MATEdb2, a Collection of High-Quality Metazoan Proteomes across the Animal Tree of Life to Speed Up Phylogenomic Studies
<p>Recent advances in high-throughput sequencing have exponentially increased the number of genomic data available for animals (Metazoa) in the last decades, with high-quality chromosome-level genomes being published almost daily. Nevertheless, generating a new genome is not an easy task due to the high cost of genome sequencing, the high complexity of assembly, and the lack of standardized protocols for genome annotation. The lack of consensus in the annotation and publication of genome files hinders research by making researchers lose time in reformatting the files for their purposes but can also reduce the quality of the genetic repertoire for an evolutionary study. Thus, the use of transcriptomes obtained using the same pipeline as a proxy for the genetic content of species remains a valuable resource that is easier to obtain, cheaper, and more comparable than genomes. In a previous study, we presented the Metazoan Assemblies from Transcriptomic Ensembles database (MATEdb), a repository of high-quality transcriptomic and genomic data for the two most diverse animal phyla, Arthropoda and Mollusca. Here, we present the newest version of MATEdb (MATEdb2) that overcomes some of the previous limitations of our database: (i) we include data from all animal phyla where public data are available, and (ii) we provide gene annotations extracted from the original GFF genome files using the same pipeline. In total, we provide proteomes inferred from high-quality transcriptomic or genomic data for almost 1,000 animal species, including the longest isoforms, all isoforms, and functional annotation based on sequence homology and protein language models, as well as the embedding representations of the sequences. We believe this new version of MATEdb will accelerate research on animal phylogenomics while saving thousands of hours of computational work in a plea for open, greener, and collaborative science.</p>

Title: Health-Related Quality of Life and DNA Methylation-Based Aging Biomarkers among Survivors of Childhood Cancer
<p><strong><span>Abstract</span></strong></p> <p><strong><span>Background: </span></strong><span>Childhood cancer survivors are at high risk for morbidity and mortality and poor patient-reported outcomes, typically health-related-quality-of-life (HRQOL). However, </span><span>associations between DNA methylation (DNAm)-based aging biomarkers and HRQOL have not been evaluated.</span></p> <p><strong><span>Methods: </span></strong><span>DNAm was generated with Infinium EPIC BeadChip on blood-derived DNA (median[range] for age at blood draw=34.5[18.5-66.6] years) and HRQOL was assessed with age at survey (32.3[18.4-64.5] years) from 2,206 survivors in the St. Jude Lifetime Cohort. DNAm-based aging biomarkers, including epigenetic age using multiple clocks (e.g., <span>GrimAge</span>) and others (e.g., DNAmB2M: beta-2-microglobulin; DNAmADM: adrenomedullin), were derived from the DNAm Age Calculator (https://dnamage.genetics.ucla.edu). HRQOL was assessed using the Medical Outcomes Study 36-Item Short-Form Health Survey to capture eight domains, and physical and mental component summaries (PCS and MCS). General linear models evaluated associations between HRQOL and epigenetic age acceleration (EAA, e.g., EAA_GrimAge) or other age-adjusted DNAm-based biomarkers (e.g., ageadj_DNAmB2M) after adjusting for age at blood draw, sex, cancer treatments, and DNAm-based surrogate for smoking pack-years. All P values were 2-sided.</span></p> <p><strong><span>Results: </span></strong><span>Worse HRQOL was associated with greater EAA_GrimAge (</span><span>PCS: β[95%CI]=-0.18[-0.251,-0.11] years, P=1.85×10<sup>-5</sup>; and four individual HRQOL domains), followed by ageadj_DNAmB2M (PCS: -0.08[-0.124,-0.037], P=0.003; and three individual HRQOL domains), and ageadj_DNAmADM (PCS: -0.082[-0.125,-0.039], P=0.002; and two HRQOL domains). EAA_Hannum (Hannum clock) was not associated with any HRQOL.</span></p> <p><strong>Conclustion: </strong>Overall and domain-specific measures of HRQOL are associated with DNAm measures of biological aging. Future longitudinal studies should test biological aging as a potential mechanism.</p>
Effects of genetic vs. environmental quality on condition-dependent morphological and life history traits in a neriid fly
<p>Condition is assumed to reflect both genes and environment, enabling condition-dependent signals to reveal genetic quality. However, because the phenotypic effects of variation in genetic quality could be masked by environmental heterogeneity, the contribution of genetic quality to phenotypic variation in fitness-related traits and condition-dependent signals remains unclear. We compared effects of ecologically relevant manipulations of environmental quality (nutrient dilution in the larval diet) and genetic quality (one generation of inbreeding) on male and female morphology, life history and reproductive performance in the neriid fly <em>Telostylinus angusticollis</em>. We found that larval diet quality had strong, positive effects on male and female body size, male secondary sexual traits, and aspects of male and female reproductive performance. By contrast, inbreeding had weak effects on most traits, and no trait showed clear and consistent effects of both environmental and genetic quality. Indeed, inbreeding effects on body size and male competitive performance were of opposite sign in rich vs. poor larval diet treatment groups. Our results suggest that environmental quality strongly affects condition, but the effects of genetic quality are subtle and environment-dependent in this species. These findings raise questions about the genetic architecture of condition and the potential for condition-dependent traits to function as signals of genetic quality.</p>
ICU post- discharge persistent symptoms, self-reported health and quality of life of COVID-19 survivors: A cohort study.
<p> </p> <p>Understanding the consequences and health impact of COVID-19 survivors discharged from the ICU is still unclear. The aim of this study was to investigated persistent symptoms, health satisfaction and health related quality of life (HRQoL) of patients that were hospitalized due COVID-19 infection after 30, 90 and 180 days from ICU discharge. This is a multicentric prospective cohort study of COVID-19 survivors discharged from 8 hospitals of Curitiba – Paraná (Brazil), between September 2020 and January 2022. Eligible COVID 19 survivors were contacted by phone and invited to answer telephone survey at 30, 90 and 180 days after ICU discharge. They responded a phone questionnaire to collect post-discharge clinical symptoms, and we also asked about health satisfaction and HRQoL. 62 COVID-19 survivors (51,6% males, mean age 50,3 years, median length of ICU stay of 13 days) responded to the telephone survey at 30, 90 and 180 days. The most persistent symptoms were fatigue (65,9%, 51,3%, 44,7%, respectively), mild dyspnea (42%, 31%, 29,8%, respectively) and myalgia (29%, 22,1%, 17%, respectively). Myalgia showed a significant reduction from 30 days to 180 days (p=0,034), and the number of symptoms also reduced significantly (30 to 90 days, <em>p=0.018</em>, 30 to 180 days<em>, p=0.001 </em>). At 30, 90 and 180 follow up days the most patients had reported “good” quality of life (59,7%, 62,9%, 51,6%, respectively), and “satisfied” with health (43,5%, 48,4%, 46,8%, respectively). We found that COVID-19 symptoms persist to 180 days, fatigue more commonly. Nevertheless, in this cohort study, most COVID-19 survivors reported good quality of life and were satisfied with health.</p>

<p>A cross-sectional study with 30 Thai preteen CLP patients aged between 8 to 12-year-old was undertaken between 2017 and 2019 at Tawanchai center. Their satisfaction with QoL was reflected through an interview and a questionnaire with the cooperation of their parents as their caregivers while satisfaction with their nasolabial appearance was from the evaluation of five experts who compared their photos with those of normal faces to determine correlation values of the nasolabial appearance from 5-rating scales using Fleiss’s kappa coefficient scores.</p>

<p><strong>Data set from- What Defines Quality of Life for Older Patients Diagnosed with Cancer? A Qualitative Study</strong></p> <p><strong>Abstract of the study: </strong>The treatment of cancer can have a significant impact on quality of life in older patients and this needs to be taken into account in decision making. However, quality of life can consist of many different components with varying importance between individuals. We set out to assess how older patients with cancer define quality of life and the components that are most significant to them. This was a single-centre, qualitative interview study. Patients aged 70 years or older with cancer were asked to answer open-ended questions: What makes life worthwhile? What does quality of life mean to you? What could affect your quality of life? Subsequently, they were asked to choose the five most important determinants of quality of life from a predefined list: cognition, contact with family or with community, independence, staying in your own home, helping others, having enough energy, emotional well-being, life satisfaction, religion and leisure activities. Afterwards, answers to the open-ended questions were independently categorized by two authors. The proportion of patients mentioning each category in the open-ended questions were compared to the predefined questions. Overall, 63 patients (median age 76 years) were included. When asked, “What makes life worthwhile?”, patients identified social functioning (86%) most frequently. Moreover, to define quality of life, patients most frequently mentioned categories in the domains of physical functioning (70%) and physical health (48%). Maintaining cognition was mentioned in 17% of the open-ended questions and it was the most commonly chosen option from the list of determinants (72% of respondents). In conclusion, physical functioning, social functioning, physical health and cognition are important components in quality of life. With sample use systematic type Purposive sampling of 83 respondents. Data analysis using linear regression. Results test statistics show the most influential variable to level pulmonary tuberculosis treatment is a level indicator compliance with level significance sig 0.000. Based on the results of the Multiple Linear Regression analysis, it shows that with a p-value of 0.00 0 < 0.05, H 1 is accepted, so it is concluded that there is a simultaneous influence quality of life as well as the level of compliance of TB lung sufferers And body mass index on post treatment tb lung at DR M Haulussy Ambon Regional Hospital.</p>

<p><span>Parasitoids are small insects, (e.g., small wasps or flies) that reproduce by laying eggs on or within host arthropods. Parasitoids make up a large proportion of the world's biodiversity and are popular agents of biological control. Idiobiont parasitoids paralyze their hosts upon attack and thus are expected to only target hosts large enough to support offspring development. Host resources generally impact host attributes and life histories including size, development, and life span. Some argue slow host development in response to resource quality increases parasitoid efficacy (i.e., a parasitoid's ability to successfully reproduce on or within a host) due to longer host exposure to parasitoids. However, this hypothesis is not always supported and does not consider variation in other host traits in response to resources that may be important for parasitoids (e.g., variation in host size is known to impact parasitoid efficacy). In this study, we test whether trait variation within host developmental stages in response to host resources is more important for parasitoid efficacy and life histories than trait variation across host developmental stages. We exposed seed beetle hosts raised on a food quality gradient to mated female parasitoids and measured the number of hosts parasitized and parasitoid life history traits at the scale of host stage- and age-structure. Our results suggest host food quality does not cascade to impact idiobiont parasitoid life histories despite large food quality effects on host life history. Instead, variation in host life histories across host developmental stages better predicts parasitoid efficacy and life histories, suggesting finding a host in a specific instar is more important for idiobiont parasitoids than finding hosts on or within higher quality resources.</span></p>
Health-related quality of life and musculoskeletal pain in health sciences university students
<p><strong>Purpose: </strong>To analyse the health-related quality of life and associated variables in health science university students. Secondly, to determine the prevalence of musculoskeletal pain and central sensitisation, and the differences by gender.</p> <p><strong>Methods: </strong>Cross-sectional study among health sciences university students, using anonymous, self-administered questionnaires (SF-12, Nordic Musculoskeletal Questionnaire (NMQ), Numeric Pain Rating Scale (NRS), Central Sensitisation Inventory (SCI)).</p> <p><strong>Results: </strong>Three hundred and thirty eight students were included (76.3% female; age 22.5±4.9 years). The mean SF-12 Physical Component Summary was higher than the mean of 50 in the Spanish adult population as a whole for both female and male students (54.6 vs. 55.9; p=0.02), whereas the mean SF-12 Mental Component Summary was lower than the population mean (36.7 vs. 42.8; p<0.001). These differences persisted when compared with age- and sex-matched population standardized scores.</p> <p>A high prevalence of musculoskeletal pain was observed, particularly in the back area. Pain was generalised, chronic, of moderate intensity, and more frequent in women.</p> <p>Variables associated with worse physical health were being female (B=-1.5; p=0.035), having a disability (B=-4.6; p<0.001), chronic musculoskeletal pain at any site (B=-2.1; p=0.001), and a score ≥40 on the SCI (B=-3.2: p<0.001). The only variable associated with poorer mental health was the SCI score.</p> <p><strong>Conclusion: </strong>Health sciences university students report a significant deterioration in mental health and a high prevalence of musculoskeletal pain, with symptoms of central sensitisation associated with poorer physical and mental health. Women have worse mental health and a higher prevalence, intensity and chronification of musculoskeletal pain.</p>

Can we collect health-related quality of life information from anticoagulated atrial fibrillation participants who have recently experienced a bleed? An observational feasibility study in primary, and secondary care and through an online forum
<p>The purpose of the study was to evaluate the feasibility of recruiting participants diagnosed with atrial fibrillation (AF) taking oral anticoagulation therapies (OACs) and recently experiencing a bleed to collect health-related quality of life (HRQoL) information.</p> <p><strong>Design</strong></p> <p>Observational feasibility study. The study aimed to determine the feasibility of recruiting participants with minor and major bleeds, the most appropriate route for recruitment and the appropriateness of the Patient Reported Outcome Measures (PROMs) selected for collecting HRQoL information in AF patients, and the preferred format of the surveys.</p> <p><strong>Setting</strong></p> <p>Primary care, secondary care, and via an online patient forum.</p> <p><strong>Participants</strong></p> <p>The study population was adult patients (≥ 18) with Atrial Fibrillation (AF) taking oral anticoagulation therapies (OATs) who had experienced a recent major or minor bleed within the last four weeks.</p> <p><strong>Primary and Secondary outcome measures</strong></p> <p>Primary outcome:</p> <p>Patient reported outcome measures (PROMs): EuroQol 5 dimensions-5 levels (EQ-5D-5L); Perception of anticoagulant treatment questionnaire, part 2 only (PACT-Q, part 2); Atrial fibrillation effect on quality of life (AFEQT)</p> <p>Secondary outcomes:</p> <p>Location of bleed; bleed severity; current treatment; patient perceptions of HRQoLin relation to bleeding events.</p> <p><strong>Results</strong></p> <p>We received initial expressions of interest from 103 participants. We subsequently recruited 32 participants to the study- 14 from primary care and 18 through the AF forum. No participants were recruited through secondary care. Despite 32 participants consenting, only 26 initial surveys were completed. We received follow-up surveys from 11 participants (8 primary care and 3 AF forum). COVID-19 had a major impact on the study. </p> <p><strong>Conclusions</strong></p> <p>Primary care was the most successful route for recruitment. Most participants recruited to the study experienced a minor bleed. Further ways to recruit in secondary care should be explored, especially to capture more serious bleeds. </p> <p><strong>Registration</strong></p> <p>The study was adopted onto the NIHR Portfolio (I.D. #47771) and registered with www.ClinicalTrials.gov (#NCT04921176) in February 2021.</p> <p>Dataset contains all anonymised data for the participants who completed the survey including demographics, details of bleeds, co-morbidities and completed patient reported outcomes</p>

Data from: Association between night-shift work, sleep quality, and health-related quality of life : a cross-sectional study among manufacturing workers in a middle-income setting
<p>Objectives: Night-shift work may adversely affect health. This study aimed to determine the impact of night-shift work on health-related quality of life (HRQoL), and assess whether sleep quality was a mediating factor.</p> <p>Design: Cross-sectional study.</p> <p>Setting: 11 manufacturing factories in Malaysia.</p> <p>Participants: 177 night-shift workers aged 40 to 65 years old were compared with 317 non-night-shift work.</p> <p>Primary and secondary outcomes: Participants completed a self-administered questionnaire on socio-demography and lifestyle factors, short Form-12v2 Health Survey (SF-12), and the Pittsburgh Sleep Quality Index (PSQI). Baron and Kenny's method, Sobel test and multiple mediation model with bootstrapping were used to determine whether PSQI score or its components mediated the association between night-shift work and HRQoL.</p> <p>Results: Night-shift work was associated with sleep impairment and HRQoL. Night-shift workers had significantly lower mean scores in all the eight SF-12 domains (p<0.001). Compared to non-night shift workers, night-shift workers were significantly more likely to report poorer sleep quality, longer sleep latency, shorter sleep duration, sleep disturbances, and daytime dysfunction (p<0.001). Mediation analyses showed that PSQI global score mediated the association between night-shift work and HRQoL. "Subjective sleep quality" (indirect effect=-0.24, standard error [SE]=0.14, bias corrected 95%Confidence Interval [BC 95%CI]: -0.58 to -0.01) and "sleep disturbances" (indirect effect=-0.79, SE=0.22, BC 95%CI: -1.30 to -0.42) were mediators for the association between night-shift work and physical wellbeing, whereas "sleep latency" (indirect effect=-0.51, SE=0.21, BC 95%CI: -1.02 to -0.16) and "daytime dysfunction" (indirect effect=-1.11, SE=0.32, BC 95%CI: -1.86 to -0.58) were mediators with respect to mental wellbeing.</p> <p>Conclusion: Sleep quality partially explains the association between night-shift work and poorer HRQoL. Organisations should treat the sleep quality of night-shift workers as a top priority area for action in order to improve their employees' overall wellbeing.</p>
