Micro-CT scans, whole-test meshes, and internal chamber segments of planktonic foraminifera for three-dimensional analysis of inter- and intra-specific variation in ontogenetic growth trajectories

Here, we release tomographic reconstructions of 42 planktonic foraminifera from plankton tows and sediment traps, along with meshes and shrinkwrap meshes the whole tests and internal meshes of segmented chambers. Shrinkwrap meshes are test meshes that have been modified to close all pores and apertures in the test. Additionally, we have provided sample metadata for each specimen and volumetric measurements for the tests and chambers. This dataset was used in a study of ontogenetic growth in planktonic foraminifera and its variation within and among species.

The CT-scans and reconstructions were obtained at Naturalis Biodiversity Center in Leiden, the Netherlands with a Zeiss Xradia 520 Versa micro-CT scanner. The meshes and segments were created at Yale University.

Sample_Metadata.csv: Spreadsheet containing information on the sampling localities and dates for all specimens.

Scan_data.csv: Spreadsheet containing metadata for all micro-CT scans including current strength, pixel size, voltage, image height, image width, and the number of images taken.

Whole_Test_Measurements.csv: Spreadsheet containing measurements of linear dimensions (axis1, axis2, axis 3), total number of chambers, calcite test volume, calcite test surface area, shrinkwrap volumes, and and shrinkwrap surface areas for all specimens.

Chamber_Measurements.csv: Spreadsheet containing measurements of individual internal chamber segments, including position from the final chamber (F-chamber), position from the first chamber (Chamber), volume, and surface area.

CT_Scan_Stacks.zip: reconstructed micro-CT image stacks (.tif files) for each specimen.

Meshes.zip: Meshes of the test calcite, the shrinkwrap, and the internal chamber segments for each specimen (.stl 3D mesh files). Growth Chamber mesocosm experiment to assess the effects of the OSS decoupled from the presence of G. senegalensis (PRJNA930014)

The Sahel region of West Africa is a vulnerable eco-region where a growing population and climate-change induced drought threaten food security. The subsistence farmers here grow pearl millet (Pennisetum glaucum) without fertilizers or irrigation. Local and biologically-based means of maintaining yields are needed, and an agroforestry system in Senegal - the Optimized Shrub-intercropping System (OSS) - provides a solution. In the OSS, the shrub Gueira senegalensis performs hydraulic lift, distributing deep subsurface water to neighboring millet plants. The shrub also supports a distinct microbial community and significantly improves carbon storage and nutrient dynamics. Here, we aimed to test whether shrub-impacted soils differed in microbiome and millet outcomes under simulated early-season drought in a growth chamber. Shrub impact was separated into residual impacts on microbiome and soil, versus ongoing shrub-derived organic matter (OM) input. decoupled from the effects of the growing shrub. Methods: We characterized the microbiota through dry-down and rewetting periods, with particular attention to lineages with known plant growth promoting (PGP) properties, via amplicon sequencing of the 16S rRNA gene V3-V4 region and the ITS2, . Results: Both bacterial and fungal communities were significantly altered by imposed drought, OM amendment, and original soil type (+/-OSS). The largest significant bacterial community impact under dry down occurred for +shrub/-OM treatments, and under rewetting for -OM treatment regardless of +/- OSS. Known bacterial PGP lineages were only enriched under drought in +OSS/-OM treatments. The fungal community behaved differently with a significant dry-down impact only in +OSS/+OM treatments, while rewetting enriched for fungal pathogens but only in -OSS/+OM soils. Decoupled from ongoing shrub growth, both residual shrub impacts and shrub OM inputs altered microbiota and increased millet biomass under drought. These results are part of a growing body of work aimed at understanding microbiome roles in increasing ecological resilience and combating food insecurity. Metagenomic and amplicon sequencing data are publicly available via NCBI PRJNA930014. Here we present all associated soil chemical, enzyme, and plant physical and chemical data

Exploring Cellular Dynamics: A Comprehensive Analysis of SH-SY5Y Cell Growth in Variable Polycarbonate Chambers and Comparative Insights with Standard Petri Dishes

The provided illustrations delineate the proliferation of SH-SY5Y cells within polycarbonate chambers with varying diameters, ranging from 3 mm to 50 mm. HBE and HeLaGFP cells serve as points of comparison. Five microscopic images were captured for each culture plate, one at the central location and four at random sites. To trace the growth trajectory across different chamber sizes, images from various culture days underwent manual binarization using GIMP and/or ImageJ software. The resulting binarized images can be accessed in the 'masks' directories within the zipped files, corresponding to the attached images. Comparative analysis of cell growth within these chambers was conducted against growth observed in standard 60 mm Petri dishes from Corning.

For monitoring cell growth, we employed an Olympus phase-contrast microscope (CKX53) equipped with a DLT camera (DLT-Cam PRO 1080 HDMI USB).

The file nomenclature employed herein serves to represent the primary experimental conditions under consideration. It comprises a hierarchical structure, encompassing various parameters as follows: cellsName_passageNumber_cellSuspension_measurementDayNumber_chamberDiameter_regionNumber_hOfFluids_number.

The cellsNames parameter encapsulates the complete nomenclature of the cells utilized in the experiment.

The passageNumber parameter represents the passage number and is encoded as 'pNumber.'

The cellSuspension parameter is denoted by distinct codes:

'c1' designates a cell suspension with a concentration of 5x10^5 cells/ml.

'c3' signifies a cell suspension with a concentration of 1x10^5 cells/ml.

'c4' denotes a cell suspension with a concentration of 5x10^4 cells/ml.

The measurementDayNumber parameter is encoded as 'afterXXXdays,' signifying the number of culture days.

The 'd' followed by a number (e.g., d6, d8, d10, d12, d15) indicates the diameter of the chamber in millimeters. In a given series of files (e.g., 1day_d6_1, 1day_d6_2, 1day_d6_3, 1day_d6_4, 1day_d6_5), the trailing numeral (_1, _2, _3, _4, _5) corresponds to a photograph captured in a distinct region of the sample.

The hOfFluids parameter is employed to signify the height ('h') of the fluid above the cells in the chamber, expressed in millimeters.

In adherence to the aforementioned conventions, every file name serves to distinctly characterize a particular collection of experimental conditions. This practice enhances both the comprehensibility and systematic organization of the data. It is noteworthy that the complete set of parameters may not always be provided; for instance, the height of the column of medium is assumed to be 2 mm unless otherwise specified.

Total biomass of two native and one nonnative Eugenia congeners from growth chamber experiment with site, soil microbe, and temperature treatments to test biotic interaction effects of range expansion.

To assess the potential for invasive plants to shift ranges more readily than native plant species, a growth chamber experiment was set up to monitor changes in biomass under different site, temperature, and soil biota treatments. Total biomass (above and belowground) of three Eugenia congeners was assessed by site, soil microbe, and temperature treatments. Of the three congeneric shrub species, two are native to southern and central Florida (Eugenia foetida and E. axillaris,), and one is a non-native invasive from south America (E. uniflora). We measured total biomass for these plant species in growth chambers grown under live and sterile soils from two sites within their current range, and one site in their expected range, simulating current (2010) and predicted future (2050) spring growing season temperatures in the new range. The experiments took place from 2012 - 2013 in University of Central Florida growth chambers.

Integrated LED/Imaging Illumination Panels Demonstrated within a Small Plant Growth Chamber Project

LED light sources are ideal for plant growth systems. However, commercially available multi-color LED illumination panels are designed and manufactured to produce a single particular illumination. These panels have very specific LED colors arranged in a very specific fashion. This limits the amount of color mixing, intensity variation, and spatial arrangement that is possible, precluding passive precision illumination. There is no feedback mechanism to detect spectral shifts caused by LED aging and additionally, there is no mechanism to modulate LEDs. It is also not possible to integrate an imaging system into these panels. Furthermore, these panels are commonly operated using high voltage AC power sources, which is not ideal in a potentially wet environment. Therefore, to address these issues, custom LED illumination panels were designed and developed for this project’s plant growth chamber.

A systematic approach was taken to determine the general size, specifications, and shape of a portable plant growth unit. Once the general size and shape were finalized, the detailed design of the support structure, aeroponics, and lighting subsystems were developed. Particular attention was given to heat transfer and the expected LED thermal environment. Additionally, a computational analysis was performed to determine optimal LED nodes placement so that two different uniform illumination fields could be yielded: (1) for germinating plants, lower intensity light, and (2) for larger maturing plants, a brighter one. Also, aeroponic studies were reviewed to identify an efficient and user-friendly system that would require minimal user involvement.
