Literature search on worldwide surveillance systems targeting transboundary zoonotic and emerging diseases

Surveillance systems for zoonotic and transboundary emerging pathogens that are structured following the holistic principles of joint work efforts from the human health, animal health and environmental health sectors are reviewed to provide a summary of one-health based surveillance systems existing worldwide. A systematic search of available literature was undertaken across various biomedical and scientific literature databases (from 2000 to 2022) and were selected using inclusion/exclusion criteria to filter references presenting systematic surveillance systems applicable to transmissible, transboundary, and zoonotic diseases operating under the One Health approach. A standardized data model and vocabulary were used to extract and classify key information to characterize target surveillance systems. 996 studies were obtained after research (589 after duplicates’ elimination) for inclusion in this review and information was extracted using a data model, which were reduced to 79 items once inclusion and exclusion criteria were applied. From these articles, 80 additional items were found within references.

Dynamic interplay between target search and recognition for a Type I CRISPR-Cas system

CRISPR-Cas effector complexes enable the defense against foreign nucleic acids and have recently been exploited as molecular tools for precise genome editing at a target locus. To bind and cleave their target, the CRISPR-Cas effectors have to interrogate the entire genome for the presence of a matching sequence. Here we dissect the target search and recognition process of the Type I CRISPR-Cas complex Cascade by simultaneously monitoring DNA binding and R-loop formation by the complex. We directly quantify the effect of DNA supercoiling on the target recognition probability and demonstrate that Cascade uses facilitated diffusion for its target search. We show that target search and target recognition are tightly linked and that DNA supercoiling and limited 1D diffusion need to be considered when understanding target recognition and target search by CRISPR-Cas enzymes and engineering more efficient and precise variants.

Query structures from Figure 4 of Comparison of Substructure Search Systems

These 29 SMARTS queries come from Figure 4 on page 193 of:

Martin G. Hicks and Clemens Jochum,
Substructure search systems. 1. Performance comparison of the
MACCS, DARC, HTSS, CAS Registry MVSSS, and S4 substructure search systems,
Journal of Chemical Information and Computer Sciences 1990 30 (2), 191-199
https://doi.org/10.1021/ci00066a018

The SMARTS queries are in Figure 4 (page 193). A copy of the original table is in 10.1021_ci00066a018_Figure_4.pdf . The LibreOffice spreadsheet file 10.1021_ci00066a018.ods contain two sheets. The "Overview" sheet gives a summary of the data set. The "Query structures" sheet contains the data from Figure 4.

The Hicks and Jochum paper does not give the query as SMARTS strings. Instead, the queries were translated to SMARTS in the following paper:

Dimitris K. Agrafiotis, Victor S. Lobanov, Maxim Shemanarev,
Dmitrii N. Rassokhin, Sergei Izrailev, Edward P. Jaeger,
Simson Alex, and Michael Farnum
Efficient Substructure Searching of Large Chemical Libraries:
The ABCD Chemical Cartridge
Journal of Chemical Information and Modeling 2011 51 (12), 3113-3130
https://doi.org/10.1021/ci200413e

Two of the SMARTS patterns were changed to produce this dataset. During cross-checking with the original paper, and with the help of SMARTSviewer, I believe I identified two mistakes in the conversion, described in the README.
