Corpus and list of keywords from Improving sustainable crop protection using population genetics concepts

<p>Corpus extracted in April 2021 from the ISI Web of Science portal (https://www.webofscience.com) with the following request: &lsquo;Plant AND Resistan* AND Durab*&rsquo;. A first corpus of 2522 articles was built considering all publication years for this extraction. This collection was then refined by categories to remove articles outwith the scope of our search (e.g. related to durable resistant materials for constructions). We also kept only articles cited at least once. Percent Diagnosable (PD) is the smallest strata-specific correct classification score in a given comparison (e.g., PD50 in two-strata comparisons in Archer et al. 2017). The second box in the second row (other evidence to meet subspecies definition) allows for subspecies delineation when both conditions are not met using mtDNA. This box could be used either for the case when one condition is met and one unmet or when both just barely miss meeting the standards. For example, consider the case with PD &lt;95% and dA&gt; 0.004. Diagnosability could be achieved with morphological data or nuclear data that are sufficient for subspecies but not for full species.

Genetic modification of the bee parasite Crithidia bombi for improved visualization and protein localization

<p><em>Crithidia bombi </em>is a trypanosomatid parasite that infects several species of bumble bees (<em>Bombus</em> spp.), by adhering to their intestinal tract. <em>Crithidia bombi </em>infection impairs learning and reduces survival of workers and overwintering queens. Although there is extensive research on the ecology of this host-pathogen system, we understand far less about the mechanisms that mediate internal infection dynamics. <em>Crithidia bombi</em> infects hosts by attaching to the hindgut via the flagellum, and one previous study found that a nectar secondary compound removed the flagellum, preventing attachment. However, approaches that allow more detailed observation of parasite attachment and growth would allow us to better understand factors mediating this host-pathogen relationship. We established techniques for genetic manipulation and visualization of cultured <em>C. bombi.</em> Using constructs established for <em>Crithidia fasciculata, </em>we successfully generated <em>C. bombi </em>cells expressing ectopic fluorescent transgenes using two different selectable markers. To our knowledge, this is the first genetic modification of this species. We also introduced constructs that label the mitochondrion and nucleus of the parasite, showing that subcellular targeting signals can function across parasite species to highlight specific organelles. Finally, we visualized fluorescently tagged parasites <em>in vitro</em> in both their swimming and attached forms, and <em>in vivo </em>in bumble bee (<em>Bombus impatiens</em>) hosts. Expanding our cell and molecular toolkit for <em>C. bombi </em>will help us better understand how factors such as host diet, immune system, and physiology mediate outcomes of infection by these common parasites.</p>

Replication Data for "Exploring Genetic Improvement of the Carbon Footprint of Web Pages"

<p>## Overview</p> <p>In this study, we explore automated reduction of the carbon footprint of web pages through genetic improvement, a process that produces alternative versions of a program by applying program transformations intended to optimize qualities of interest. We introduce a prototype tool that imposes transformations to HTML, CSS, and JavaScript code, as well as image resources, that minimize the quantity of data transferred and memory usage while also minimizing impact to the user experience (measured through loading time and number of changes imposed).</p> <p>In an evaluation,&nbsp; our tool outperforms two baselines---the original page and randomized changes---in the average case on all projects for data transfer quantity, and 80% of projects for memory usage and load time, often with large effect size. Our results illustrate the applicability of genetic improvement to reduce the carbon footprint of web components, and offer lessons that can benefit the design of future tools.</p> <p>## Data Contained in This Package</p> <p>- experiment_data/Subject Project-XX-X.xlsx</p> <p>Each spreadsheet contains data collected as part of our experiments, including the fitness scores of the final solutions.</p>

Dataset of 294 Swiss Large White pigs for which phenotypes of nitrogen efficiency, phosphorus efficiency (both determined by chemical analysis of N and P content of empty body and carcass as well as the feed ingested over the experiment phase), average daily gain and gain:feed ratio are available. We also provide the pedigree that was used to estimate genetic parameters in animal models and a description of the variables (metadata).</p>

Multi-omics analysis reveals the glycolipid metabolism response mechanism in the liver of Genetically Improved Farmed Tilapia (GIFT, Oreochromis niloticus) under hypoxia stress

<p><span><b>Background: </b>Dissolved oxygen (DO) in the water is a vital abiotic factor in aquatic animal farming. A hypoxic environment affects the growth, metabolism, and immune system of fish. Glycolipid metabolism is a vital energy pathway under acute hypoxic stress, and it plays a significant role in the adaptation of fish to stressful environments. In this study, we used multi-omics integrative analyses to explore the mechanisms of hypoxia adaptation in Genetically Improved Farmed Tilapia (GIFT, <i>Oreochromis niloticus</i>). </span></p> <p><span><b>Results:</b><b> </b>The 96 h median lethal hypoxia (96h-LH50) for GIFT was determined by linear interpolation. We established control (DO: 5 mg/L) groups (CG) and hypoxic stress (96h-LH50) groups (HG) and extracted liver tissues for high-throughput transcriptome and metabolome sequencing. A total of 581 differentially expressed (DE) genes and 1250 DE metabolites were detected between CG and HG, and were annotated using tools at the KEGG database. We verified the transcript levels of eight DE genes by quantitative real-time PCR.</span></p> <p><span><b>Conclusions: </b>Analyses of essential glycolipid metabolism pathways of GIFT under hypoxia stress showed that, after 96 h of hypoxia stress, lipid metabolism became the primary metabolic pathway in GIFT. Our findings reveal the changes in metabolites and gene expression that occur under hypoxia stress, and shed light on the regulatory pathways that function under such conditions. Ultimately, this information will be useful to devise strategies to decrease the damage caused by hypoxia stress in farmed fish.</span></p>

Data from: Genetic consequences of improved river connectivity in brown trout (Salmo trutta)

<p>Fragmentation of watercourses poses a significant threat to biodiversity, particularly for migratory fish species. Mitigation measures such as fishways, have been increasingly implemented to restore river connectivity and support fish migration. The effects of such restoration efforts are typically tested using telemetry and fisheries methods, which do not fully capture the broader population movements that may have important consequences for population viability. We performed a before-and-after control-impact (BACI) study using genetic tools (SNPs) to investigate the effect of a newly implemented fishway, aiming to enhance upstream spawning migration of brown trout (<em>Salmo trutta</em> Linnaeus) in a reservoir with two headwater tributaries fragmented by man-made weirs. Another reservoir with two barrier-free tributaries was also analysed as a control. Our results showed that the isolated brown trout population was spawning in the reservoir before the installation of the fishway, and we found genetic structuring and differentiation between fragmented headwater tributaries before the fishway construction, but not in the control reservoir. Unexpectedly, after the fishway construction we observed signals consistent with increased genetic differentiation between populations of newly recruited juvenile fish in the reservoir tributary and fish in the reservoir. We propose this was caused by newly enabled philopatric behaviour of brown trout to their natal spawning tributary. In contrast, we did not find any genetic changes in the tributary without a fishway or in the barrier-free reservoir system. Given the scarcity of similar studies, we advocate for an increased use of genetic analyses in BACI studies to monitor and evaluate the effect of efforts to restore habitat connectivity and inform future management strategies.</p>
