Gene flow between wild trees and cultivated varieties shapes the genetic structure of sweet chestnut (Castanea sativa Mill.) populations

The sweet chestnut orchards (Castanea sativa Mill.) are traditionally planted in the northern Adriatic region. This study investigates their population structure, as well as the genetic background of three toponymous clonal varieties. Six genomic simple sequence repeat (gSSR) and nine EST-derived SSR (EST-SSR) loci were utilized in this study. We have identified five closely related clones, which represent a singular, polyclonal marron variety, found in all three cultivation areas, acompanied by many hybrids, resulting from the breeding between cultivated and wild chestnuts.

Genetic differentiation and evolution of broad-leaved evergreen shrub and tree varieties of Daphniphyllum macropodum (Daphniphyllaceae)

Tree form evolution is an important ecological specialization for woody species, but its evolutionary process with adaptation is poorly understood, especially on the microevolutionary scale. Daphniphyllum macropodum comprises two varieties: a tree variety growing in a warm temperate climate with light snowfall and a shrub variety growing in a cool temperate climate with heavy snowfall of Japan. Chloroplast DNA variations and genome-wide single nucleotide polymorphisms across D. macropodum populations and D. teijsmannii as an outgroup were used to reveal evolutionary process of the shrub variety. Population genetic analysis indicated that the two varieties diverged but were weakly differentiated. Approximate Bayesian computation analysis supported a scenario, which assumed migration between the tree variety and the southern populations of the shrub variety. We found migration between the two varieties where the distributions of the two varieties are in contact, it is concordant with higher tree height in the southern populations of the shrub variety than the northern populations. The genetic divergence between the two varieties was associated with snowfall. The heavy snowfall climate is considered to have developed since the middle Quaternary in this region. The estimated divergence time between the two varieties suggests that the evolution of the two varieties may be concordant with such paleoclimatic change.

Pronounced genetic separation among varieties of the Primula cusickiana species complex, a Great Basin endemic

Distinguishing between populations with strong genetic structure and unique species is a common challenge in systematics, especially for taxa occurring in fragmented habitats where allopatric speciation may be widespread and distinct groups may be morphologically similar. Such is often the case with species complexes across sky island environments. In these scenarios, biogeography may help to explain the taxonomic relations between species complex members, and restriction site-associated DNA (RAD) sequencing methods are commonly used to compare closely related species across thousands of loci. Here we use RADseq to clarify the boundaries separating the geographically distinct but morphologically similar varieties of the Primula cusickiana species complex, and to contextualize past findings of strong genetic structure among populations within varieties. Our genetic analyses demonstrate pronounced separation between isolated populations of this Great Basin endemic, indicating that the current varietal classification of complex members is inaccurate, and emphasizing their conservation importance. We discuss how these results correspond to recent biogeographical models used to describe the distribution of other sky island taxa in western North America. Our findings also fit into a wider trend observed for alpine Primula species complexes, and we consider how edaphic specialization and heterostylous breeding systems may be contributing to frequent diversification via allopatric speciation in this genus.

From wild to cultivated varieties: The genetic variation and genomic domestication of Medicago polymorpha in China

Medicago polymorpha is a successful invasive plant and widespread around the world with its ability to adapt to the novel environment conditions quickly. However, the evolutionary dynamics after invasion still largely unclear so far. In this study, we performed a specific-length amplified fragments sequencing (SLAF-seq) of ten representative Medicago polymorpha accessions enrolled from different regions in China to infer the population structure and nucleotide diversity. As a result, total 52,237 high-quality cross-species SNPs were identified. Population structure analysis based on these SNPs suggested entire Medicago polymorpha accessions could be divided into three groups, that is consistent with wild, intermediate, and cultivated. Moreover, a low level of gene flow occurred between cultivated and wild subgroups, and the wild subgroup had a higher allelic variation than the cultivated subgroup, which indicated that a genetic bottleneck may occurred during Medicago polymorpha domestication. The genotypic structure is no significant correlation with the geographic parameters (longitude and latitude) by Mantel test, suggested a rapid evolution to adapt to different environments. Additionally, selective sweep analyses found some improvement-selective genes. Gene function analysis revealed that they were primary involved in endonuclease activity and RNA-DNA hybrid ribonuclease activity biological processes, which are correlated with plant evolution. Therefore, we speculated these genes identified from selective sweep regions may have contributed to Medicago polymorpha domestication from wild to cultivated. Taken together, our results suggest that Medicago polymorpha has rapidly evolved across the invaded range. This will help us better understand the domestication history and intraspecific relationship of Medicago polymorpha, and provide basic information for breeding research in the future.
