Fall 2021 crab population monitoring: mid-marsh and creek bank abundance based on crab hole counts at GCE marsh, monitoring sites 1-10

This data set is the Fall 2021 estimate of crab densities at the GCE-LTER marsh sites used for population monitoring. Crab abundance was determined by counting the number of crab holes within a 625 cm^2 quadrat and converting the counts to number per square meter. Counts were made in the mid-marsh and creek bank zones (n = 4 per zone) at GCE sites 1 through 10. Note that this census method does not differentiate which species made a particular hole and therefore only estimates total burrowing crab abundance, potentially including species Uca pugnax, Uca minax, Uca pugilator, Armases cinereum, Eurytium limosum and Sesarma reticulatum. Crab holes that are not actively maintained are quickly covered by tidal activity and other sediment disturbances, therefore plugged holes were assumed to be unoccupied and excluded from the counts.

Raw neutron counts from a soil water content hydroprobe at 15 NPP study sites at the Jornada Basin LTER, 1989-2019

This data package contains raw neutron count data for monthly soil water probe measurements made at 15 net primary production (NPP) study locations on Jornada Experimental Range (JER) and Chihuahuan Desert Rangeland Research Center (CDRRC) lands. Once a month, soil water content measurements are made at 10 depths (where possible) at each of 10 access tubes at each of the 15 NPP sites using a neutron probe (CPN Model 503DR Hydroprobe). This dataset consists of the count of thermalized neutrons at 30 cm depth intervals to a maximum depth of 300 cm. These counts are subsequently converted to volumetric water content as provided in a separate EDI package (knb-lter-jrn.210013003). The NPP sites these measurements are made at represent the 5 dominant vegetation types of the Jornada Basin, which consist of 3 shrub (creosotebush, mesquite dune, and tarbush) and 2 grass (upland grassland and playa) types. Three NPP sites are located in each of the types. Collection of this dataset was discontinued when the neutron probe instrument was replaced in mid-2019. Neutron probe soil water content data are still collected from the same NPP locations using a new instrument, and the raw neutron counts and corrected VWC data are found in EDI dataset knb-lter-jrn.210013003. This dataset is complete.

Point-count bird censusing: long-term monitoring of bird abundance and diversity in central Arizona-Phoenix, ongoing since 2000

### project overview Over the past half-century, the greater Phoenix metropolitan area (GPMA) has been one of the fastest growing regions in the US, experiencing rapid urban expansion in addition to urban intensification. This backdrop provides an ideal setting to monitor biodiversity changes in response to urbanization, and the CAP LTER has been using a standardized point-count protocol to monitor the bird community in the GPMA and surrounding Sonoran desert region since 2000. The bird survey locations in this CAP LTER core monitoring program include six general site groupings: 1. ESCA. Forty bird survey locations were selected from a subset of the CAP LTER's Ecological Survey of Central Arizona (ESCA; formerly named Survey200) long-term monitoring sites. ESCA sites were located using a tessellation-stratified dual-density sampling design, and, as such, span a diversity of habitats including urban, suburban, rural, commercial areas, parks, agricultural fields, and native Sonoran desert. Earlier versions of this data package included data from the ESCA project that was intended to complement the bird data. However, while positioned in close proximity, the bird survey locations do not necessarily overlap with the 30m x 30m plot that constitutes an ESCA sampling location, and leveraging data from these two monitoring programs should be addressed carefully. ESCA data have corresponding survey location names, and those data are available through the CAP LTER and LTER network data portals. At the conclusion of the 2016 spring survey, fifteen of the ESCA-correlated sites were discontinued as the core monitoring program refocused its efforts on desert parks and PASS neighborhoods. Among the deleted locations were all agricultural and commercial sites, as well as sites where access had become restrictive. 2. North Desert Village (NDV). Evaluation of Mask R-CNN Model for Counting Reproductive Structures of Six Plant Species 1895-2018

Phenology––the timing of life-history events––is a key trait for understanding responses of organisms to climate. The digitization and online mobilization of herbarium specimens is rapidly advancing our understanding of plant phenological response to climate and climatic change. The current common practice of manually harvesting data from individual specimens greatly restricts our ability to scale data collection to entire collections. Recent investigations have demonstrated that machine-learning models can facilitate data collection from herbarium specimens. However, present attempts have focused largely on simplistic binary coding of reproductive phenology (e.g., flowering or not). Here, we use crowd-sourced phenological data of numbers of buds, flowers, and fruits of more than 3000 specimens of six common wildflower species of the eastern United States (Anemone canadensis, A. hepatica, A. quinquefolia, Trillium erectum, T. grandiflorum, and T. undulatum} to train a model using Mask R-CNN to segment and count phenological features. A single global model was able to automate the binary coding of reproductive stage with greater than 90% accuracy. Segmenting and counting features were also successful, but accuracy varied with phenological stage and taxon. Counting buds was significantly more accurate than flowers or fruits. Moreover, botanical experts provided more reliable data than either crowd-sourcers or our Mask R-CNN model, highlighting the importance of high-quality human training data. Finally, we also demonstrated the transferability of our model to automated phenophase detection and counting of the three Trillium species, which have large and conspicuously-shaped reproductive organs. These results highlight the promise of our two-phase crowd-sourcing and machine-learning pipeline to segment and count reproductive features of herbarium specimens, providing high-quality data with which to study responses of plants to ongoing climatic change.

Visual Counts of Tree Reproduction near NEON plots at Harvard Forest since 2020

Mast seeding, a resource pulse that has cascading effects in the environment, is a measure that can provide insight into forest dynamics. When masting data is collected in sequential years it can provide information on how tree populations are responding to climatic and environmental variables, and can also be used to relate to other indices, such as seed-eating animal species. The objective of this study is to quantify the yearly seed production of mast seeding tree species at Harvard Forest which are located near National Ecological Observatory Network (NEON) plots. This project is part of larger NEON-enabled project examining mast seeding on a continental scale at 25 NEON sites in the United States, which uses mast seeding records in conjunction with NEON collected data products like mammal box-trapping, tick drags, and bird point counts. Data collected on mast seeding can be linked to these other indices at regional and continental scales.

City of Seattle, Seattle Public Utilities, Amphibian Egg Mass Counts 2002 - Current, Cedar River Municipal Watershed, King County, WA

This data package contains survey data beginning in 2002 for amphibian egg masses in five small kettle lakes (known as "14 Lakes") in the Cedar River Municipal Watershed, located in King County, Washington, USA. These surveys are conducted annually and are intended to be continued. The lakes range in size from 0.8 to 4.3 acres, have no perennial inlet or outlet, and were formed through glacial outwash deposits. The lakes are located at an elevation of 800 feet and are well suited for pond breeding amphibians because the lakes have no fish. Surveys were conducted annually, typically during the last week of March or first week of April, to coincide with amphibian breeding seasons. Surveyors walked, waded, or paddled the perimeter of each of the lakes during a survey, and tallied the number and type of egg masses that were encountered. Red legged frogs (Rana aurora) were of specific interest for the surveys, though egg masses of other species were noted during some survey years. The lakes represent the largest known breeding concentration of red legged frogs in the municipal watershed. The water depth of the lakes fluctuates year-to-year, which affected the feasibility of surveys. Lower water levels correspond to easier survey conditions: steep slopes and thick vegetation make surveying challenging when the water is high. Surveys were periodically cancelled during years where high water made surveying difficult or during staffing shortages. Counts of red legged frog egg masses across all lakes ranged between 24 and 1778 in a given year.

Little Rock Lake Experiment at North Temperate Lakes LTER: Zooplankton count 1983 - 2000

The Little Rock Acidification Experiment was a joint project involving the USEPA (Duluth Lab), University of Minnesota-Twin Cities, University of Wisconsin-Superior, University of Wisconsin-Madison, and the Wisconsin Department of Natural Resources. Little Rock Lake is a bi-lobed lake in Vilas County, Wisconsin, USA. In 1983 the lake was divided in half by an impermeable curtain and from 1984-1989 the northern basin of the lake was acidified with sulfuric acid in three two-year stages. The target pHs for 1984-5, 1986-7, and 1988-9 were 5.7, 5.2, and 4.7, respectively. Starting in 1990 the lake was allowed to recover naturally with the curtain still in place. Data were collected through 2000. The main objective was to understand the population, community, and ecosystem responses to whole-lake acidification. Funding for this project was provided by the USEPA and NSF. Zooplankton samples are collected from the treatment and reference basins of Little Rock Lake at at two to nine depths using a 30L Schindler Patalas trap (53um mesh). Zooplankton samples are preserved in buffered formalin and archived. Data are summed over sex and stage and integrated volumetrically over the water column to provide a lake-wide estimate of organisms per liter for each species. Pollinator visitation, flower count, and seed set in Black Sand plots, 2020.

Anthropogenic climate change is altering interactions among numerous species, including plants and pollinators. Plant-pollinator interactions, crucial for the persistence of most plant and many insect species, are threatened by climate change-driven phenological shifts. Phenological mismatches between plants and their pollinators may affect pollination services, and simulations indicated that these mismatches may reduce floral resources available to up to 50% of insect pollinator species. Although alpine plants rely heavily on vegetative reproduction, seedling recruitment and seed dispersal are likely to be important drivers of alpine community structure. Similarly, advanced flowering may expose plants to increased risk of frost damage and shifted soil moisture regimes; phenologically advanced plants will experience these environmental factors differently, which may alter their floral resource production. These effects may be dependent upon topography. Some species of alpine plants on the Niwot Ridge have displayed advanced phenology under treatments of advanced snowmelt (Forrester, 2021). However, little is understood about how these differences in distribution and phenology affect pollinator community composition and plant fecundity. Here we strive to examine how experimentally-induced changes in the timing of flowering and number of flowers produced by plants impact plant-pollinator interactions and seed set. We also ask how topography and the number of flowers interact with early snowmelt to affect pollination rates and the diversity of pollinating insects. Finally, we ask how seed set of Geum rossii is affected by pollinator visitation at different times of the season, under experimentally advanced snowmelt versus unmanipulated snowmelt, and with visitation by different insect taxa. In summer 2020, we found that plots with advanced phenology experienced peaks in pollinator visitation rates and pollinator diversity earlier than plots with unmanipulated snowmelt.

PIE LTER surveys of salt marsh breeding birds using point counts in Rowley and Newbury, Massachusetts

This data set contains the results of point count surveys of breeding birds in the salt marshes of the Plum Island Estuary. Surveys have been carried out each year in June beginning in 2004 and are ongoing. Currently six circles of 100 m radius are being surveyed. Three of the circles are in plots that had been regularly hayed and three in unhayed plots. Currently only one of the plots is regularly hayed. 85 species recorded as of 2020. Most frequently encountered are Agelaius phoeniceus, Ammospiza caudacuta, Tringa semipalmata.

Oyster and associated reef fauna counts and lengths were sampled at 16 natural reference reefs and 61 restored shell plant reefs located at 18 sites in the Virginia Coast Reserve. Overfishing and disease decimated oyster reefs in the Virginia Coast Reserve in the 1900s. Reference reefs were defined as remnant reefs that naturally recovered in the early 2000s to develop the pronounced vertical structure and multiple oyster size classes that represent the desired endpoint of restoration efforts. Nearly every year since 2003, The Nature Conservancy and Virginia Marine Resource Commission have constructed oyster reefs in intertidal areas in the VCR. To construct the restored reefs, practitioners applied dredged, fossilized oyster shell to intertidal locations chosen for their bottom stability and accessibility (locations lacked oysters prior to construction). Whelk shell supplemented the oyster shell at 9 of the restored reefs.

Species-level estimated abundances and zero counts of nighttime collected female mosquitoes 2014 - 2022 (Derived from NEON Mosquitoes sampled from CO2 traps (DP1.10043.001, RELEASE-2024))

This Level 2 data package contains species level estimated abundances, including zero counts, and estimated mean number of female mosquitoes per trap derived from the NEON Mosquitoes sampled from CO2 traps (DP1.10043.001), RELEASE-2024 Level 0 data (https://doi.org/10.48443/3cyq-6v47). The data set includes mosquito records of traps collecting mosquito samples at night, for up to 24 trap hours, across a total of 20 terrestrial core and 27 terrestrial gradient sites from 2014 to 2022. To ensure high confidence in abundance estimates, records were only included when at least 90% of collected individuals were identified to sex, and 90% of female specimens were identified to species. Information across multiple QC/QA fields within the NEON mosquito data was evaluated to identify and exclude records where confidence in estimated abundances may have been compromised. Species level zero counts were added for all species collected at least once within the sampling year and trap location. Additionally, species level zero counts were included for trap events where only male mosquitoes had been collected or where QC/QA remarks indicated traps were inactive due to cold temperatures. The data set provides an analysis ready time series of estimated abundances across NEON sites and plots. An R Markdown file that contains descriptions of the QC/QA and data filtering steps along with annotated code, as well as data tables used to filter active and inactive trap events based on QC/QA fields, are published with the data package.
