Transcription start site analysis for heterogenous CD4+ T cells using 5′ scRNA-seq

These datasets are generated by ReapTEC (read-level pre-filtering and transcribed enhancer call) using 5' single-cell RNA-seq data on human heterogenous CD4+ T cells. By taking advantage of a unique "cap signature" derived from the 5′-end of a transcript, ReapTEC simultaneously profiles gene expression and enhancer activity at nucleotide resolution using 5′-end single-cell RNA-sequencing (5′ scRNA-seq). The detail of ReapTEC pipeline is described in https://github.com/MurakawaLab/ReapTEC.

Text-fig. 15. Photomicrographs of thin sections of holotype BP/16/1738, Sorindeioxylon gorongosense gen. et sp. nov. from Muaredzi site 5, Gorongosa, Mozambique. a: TS, note the irregularly spaced and very narrow bands of parenchyma and mostly solitary vessel elements; b: TS at higher magnification with narrow rays; c: radial longitudinal section (RLS), rather oblique but shows the alternate, small-to-medium inter-vessel pits; d: tangential longitudinal section (TLS), rays are 1–3 cells wide but maintain the same width. Small arrow towards the right hand ray indicates a prismatic crystal in the ray cell; e: TLS rays with fibres in between; f: RLS showing mixed ray cells (upright, square and procumbent) poorly preserved. in Stratigraphy, Chronology And Palaeontology Of The Tertiary Rocks Of The Cheringoma Plateau, Mozambique

Single-particle tracking data for "CTCF sites display cell cycle dependent dynamics in factor binding and nucleosome positioning"

This dataset contains all the raw SPT data reported in "CTCF sites display cell cycle dependent dynamics in factor binding and nucleosome positioning" in the form of SPT trajectories. The SPT trajectories are provided in two different formats for convenience: a CSV format and a Matlab format. Both formats are readable by Spot-On: https://spoton.berkeley.edu/

The SPT data contains "fast tracking" spaSPT data and this data was analyzed using the Matlab version of Spot-On which can be found and downloaded at: https://gitlab.com/tjian-darzacq-lab/spot-on-matlab

Full details about the Matlab and CSV formats are provided in the ReadMe files in the associated zip files.

Please see the associated manuscript for a detailed description of how the data was acquired and analyzed.

Nanoscale binding site localization by molecular distance estimation on native cell surfaces using topological image averaging

Antibody binding to cell surface proteins plays a crucial role in immunity and the location of an epitope can altogether determine the immunological outcome of a host-target interaction. Techniques available today for epitope identification are costly, time-consuming, and unsuited for high-throughput analysis. Fast and efficient screening of epitope location can be useful for the development of therapeutic monoclonal antibodies and vaccines. The cellular morphology typically varies, and antibodies often bind heterogeneously across a cell surface, making traditional particle-averaging strategies challenging for accurate native antibody localization. In the present work, we have developed a method, SiteLoc, for imaging-based molecular localization on cellular surface proteins. Nanometer-scale resolution is achieved through localization in one dimension, namely the distance from a bound ligand to a reference surface, by using topological image averaging. Our results show that this method is well suited for antibody binding site measurements on native cell surface morphology and that it can be applied to other molecular distance estimations as well.
