<p>ModelE-BiomeE v1.0 model codes and data This folder contains the simulation data and model codes that were used in the paper ‘Modeling demographic-driven vegetation dynamics and ecosystem biogeochemical cycling in NASA GISS’s Earth system model (ModelE-BiomeE v.1.0)’ (https://doi.org/10.5194/gmd-2022-72). We included the data simulated by ModelE-BiomeE v.1.0 with settings of full demography (folder FullDemography) and single cohort (folder SingleCohort), and initial settings of land grids and vegetation data (folder GlobalVegetation). The codes include the full ModelE 2.1, module BiomeE files in ModelE, and the standalone BiomeE. In the folder FullDemography, we have 4 netcdf files for global output and 25 files for single grids output. The files ‘FullDM_2588_JAN.nc’ and ‘FullDM_2588_JUL.nc’ are the original model output of January and July in the year 2588. The file ‘FullDM_2588_Annual.nc’ is the yearly summary of model simulations. The file ‘FullDM_Selected.nc’ is an annual summary of 588 years of model simulation only with selected variables. The csv files are for single grids output at the time steps of daily and yearly. The last digit 1~8 represents the sites of 'BNC','MNT','HF','OKR','KZ','SV','WGK','TPJ', respectively (Table 1). We included the Python scripts that can be used to generate the figures in out paper (Plotting-BiomeE-MsTMIP.py, Plotting-Scatter-Comparison.py, PlottingBiomeEMaps.py, and PlottingGridOutput.py). For the convenience of readers (in reproducing our figures), we included the summary of reanalysis of the data from observations and MsTMIP in folder ‘Sum-Obs-Simu’. Please refer to the original sources listed in our paper for the detail of these data.</p>
Genotype Data for "A genomic snapshot of demographic and cultural dynamism in Upper Mesopotamia during the Neolithic Transition"
<p>This repository contains genotype data from the article "<a href="https://www.science.org/doi/10.1126/sciadv.abo3609">A genomic snapshot of demographic and cultural dynamism in Upper Mesopotamia during the Neolithic Transition</a>". Dataset preparation protocols are described in the article. Here, we only include the genotype files of 13 newly published Çayönü samples in eigenstrat format.</p> <p>The 1KGYoruba suffix refers to the dataset prepared using variable positions in the Yoruba population (see the paper for details). Others are well known Human Origins and 1240K panels. </p> <p>Code and processed data related to the paper has been deposited <a href="http://doi.org/10.5281/zenodo.7086441">here</a>.</p> <p>* The first version has missing individuals. </p>
Holocene regional population dynamics and climatic trends in the Near East: a first comparison using archaeo-demographic proxies (dataset and R scripts)
<p>The present digital archive is the outcome of the paper: <strong>Palmisano, A., Lawrence, D., de Gruchy, M.W., Bevan, A., and Shennan, S., 2021. <a href="https://doi.org/10.1016/j.quascirev.2020.106739">Holocene regional population dynamics and climatic trends in the Near East: a first comparison using archaeo-demographic proxies</a>. <em>Quaternary Science Reviews</em>, <em>252</em></strong>.</p> <p>The dataset included here provides a collection of <strong>10,606</strong> radiocarbon dates, <strong>1884</strong> sites from archaeological surveys (1336 from Central Anatolia and 478 from Upper Mesopotamia) and <strong>16</strong> palaeoclimatic records for a period spanning between 14,000 and 2500 BP. In addition, the digital archive related to this paper provides reproducible analyses in the form of four scripts written in R statistical computing language.</p> <p>List of versions:</p> <ul> <li><strong>2.0.</strong> 15 December 2020 — Includes a few minor error corrections (the files 'References.txt' within the folder csv and the script 'radiocarbon.R').</li> <li><strong>1.0</strong> 28 November 2020 — First public release of the dataset on Zenodo.</li> </ul>

The demographic contributions of connectivity versus local dynamics to population growth of an endangered bird
<p>1. Conservation and management increasingly focus on connectivity, because connectivity driven by variation in immigration rates across landscapes is thought to be crucial for maintaining local population and metapopulation persistence. Yet, efforts to quantify the relative role of immigration on population growth across the entire range of species and over time have been lacking.</p> <p>2. We assessed whether immigration limited local and range-wide population growth of the endangered snail kite (Rostrhamus sociabilis) in Florida, USA, over 18 years using multi-state, reverse-time modeling that accounts for imperfect detection of individuals and unobservable states. Demographic contributions of immigration varied depending on the dynamics and geographic position of the local populations, were scale-dependent, and changed over time.</p> <p>3. By comparing the relative contributions of immigration versus local demography for periods of significant change in local abundance, we found empirical evidence for a disproportionately large role of immigration in facilitating population growth of a centrally-located population—a connectivity 'hub'. The importance of connectivity changed depending of the spatial scale considered, such that immigration was more important driver of population growth at small versus large spatial scales. Furthermore, the contribution of immigration was much greater during time periods when local population size was small, emphasizing abundance-dependent rescue effects.</p> <p>4. Our findings suggest that efforts aimed at improving local breeding habitat will likely be most effective at increasing snail kite population growth. More broadly, our results provide much needed information on the role of connectivity for population growth, suggesting that connectivity conservation may have the greatest benefits when efforts focus on centrally located habitat patches and small populations. Furthermore, our results highlight that connectivity is highly dynamic over time and that interpreting the effects of connectivity at local scales may not transfer to region-wide dynamics.</p>

Data from: Variation across river channels in demographic dynamics of a riparian herb with threatened status: management and conservation implications
PREMISE OF THE STUDY: Gesneria pauciflora is a rare-threatened plant growing in riparian forests. Periodic disturbances, expected in this habitat, could influence demographic dynamics on plant populations, yet their impact may not be the same across watershed. We hypothesize that differences in disturbances between the main-channel and tributaries may lead to spatial dissimilarities in population growth rate (λ), structure, and fecundity. METHODS: 1277 plants were tagged and monitored over a 1.5-years period. Every 6-months we measured plant size, survival and fecundity, in addition to appearance of seedlings. These variables were applied in Integral Projection Models to assess the population status of G. pauciflora. KEY RESULTS: Plants in the main-channel were smaller but were more likely to flower and fruit than those in the tributaries. Overall mortality was greater in the main-channel and more so during the rainy season. At both sites λ ranged from 0.9114-0.9865, and survival/growth of larger plants had a greater effect on lambda (> 0.90) regardless of site. CONCLUSIONS: Lambda values suggest that G. pauciflora is declining across the watershed. Higher mortality rates in the main channel (more-perturbed sites) might driving G. pauciflora to reproduced at smaller sizes, while the tributaries (less-perturbed sites) may benefit growth and lead to larger plant sizes. Extreme climatic events are expected to increase in the Caribbean and might decrease the population if left unmanaged. Management strategies that reduce the time plants require to reach larger sizes might be necessary to increase λ, and reintroduction of cuttings might be a possible solution.
Demographic mechanisms and anthropogenic drivers of contrasting population dynamics of hummingbirds
<p>Conserving species requires knowledge of demographic rates (survival, recruitment) that govern population dynamics to allow the allocation of limited resources to the most vulnerable stages of target species' life cycles. Additionally, quantifying drivers of demographic change facilitates the enactment of specific remediation strategies. However, knowledge gaps persist in how similar environmental changes lead to contrasting population dynamics through demographic rates. For sympatric hummingbird species, the population of urban-associated partial-migrant Anna's hummigbird (<em>Calypte anna</em>) has increased, yet the populations of Neotropical migrants including rufous, calliope, and black-chinned hummingbirds have decreased. Here, we developed an integrated population model to jointly analyze 25 years of mark-recapture data and population survey data for these four species. We examined the contributions of demographic rates on population growth and evaluated the effects of anthropogenic stressors including human population density and crop cover on demographic change in relation to species' life histories. While recruitment appeared to drive the population increase of urban-associated Anna's hummingbirds, decreases in juvenile survival contributed most strongly to population declines of Neotropical migrants and highlight a potentially vulnerable phase in their life-history. Moreover, rufous hummingbird adult and juvenile survival rates were negatively impacted by human population density. Mitigating threats associated with intensively modified anthropogenic environments is a promising avenue for slowing further hummingbird population loss. Overall, our model grants critical insight into how anthropogenic modification of habitat affects the population dynamics of species of conservation concern.</p>
