PDEStrIAn: A phosphodiesterase structure and ligand interaction annotated database as a tool for structure-based drug design

<p>A systematic analysis is presented of the 220 phosphodiesterase (PDE) catalytic domain crystal structures present in the Protein Data Bank (PDB) with a focus on PDE-ligand interactions. The consistent structural alignment of 57 PDE ligand binding site residues enables the systematic analysis of PDE-ligand Interaction FingerPrints (IFPs), the identification of subtype-specific PDE-ligand interaction features, and the classification of ligands according to their binding modes. We illustrate how systematic mining of this phosphodiesterase structure and ligand interaction annotated (PDEStrIAn) database provides new insights into how conserved and selective PDE interaction hot spots can accommodate the large diversity of chemical scaffolds in PDE ligands. A substructure analysis of the co-crystalized PDE ligands in combination with those in the ChEMBL database provides a toolbox for scaffold hopping and ligand design. These analyses lead to an improved understanding of the structural requirements of PDE binding that will be useful in future drug discovery studies.</p>

Seed mix design and floral resources drive multi-trophic interactions in prairie restoration

<ol> <li>Ecological restoration often targets plant community recovery, but restoration success may depend on the recovery of a complex web of biotic interactions to maintain biodiversity and promote ecosystem services. Specifically, management that drives resource availability, such as seeding richness and provenance, may alter species interactions across multiple trophic levels. Using experimentally seeded prairies, we examine three key groups – plants, pollinators, and goldenrod crab spiders (<em>Misumena vatia</em>, predators of pollinators) – to understand the effects of species richness and admixture seed sourcing of restoration seed mixtures on multi-trophic interactions.</li> <li>Working with prairie plants, we experimentally manipulated seed mix richness and the number of seed source regions (single-source region or admixture seed sourcing). In each experimental prairie, we surveyed floral abundance and richness, pollinator visitation, and plant-<em>M. vatia</em> interactions.</li> <li>A high-richness seed mix increased floral abundance when seeds were sourced from a single geographic region, and floral abundance strongly increased pollinator visitation, <em>M. vatia</em> abundance, and prey capture. Seeding richness and admixture seed sourcing of the seed mixture did not affect floral species richness, but floral species richness increased pollinator visitation.</li> <li>Pollinators interacted with different floral communities across seeding treatments, indicating a shift in visited floral species with restoration practices.</li> <li> <em>Synthesis and applications</em>. Long-term success in prairie restoration requires the restoration of plant-arthropod interactions. We provide evidence that seed mix richness and admixture seed sourcing affect arthropod floral associations, but effective restoration of plant-arthropod interactions should consider total floral resource availability. Incorporating a food web perspective in restoration will strengthen approaches to whole ecosystem restoration.</li> </ol>

Designing a Synthetic Microbial Community through Genome Metabolic Modeling to enhance Plant-Microbe Interaction

<p>Supplementary data 1 -&nbsp;<strong>Reconstructed&nbsp; genome-scale metabolic networks from MAGs and Hosts</strong></p> <p>Supplementary data 2&nbsp;- P<strong>lant growth-promoting traits among members of the minimal community</strong></p> <p>&nbsp;</p> <p>Manipulating the rhizosphere microbial community through beneficial microorganism inoculation has gained interest in improving crop productivity and stress resistance. Synthetic microbial communities, known as SynCom, mimic natural microbial compositions while reducing the number of components. However, achieving this goal requires a comprehensive understanding of natural microbial communities and a careful selection of compatible microorganisms with colonization traits, which still pose challenges. In this study, we employed an <em>in-silico</em> approach using genome metabolic modeling to design a synthetic microbial community aimed at improving the yield of important crop plants. We used a targeted approach to select a minimal community (MinCom) encompassing essential compounds for microbial metabolism and compounds relevant to plant interactions. This resulted in a reduction of the initial community size by approximately 4.5-fold. Notably, the MinCom retained crucial genes associated with essential plant growth-promoting traits, such as iron acquisition, EPS production, potassium solubilization, nitrogen fixation, GABA production, and IAA-related tryptophan metabolism. Furthermore, our selection process for the SymCom, based on a comprehensive understanding of microbe-microbe-plant interactions, yielded a set of six hub species that displayed notable taxonomic novelty, including members of the Eremiobacterota and Verrucomicrobiota phyla. Our study contributes to the growing body of research on synthetic microbial communities and their potential to enhance agricultural practices. The insights gained from our in-silico approach and the selection of hub species pave the way for further investigations into the development of tailored microbial communities that can optimize crop productivity and improve stress resilience in agricultural systems.</p>

Data from: Sampling beetle communities: trap design interacts with weather and species traits to bias capture rates

<p>Globally, many insect populations are declining, prompting calls for action. Yet these findings have also prompted discussion about sampling methods and interpretation of long-term datasets. As insect monitoring and research efforts increase, it is critical to quantify the effectiveness of sampling methods. This is especially true if sampling biases of different methods covary with climate, which is also changing over time. We assess the effectiveness of two types of flight intercept traps commonly used for beetles, a diverse insect group responsible for numerous ecosystem services, under different climatic conditions in Norwegian boreal forest. One of these trap designs includes a device to prevent rainwater from entering the collection vial, diluting preservatives and flushing out beetles. This design is compared to a standard trap. We ask how beetle capture rates vary between these traps, and how these differences vary based on precipitation levels and beetle body size, an important species trait. Bayesian mixed models reveal that the standard and modified traps differ in their beetle capture rates, but that the magnitude and direction of these differences change with precipitation levels and beetle body size. At low rainfall levels standard traps catch more beetles, but as precipitation increases the catch rates of modified traps overtake those of standard traps. This effect is most pronounced for large-bodied beetles. Sampling methods are known to differ in their effectiveness. Here, we present evidence for a less well-known but likely common phenomenon - an interaction between climate and sampling, such that relative effectiveness of trap types for beetle sampling differs depending on precipitation levels and species traits. This highlights a challenge for long-term monitoring programs, where both climate and insect populations are changing. Sampling methods should be sought that eliminate climate interactions, any biases should be quantified, and all insect datasets should include detailed methodological metadata.</p>

Knowledge of population demographics is important for species management but can be challenging in low-density, wide-ranging species. Population monitoring of the endangered Sonoran pronghorn (Antilocapra americana sonoriensis) is critical for assessing the success of recovery efforts, and noninvasive DNA sampling (NDS) could be more cost-effective and less intrusive than traditional methods. We evaluated faecal pellet deposition rates and faecal DNA degradation rates to maximize sampling efficiency for DNA-based mark–recapture analyses. Deposition data were collected at five watering holes using sampling intervals of 1–7 days and averaged one pellet pile per pronghorn per day. To evaluate nuclear DNA (nDNA) degradation, 20 faecal samples were exposed to local environmental conditions and sampled at eight time points from one to 124 days. Average amplification success rates for six nDNA microsatellite loci were 81% for samples on day one, 63% by day seven, 2% by day 14 and 0% by day 60. We evaluated the efficiency of different sampling intervals (1–10 days) by estimating the number of successful samples, success rate of individual identification and laboratory costs per successful sample. Cost per successful sample increased and success and efficiency declined as the sampling interval increased. Results indicate NDS of faecal pellets is a feasible method for individual identification, population estimation and demographic monitoring of Sonoran pronghorn. We recommend collecting samples &gt;7 days old and estimate that a sampling interval of 4–7 days in summer conditions (i.e. extreme heat and exposure to UV light) will achieve desired sample sizes for mark–recapture analysis while also maximizing efficiency.
