(2020):
Evaluation of spectral induced polarization field measurements in time and frequency domain,
J. Appl. Geophys., 180, 104141, doi:10.1016/j.jappgeo.2020.104141.

The paper deals with the comparison of instruments for measuring induced polarization (IP)
data, both in frequency domain (FD) as well in time-domain. Four instruments have been used
to measure two profiles (IP1: a=1m, IP5: a=5m) over a known blackshale near the town Schleiz
in Thuringia, Germany.

Preface: Our vision is not only to publish scientific results, but also openly demonstrate
how the results have been produced. This includes the raw data, processed data and inversion
results, but also all scripts that have been used for it in a reproducible way.
The scripts use the pyBERT (Python Boundless Electrical Resistivity Tomography) based on the
pyGIMLi (Python Geophysical Inversion and Modelling Library) computational framework.
Here, we used the pyBERT version 2.3.1 based on pygimli 1.1.1, but it should be reachable by
similar versions as well. All is based on the classes FDIPdata and TDIPdata.
For installing, we refer to the webpages www.pygimli.org and gitlab.com/resistivity-net/bert

Folders:
figures figures used for production process, generated by the scripts in the folder
scripts Python scripts for generating the pdf files
IP1 data for the shallow profile using an electrode spacing of a=1m
IP5 data for the deeper profile using an electrode spacing of a=5m

Each of the two data folders contains data and inversion results in separated folder named
according to the instrument names:
* SIP256C (Radic Research) - FDIP instrument with remote units (intelligent electrodes)
* DAS-1 (Multi-Phase Technology) - FDIP and TDIP instrument using multi-core cables
* Terrameter LS2 (GuidelineGeo ABEM) - TDIP instrument using multi-core cables
* Syscal Pro Switch72 (Iris instruments) - TDIP instrument using multi-core cables

Please see readme files in the individual folders for specific information.

Notice: In additon to the published results, we also added more data from the field
measurements which completes our results, e.g.
- TDIP data with 8s aquisition time
- all four instruments for the long profile IP5

Complete full-waveform data for the Terrameter LS2 are available on request.

"I was on vacation in Mala, living in a self-catering holiday cottage, together with my girlfriend (we're together for 11 years now), recovering from a heavy workload in the second half of 2008. We were sitting outside, probably sipping a beer, when we heard the sound of bells approaching. Stepping on the stones that enclose the little forecourt of the cottage, we could just see the goat herd being driven by. Idashed for my R09 (recording equipment) to get that impression – but too slowly too late, it seemed, the herd had disappeared and with it the sound. When Iwas about to pack my R09 again the sound appeared to come back, so Idashed down the driveway, just in time to see the herd pass, and then Ifollowed it a couple of hundred meters, walking behind the herd, trying not to breathe or make stepping sounds, eventually, when dogs started barking and a car approached from behind, I stopped and let the goats go on, the car passes, honks ... and Icut the recording and walk back to the cottage." Calis-p 2.1 a software for protein-based stable isotope fingerprinting (Protein-SIF) and probing (Protein-SIP)

Calis-p (The CALgary approach to ISotopes in proteomics) is a java application to estimate isotopic composition (e.g. delta13C or delta15N) of individual species in a microbial community from a proteomic dataset. Calis-p 2.1 handles both natural isotope abundances and data from labelling experiments such as stable isotope probing (SIP). It requires a mzIdent (or target spectrum match) and mzML files as the input and requires about 1 min per mzML file with 10 threads and needs <10 Gb of RAM. It has been tested with data from various nano liquid chromatography/Orbitrap platforms. For successful SIP, it is extremely sensitive, but requires the 13C fraction to remain below 10%.

Detailed documentation can be found in the Wiki on https://sourceforge.net/p/calis-p/wiki/Home/ and the research article.

Labile Carbon Triggers Microbial Priming of Deep Peat Carbon Breakdown Unveiled by Coupled DNA SIP-Metabolomics : NMR raw data

METHODS:

180 µL of each DOM sample (two depths, 3 treatments (control, labeled glucose, unlabeled glucose,) and 6 times points (7, 14, 28, 42, 56, and 70 days); n=36) were combined with 2,2-dimethyl-2-silapentane- 5-sulfonate-d6 (DSS-d6) in D2O (20 µL, 5 mM) and thoroughly mixed prior to transfer to 3mm NMR tubes. NMR spectra were acquired on a Varian 600 MHz VNMRS spectrometer equipped with a 5-mm triple-resonance (HCN) cold probe at a regulated temperature of 298K. The 90° 1H pulse was calibrated prior to the measurement of each sample. The one-dimensional (1D) 1H spectra were acquired using a nuclear Overhauser effect spectroscopy (NOESY) pulse sequence with a spectral width of 12 ppm and 512 transients. The NOESY mixing time was 100ms, and the acquisition time was 4s, followed by a relaxation delay of 1.5s during which pre-saturation of the water signal was applied. Time-domain free induction decays (57,472 total points) were zero filled to 131,072 total points prior to Fourier transform. Chemical shifts were referenced to the 1H methyl signal in DSS-d6 at 0 ppm. The 1D 1H spectra were manually processed, assigned metabolite identification, and quantified using Chenomx NMR Suite 8.3. Metabolite identification was based on matching the chemical shift, J-coupling, and the intensity of experimental signals to compound signals in the Chenomx and custom in-house databases. Quantification was based on fitted metabolite signals relative to the internal standard (DSS-d6). Signal-to-noise ratios (S/N) were measured using MestReNova 14 with the limit of quantification equal to an S/N of 10 and the limit of detection equal to an S/N of 3. 13C labeling was assessed by 13C satellite analysis from the 1D spectra described above or from a 1D-(13C-edited) HSQC experiment. In several cases further corroboration of metabolite identity was made using standard 2-D experiments such as 1H / 13C - heteronuclear correlation (HSQC) experiments or 2-D 1H/ 1H Total Correlation spectroscopy (TOCSY).

FUNDING:

This research was supported by U.S. Department of Energy Office of Science, Office of Biological and Environmental Research (BER), grant no. Non-invasive monitoring of a reactive soil transition zone during water table fluctuations using spectral induced polarization (SIP) and electrodic potential (EP)

Transition zones separating the unsaturated and saturated domains in soils are a hotspot for biogeochemical activity. They are challenging to study because they are dynamic, requiring high resolution temporal and spatial data acquisition methods to capture the biogeochemical processes across the water table. Non-invasive geophysical techniques, such as spectral induced polarization (SIP) and electrodic potential (EP), offer comparatively inexpensive monitoring approaches that yield data on changes in soil electrical properties, driven by reactive processes at high spatial and temporal resolutions. We investigated SIP and EP signal variations in artificial soil-filled columns, experiencing periodic water table fluctuations in order to: (1) assess the effectiveness of SIP and EP in monitoring a complex soil transition zone, and (2) couple the measured geophysical signals to changes in physical, chemical and microbial properties. SIP responses showed a clear dependence on the depth-distribution of microbial biomass. Dynamic imaginary conductivity (σ'') responses were only detected in the water table fluctuation zone and, in contrast to real conductivity (σ') data, did not exhibit a direct soil moisture driven dependence. We attribute the observed dynamics in σ'' to microbially driven reactions. An EP anomaly arose concurrent to the production of SO42- as a result of oxygenation at depth during drainage of the columns. Our findings show that continuous SIP and EP signals, in conjunction with periodic measurements of geochemical indicators, can help determine the location and temporal variability of biogeochemical activity and be used to monitor targeted reaction zones and pathways in complex soil environments.
