Antibody Validation for Cyclical Immunofluorescence Microscopy of Human Kidneys (Part 1, Figures 31 and 33)

This dataset includes Cyclical Immunofluorescnce (CyCIF) images (15-20 channels) of frozen human kidney sections interogated with a panel of 12 validated antibodies designed to evaluate renal tubular cell segmentation (Figures 31 and 32), an a panel of 12 validated antibodies and a lectin designed to evaluate glomerular and glomerulus-associated structures in the normal human kidney (Figure 33). We have attached an excel file (Supplemental Table 2) that includes all of the experimental and (de-identified) patient metadata associated with these images, with information and comments about each of the channel images, the antibodies used, CyCIF cycles, and the cell types and extracellular matrix compartments identified with these combinations of antibodies. Because of the sixze of the images, we have divided this into two separate datasets (Antibody Validation for Cyclical Immunofluorescence Parts 1 and 2).

Antibody Validation for Immunofluorescence Microscopy of Human Kidneys (Part 2, Figures 16-30)

This dataset includes multiplex immunofluorescence images (mostly 3+1 channels) of frozen human kidney sections that have been used to validate a panel of 27 antibodies and 1 lectin designed to define the main cellular and extracellular matrix (ECM) comparments in the normal human kidney. We have attached an excel file (Supplemental Table 1) that includes all of the experimental and (de-identified) patient metadata associated with these images with information, and comments about each of the images, the antibodies used, and the cell types and ECM compoartments identified using these antibodies. Because of the size and number of images used for these studies, we have divided this into two separate datasets (Antibody validation studies Parts 1 and 2).

A subset of these antibodies have also been evaluated for both 2D and 3D cyclical immunofluorescence studies that have been included in separate datasets under this umbrella "community". These are identified in the "Antibodies used" tab in Supplemental Table 1 (CyCIF Cycles).

Validation of a SARS-CoV-2 surrogate neutralization test detecting neutralizing antibodies against the major variants of concern

SARS-CoV-2 infection and/or vaccination elicit a broad range of neutralizing antibody responses against the different variants of concern (VOC). We established a new variant-adapted surrogate neutralization test (sVNT) and assessed the neutralization activity against the ancestral B.1 (WT) as well as VOC Delta, Omicron BA.1, BA.2 and BA.5. Performances were compared to the reference virus neutralization test (VNT) against the respective VOC using three different cohorts collected during the COVID waves. Pre-COVID samples confirmed 100% specificity of the sVNT. Correlation analyses showed moderate to strong correlation for Omicron sub-variants (Spearman’s r=0.7081 for BA.1, r=0.7205 for BA.2 and r=0.6042 for BA.5), and for WT (r=0.8458) and Delta-sVNT (r=0.8158), respectively. Comparison of the WT-sVNT performance with two CE-IVD commercial kits “Icosagen SARS-CoV-2 Neutralizing Antibody ELISA kit” and “Genscript cPass kit” revealed an overall good correlation ranging from 0.8673 to -0.8773 and a midway profile between both commercial kits with 87.76% sensitivity and 90.48% clinical specificity resulting in a Youden Index of 78.24. This midway trend was further confirmed on 100 double-vaccinated individuals. The BA.2-sVNT performance was similar to that of the Genscript test. Finally, sVNT ability to assess neutralizing antibodies against Omicron BA.5 was validated on a double-vaccinated cohort (n=100) and an Omicron-breakthrough infection cohort (n=91). Correlation analysis revealed a strong association (r=0.8583) between BA.5-sVNT and VNT. Accurate classification was confirmed by receiving operating characteristic (ROC) analysis reporting an area under the curve (AUC) of 0.9543. In conclusion, the sVNT allows for efficient prediction of immune protection against the various VOCs.

Immunohistochemistry validation by comparison of two antibodies

Supplementary figure 1. Immunohistochemistry validation by comparison of two antibodies. The panels show immunostaining results obtained by two independent TFF1 antibodies. Using MSVA-482M, a distinct cytoplasmic staining was seen in surface epithelial cells (but not of glands) in the stomach (A), subsets of goblet cells in the duodenum (B) and the colon (C), a subset of mucinous cells in the submandibulary gland (D), a subset of luminal epithelial cells and intraluminal mucus in the breast (E), a small subset of urothelial cells (mostly umbrella cells) in the renal pelvis (F), a large subset of urothelial cells in an inflamed urinary bladder (G), and in epithelial cells of the gallbladder (H). Using clone EPR3972, a comparable staining was seen in the stomach (a), the duodenum (b), the colon (c), the submandibulary gland (d), the breast (e), the renal pelvis (f), the bladder (g), and the gallbladder (h). The images A-H and a-h are from consecutive tissue sections.
