3. Post-test: modal curve fitting; validation of the modality against the assurance criterion and modal synthesis.<br>The research was carried out using the following algorithm. </p> <p>The perforated surface prototype was rigidly fixed to the prefabricated frame. With this type of fixation, the investigated surface at the periphery is fixed and unable to move.<br>The surface of the prototype was marked by overlaying a coordinate grid with the specified step.<br>This data of natural frequency of oscillations of a solid surface under various modes, which are obtained experimentally. The obtained oscillation frequencies are needed to determine the difference between the construction of a solid plate and a perforated surface with holes of complex geometry.</p>
COgnitive intervention to Restore attention using nature Environment (CORE) study data
<p>The COgnitive intervention to Restore attention using nature Environment (CORE) study is single-blinded, two-group randomized-controlled pilot trial among patients with heart failure. The aims to test the preliminary efficacy of the newly developed Nature-VR, a virtual reality-based cognitive intervention that is based on the restorative effects of nature. The Nature-VR intervention group viewed 3-dimensional nature pictures using a virtual reality headset for 10 minutes per day, 5 days per week for 4 weeks (a total of 200 minutes). The active comparison group, Urban-VR, viewed 3-dimensional urban pictures using a virtual reality headset to match the Nature-VR intervention in intervention dose and delivery mode, but not in content. In this study, 73 participants with heart failure completed the baseline and randomized to either Nature-VR or Urban-VR. The target outcomes were attention, self-care of heart failure, and health-related quality of life (HRQoL). After baseline data collection, 4 follow-up data were collected at 4, 8, 26, and 52 weeks.</p>
Data on a citation context analysis focusing on natural sciences and social sciences and humanities
<p>This dataset contains data on citation context analysis between natural sciences (NS) and social sciences and humanities (SSH). In particular, the data were created through manual coding of each citation between papers related to SDG7 (renewable energy) and SDG13 (climate change) and papers cited by them.
