Data and scripts for the scientific journal article:

Martin, T., Günther, T., Flores Orozco, A. & Dahlin, T. (2020):
Evaluation of spectral induced polarization field measurements in time and frequency domain,
J. Appl. Geophys., 180, 104141, doi:10.1016/j.jappgeo.2020.104141.

The paper deals with the comparison of instruments for measuring induced polarization (IP)
data, both in frequency domain (FD) as well in time-domain. Four instruments have been used
to measure two profiles (IP1: a=1m, IP5: a=5m) over a known blackshale near the town Schleiz
in Thuringia, Germany.

Preface: Our vision is not only to publish scientific results, but also openly demonstrate
how the results have been produced. This includes the raw data, processed data and inversion
results, but also all scripts that have been used for it in a reproducible way.
The scripts use the pyBERT (Python Boundless Electrical Resistivity Tomography) based on the
pyGIMLi (Python Geophysical Inversion and Modelling Library) computational framework.
Here, we used the pyBERT version 2.3.1 based on pygimli 1.1.1, but it should be reachable by
similar versions as well. All is based on the classes FDIPdata and TDIPdata.
For installing, we refer to the webpages www.pygimli.org and gitlab.com/resistivity-net/bert

Folders:
figures figures used for production process, generated by the scripts in the folder
scripts Python scripts for generating the pdf files
IP1 data for the shallow profile using an electrode spacing of a=1m
IP5 data for the deeper profile using an electrode spacing of a=5m

Each of the two data folders contains data and inversion results in separated folder named
according to the instrument names:
* SIP256C (Radic Research) - FDIP instrument with remote units (intelligent electrodes)
* DAS-1 (Multi-Phase Technology) - FDIP and TDIP instrument using multi-core cables
* Terrameter LS2 (GuidelineGeo ABEM) - TDIP instrument using multi-core cables
* Syscal Pro Switch72 (Iris instruments) - TDIP instrument using multi-core cables

Please see readme files in the individual folders for specific information.

Notice: In additon to the published results, we also added more data from the field
measurements which completes our results, e.g.
- TDIP data with 8s aquisition time
- all four instruments for the long profile IP5

Complete full-waveform data for the Terrameter LS2 are available on request.

Datasets used in 'Streambed hydraulic conductivity estimated by spectral induced polarization imaging can help to improve groundwater modeling'

These datasets pertain to the manuscript entitled 'Streambed hydraulic conductivity estimated by spectral induced polarization imaging can help to improve groundwater modeling', which is currently submitted for revision in Water Resources Research. They comprise raw data from measurements taken in the field at 2 sites in terms of (1) pressure time series during the performed slug tests, (2) impedance from spectral induced polarization, (3) submersion levels of the used electrodes below the top of the water column, and (4) three-dimensional Cartesian coordinates relating the measurements spatially. The coordinates have been projected to a local coordinate system for each site, to comply with a non-disclosure agreement of the measurement locations. The projection of the coordinates still allows to fully reproduce the presented results, if using the methods described in the manuscript. The naming convention throughout the datasets is consistent with site labels used in the manuscript. All data is given as comma-separated values with intuitive file names and self-explanatory headers containing a list of field names. The slug test data includes multiple repetitions of the same measurement, and the impedance measurements contain normal as well as reciprocal readings – as described in the manuscript.

The data is separated into two compressed file archives, named according to the site names given in the manuscript. Each file pertaining to slug tests at a certain location, in the subfolder “slugTestRecordings” has the following naming convention: “<locationTag>_<finalDepth>.csv”, where <locationTag> corresponds to the local coordinates given in “coordinates.txt”, and where <finalDepth> is an integer describing the largest depth in cm at which a slug test was performed according to the protocol described in the manuscript. Each file pertaining to impedance measurements at a certain profile, in the subfolder “SIPRecordings”, has the following naming convention: “<locationTag>_<frequency>.dat”, where <locationTag> corresponds to the local coordinates given in “coordinates.txt”, and where <frequency> is a zero-padded integer describing the measurement frequency in Hz at which the measurement was performed according to the protocol described in the manuscript. Submersion levels of the electrodes below the top of the stream’s water column are given in m in the file “submersionLevels.txt”, corresponding to the local coordinates given in “coordinates.txt”. The local coordinates given in m in “coordinates.txt” have the following convention for the column “locationTag”: “<profileTag>-<electrodeNumber>, where <profileTag> pertains to a name of the electrical array and <electrodeNumber”> is a continuous number for the electrode. Slug tests were exclusively perfomed at the location of electrodes and files are, thus, as described above, named accordingly.

DATASET: Tracking microbial movement in saturated media with spectral induced polarization

Dataset for Tracking microbial movement in saturated media with spectral induced polarization by Saneiyan et al.

Abstract

Pathogenic microorganisms in the subsurface can contaminate the soil and water supplies potentially posing great danger to human health. Early contamination detection routines rely on sparse direct sampling which is spatiotemporally limited. Thus, the path of microorganisms in the subsurface remains ambiguous and this can cause delays in detection of biohazardous threats. The geophysical spectral induced polarization (SIP) technique, sensitive to microbe’s presence and activity in porous media, is a promising method to monitor microbial transport pathways. Here we evaluated the efficiency of SIP in monitoring the chemotactic movement of Sporosarcina pasteurii in saturated porous media. A cylindrical sample holder was packed with Ottawa sand and saturated with sterile KCl solution to allow free movement of the microbes. The sample holder was oriented vertically and S. pasteurii was introduced at the bottom, allowing the movement of the microbes against gravity, towards a carbon source available at the top of the column. Temporal SIP measurements were collected at 3 regions of the sample holder: bottom (microbial injection point), middle and top (carbon source). Both the real (σ') and the imaginary (σ'') conductivity parts of the SIP signal increased over time with the σ^'' showing a peak signal magnitude following the upward movement of the microbes. We repeated the experiment excluding the carbon source in experiment 2 and omitting microbial injection in experiment 3. Unlike experiment 1, we did not observe any significant SIP signal changes in these two experiments. Our study is indicating there is a strong SIP signal correlation with microbial chemotaxis.

Induced polarization and hydraulic tomography joint inversion results on a synthetic model

These data are supplementary material for the following publication: Lukas Römhild, Gianluca Fiandaca, Peter Bayer (2024): Joint inversion of induced polarization and hydraulic tomography data for hydraulic conductivity imaging, Geophysical Journal International, Volume 238, Issue 2, August 2024, Pages 960–973, https://doi.org/10.1093/gji/ggae197

The data set presents induced polarization (IP) and hydraulic tomography (HT) inversion results for a simple synthetic model. In addition, a joint inversion approach for both data types was implemented, so that individual and joint inversion results can be compared. We also show how the joint inversion procedure has the potential to correct a petrophysical bias within the IP inversion by incorporating the hydraulic data. The effect of different HT setups is also assessed by implementing different source and receiver positions.

The file directory contains the original synthetic model, a subfolder for the synthetic data of IP and HT, and a subfolder for the individual HT and IP, as well as the joint inversion results. The HT results contain three different setups (1m, 2m-inside, 2m-outside). The IP results are shown for five different assumptions of petrophysical bias (-2, -1, 0, +1, +2). The joint inversion results contain all possible combinations of these test cases. For more information on the methodology, we refer to the paper (see above, currently under review).

Dataset related to article "Senescent thyrocytes and thyroid tumor cells induce M2-like macrophage polarization of human monocytes via a PGE2-dependent mechanism."

BACKGROUND:

Thyroid carcinoma includes several variants characterized by different biological and clinical features: from indolent microcarcinoma to undifferentiated and aggressive anaplastic carcinoma. Inflammation plays a critical role in thyroid tumors. Conditions predisposing to cancer, as well as oncogene activity, contribute to the construction of an inflammatory microenvironment that facilitates thyroid tumor progression. Moreover, oncogene-induced senescence, a mechanism tightly connected with inflammation, and able to restrain or promote cancer progression, is involved in thyroid cancer. The interactions between thyroid tumor cells and the microenvironment are not completely clarified.

METHODS:

We characterize in vitro the interplay between macrophages and senescent thyrocytes and tumor-derived cell lines, modeling early and late thyroid tumor stages, respectively. Purified peripheral blood-derived human monocytes were exposed to thyroid cell-derived conditioned medium (CM) and assessed for phenotype by flow cytometry. The factors secreted by thyroid cells and macrophages were identified by gene expression analysis and ELISA. The protumoral effect of macrophages was assessed by wound healing assay on K1 thyroid tumor cells. The expression of PTGS2 and M2 markers in thyroid tumors was investigated in publicly available datasets.

RESULTS:

Human monocytes exposed to CM from senescent thyrocytes and thyroid tumor cell lines undergo M2-like polarization, showing high CD206 and low MHC II markers, and upregulation of CCL17 secretion. The obtained M2-like macrophages displayed tumor-promoting activity. Among genes overexpressed in polarizing cells, we identified the prostaglandin-endoperoxide synthase enzyme (PTGS2/COX-2), which is involved in the production of prostaglandin E2 (PGE2). By using COX-2 inhibitors we demonstrated that the M2-like polarization ability of thyroid cells is related to the production of PGE2. Co-expression of PTGS2 and M2 markers is observed a significant fraction of human thyroid tumors.

CONCLUSIONS:

Our results demonstrate that both senescent thyrocytes and thyroid tumor cell lines trigger M2-like macrophage polarization that is related to PGE2 secretion. This suggests that the interaction with the microenvironment occurs at both early and late thyroid tumor stages, and favors tumor progression. The co-expression of PTGS2 gene and M2 markers in human thyroid carcinoma highlights the possibility to counteract tumor growth through COX-2 inhibition.
