Raw differential gene expression data, data S1, from: Molecular cascades and cell type-specific signatures in ASD revealed by single cell genomics
<p>Genomic profiling in post-mortem brain from autistic individuals has consistently revealed convergent molecular changes. What drives these changes and how they relate to genetic susceptibility in this complex condition is not understood. We performed deep single nuclear RNA sequencing (snRNAseq) to examine cell composition and transcriptomics, identifying dysregulation of cell type-specific gene regulatory networks (GRNs) in autism, which we corroborated using snATAC-seq and spatial transcriptomics. Transcriptomic changes were primarily cell type-specific, involving multiple cell types, most prominently interhemispheric and callosal-projecting neurons, interneurons within superficial laminae, and distinct glial reactive states involving oligodendrocytes, microglia, and astrocytes. Autism-associated GRN drivers and their targets were enriched in rare and common genetic risk variants, connecting autism genetic susceptibility and cellular and circuit alterations in the human brain. This data is the raw differential gene expression comparing ASD versus CTL subjects for each cell cluster. </p>

O1, O2, and O3 DINGO ASD Datasets
<p>ASD datasets used for training DINGO. These have been accumulated through several studies and we will be adding to this data repository as we generate more ASD datasets. For now, we are not releasing ASD datasets from O4 as this contains private LVK data. </p> <p>There are three folders corresponding to the three different observing runs. Under each observing run folder there is a subfolder (either 8s or 16s) which sets the frequency spacing for the ASD dataset. In the O3 folder, there are both 8s and 16s ASD datasets. For now, we have not generated 16s ASD datasets for O1 and O2.</p> <p>The ASD datasets come in pairs labeled asds_OBSERVING_RUN_fiducial.hdf5 and asds_OBSERVING_RUN.hdf5 respectively. The _fiducial corresponds to the fact that this asd dataset only contains one ASD which used during the first stage of training. The file without the _fiducial tag indicates that ASDs sampled from across the entire observing run are used.</p> <p>Detailed dataset generation settings for each dataset can be found by running `dingo_ls /path/to/asd_dataset.hdf5` after installing DINGO. </p>
Neural and visual processing of social gaze cueing in typical and ASD adults
<p>Atypical eye gaze in joint attention is a clinical characteristic of autism spectrum disorder (ASD). Despite this documented symptom, neural processing of joint attention tasks in real-life social interactions is not understood. To address this knowledge gap, functional-near infrared spectroscopy (fNIRS) and eye-tracking data were acquired simultaneously as ASD and typically developed (TD) individuals engaged in a gaze-directed joint attention task with a live human and robot partner. We test the hypothesis that face processing deficits in ASD are greater for interactive faces than for simulated (robot) faces. Consistent with prior findings, neural responses during human gaze cueing modulated by face visual dwell time resulted in increased activity of ventral frontal regions in ASD and dorsal parietal systems in TD participants. Hypoactivity of the right dorsal parietal area during live human gaze cueing was correlated with autism spectrum symptom severity: Brief Observations of Symptoms of Autism (BOSA) scores (r = -0.86). Contrarily, neural activity in response to robot gaze cueing modulated by visual acquisition factors activated dorsal parietal systems in ASD, and this neural activity was not related to autism symptom severity (r = 0.06). These results are consistent with the hypothesis that altered encoding of incoming facial information to the dorsal parietal cortex is specific to live human faces in ASD. These findings open new directions for understanding joint attention difficulties in ASD by providing a connection between superior parietal lobule activity and live interaction with human faces.</p>
A potential biomarker of brain activity in ASD: a pilot fNIRS study in female preschoolers
<p>Looking for visual cortical activity as putative brain biomarker: a pilot fNIR study on autistic<br> female preschoolers.</p> <p>We performed an observational prospective monocentric study in a tertiary care University hospital<br> (IRCCS Stella Maris Foundation, Pisa, IT). We recruited 12 females with idiopathic ASD and 13 sex/age-matched control typically developed peers. Established inclusion criteria were: 1) diagnosis of ASD according to<br> the DSM-5 criteria (APA, 2013); 2) age range: between 3 and 6 years; 3) female gender; 4)<br> negative genetic testing for Fragile X and MECP2; 5) negative history of premature birth or<br> neurologic complications possibly related to delivery and 6) non-verbal IQ &gt; 70. ASD diagnosis has<br> been performed by a multidisciplinary team including a senior child psychiatrist, an experienced<br> clinically trained research child psychologist and a speech-language pathologist during 5-7 days of<br> extensive evaluation. Demographic characteristics and clinical features of experimental cohorts are<br> listed in Tables 1 and 2. Clinical measures such as Autism Diagnostic Observation Schedule<br> (ADOS) (Lord et al., 2012), Autism Questionnaire (AQ) – children’s version, cognitive and<br> adaptive profile were systematically collected for each subject using internationally validated<br> scales/interviews, such as Wechsler Preschool and Primary Scale of Intelligence (Wechsler, 2002)<br> and Vineland Adaptive Behavior Scales-II –VABS- (Sparrow et al., 2005).<br> All participants reported normal or corrected-to-normal vision.</p>
