<p>20221207_1700_gt_C2C12 has 2x 96 TIF files with Brightfield and Hoechst stained images of C2C12 cells plated in 96 well plates the day before imaging</p> <p>20231106_1300_mm_THP1 has 2x 96 TIF files with Brightfield and Hoechst stained images of THP1 cells cultured in 96 well plates for two days in 100ng/ml PMA, and 1 day in routine culture meidum before imaging.</p> <p><span>Wells of the 96-well plates were imaged automatically using a Cytation-1 Cell imaging multimode reader (Agilent) set at 37 degrees Celsius using the Gen5 (version 3.12) software. For brightfield images, one image per well was captured with an Olympus 4x UPLFLN objective, using user-trained auto-focus and manual exposure settings that were set before imaging of each plate. For nuclei counting, 4 </span><span><span>m</span></span><span>M</span><span> of Hoechst (33342, #B2261, Sigma) from a 40 </span><span><span>m</span></span><span>M</span><span> stock solution was added 15 minutes before imaging to each well. Nuclei image fluorescence readings were taken using the same Olympus 4x UPLFLN objective and a 365 nm LED with an EX337/EM447 DAPI filter cube.</span></p> <p> </p>

Gene expression profile at both bulk and single cell level for heterogeneous cell type mixtures of A375, HAP1, THP1, HEK239FT, K562, and A549
<p>We used poly-A bulk RNA sequencing and single-cell RNA sequencing using mixtures of well-characterized purified cell lines to better understand measurement noise between technologies. A375, HAP1, THP1, HEK239FT, K562, and A549 cells were mixed in various proportions to generate four in vivo cell mixtures that mimic tissues. Mixtures of 6, 4, 2, and 1 of the cell types are respectively denoted 6ct, 4ct, 2ct, and 1ct. In the included zip, directories are labeled using this notation, followed by a list of cell types in the mixture after an underscore. In each directory, bulk and single cell count data is included.</p>

<p>Cells (5 ×10<sup>5</sup> cells/mL) were incubated with two concentrations of (<strong>a</strong>) mTOR activator MHY1485, (<strong>b</strong>) AMPK inhibitor dorsomorphin, (<strong>c</strong>) ULK1/2 inhibitor MRT68921, (<strong>d</strong>) PI3K class III inhibitor wortmannin, (<strong>e</strong>) autophagosome-lysosome fusion inhibitor chloroquine, and (<strong>f</strong>) late-stage autophagy inhibitor bafilomycin A1 for 24 h. Autophagic flux was determined by measuring the fluorescence of RFP and GFP. The ratio of median fluorescence intensity of RFP to GFP (MFI) was normalized (nMFI) to the vehicle control (CTRL DMSO). Data are means ±SEM of 4 independent experiments, each carried out in duplicate.</p>
