Large-scale eDNA metabarcoding survey reveals marine biogeographic break and transitions over tropical north-western Australia

<p><b>Aim:</b> Environmental DNA (eDNA) metabarcoding has demonstrated its applicability as a highly sensitive biomonitoring tool across small spatial and temporal scales in marine ecosystems. However, it has rarely been tested across large spatial scales, or biogeographical barriers. Here, we scale up marine eDNA metabarcoding, test its ability to detect a major marine biogeographic break, and evaluate its use as a regional biomonitoring tool in Australia.</p> <p><b>Location:</b> North-western Australia (NWA)</p> <p><b>Methods:</b> We applied metabarcoding assays targeting the mitochondrial 16S rRNA and CO1 genes to 284 surface seawater eDNA samples collected from 71 mid-shelf, inshore, coastal and nearshore estuarine sites over 700 km of the NWA coastline.</p> <p><b>Results:</b> Metabarcoding detected a wide range of bony fish (404 taxa), elasmobranchs (44) and aquatic reptiles (5). We detected bioregional and depth differentiation within inshore bony fish communities. These findings support the presence of a marine biogeographic break, which is purported to occur in the vicinity of Cape Leveque, demarcating the border between the Kimberley and Canning bioregions. Inshore bony fish and elasmobranch communities, as well as coastal bony assemblages, were additionally found to differ between the South and North Kimberley regions <span><span>suggesting</span></span> previously unrecognised subregional differentiation among these taxa. The overall compositional data has been used to update distribution information for a number of endangered, elusive and data-deficient taxa, including sawfish (family: Pristidae), northern river shark (<i>Glyphis garricki</i>) and wedgefish (genus: <i>Rhynchobatus</i>).</p> <p><b>Main conclusions</b>: eDNA metabarcoding demonstrated a high level of sensitivity that was able to discern fine-scale patterns across the large-scale, remote and oceanographically complex region of North-western Australia. Importantly, this study highlights the potential of integrating broad-scale eDNA metabarcoding alongside other baseline surveys and long-term monitoring approaches, which are crucial for the sustainable management and conservation of marine biodiversity in this unique marine region.</p>

Household Survey - Impacts of large-scale land acquisitions on smallholder agriculture and livelihoods in Tanzania

<p><strong>** Article &amp; Dataset Currently Under Review **</strong></p> <p><strong>Dataset Overview</strong></p> <p>Our household dataset&nbsp;is associated with a pre-print article &quot;Impacts of large-scale land acquisitions on smallholder agriculture and livelihoods in Tanzania&quot;. The household survey is designed for the purposes of policy evaluation with selection of households based on proximity to large-scale land acquisitions (treatment) and a set of households in similar socio-ecological contexts with no association to large-scale land acquisitions (control).&nbsp;Households were selected as&nbsp;a random sample in 35 villages surrounding LSLAs who provided responses to a questionnaire covering household income, assets, farming practices, health, food-security, and energy-use.&nbsp;</p> <p>Two datasets are provided. First,&nbsp;the &quot;hh_dataset_rep.csv&quot; providing household responses for variables used in this study. Second, the &quot;hh_crops_rep.csv&quot; provides detail on crops cultivated by each household, self-reported yields and farm-gate prices. Each variable is described in the &quot;variable_descriptoin.xlsx&quot;. In addition to the datasets, we provide replication code for this study &quot;lsla_mechanisms_rep.Rmd&quot; as an R-Markdown file.</p> <p><strong>Article Abstract</strong></p> <p>Improving agricultural productivity is a major sustainability challenge of the 21<sup>st</sup> century. Large-scale land acquisitions (LSLAs) have important effects on both well-being and the environment in the Global South, but their impacts on agricultural productivity and subsequent effects on farm incomes or food-security are under-investigated. Prior studies lack data or methods to investigate the mechanistic nature of household change in agricultural practices that may vary due to LSLA conditions. To overcome this challenge, we use a novel household dataset and a quasi-experimental design to estimate household level changes in agricultural value driven by LSLAs in Tanzania. In addition, we use a causal mediation analysis to assess how contract farming arrangements, land loss, and adoption of new farming technologies around LSLAs influence agricultural productivity. We find that households near LSLAs produced 19.2% (95% CI: 3.5 &ndash; 37.2%) higher agricultural value, primarily due to increased crop prices and farmer selection of high-value crops. Importantly, effect sizes are positively and negatively mediated by different mechanisms. The presence of contract farming explains 18.1% (95% CI: 0.56%, 47%) of the effect size in agricultural value, whereas land loss reduces agricultural value by 26.8% (95% CI: -71.3%, -4.0%). We also estimate whether improvements in food-security and household incomes occur in proximity to LSLAs, as anticipated with higher agricultural value. However, we do not find increases in agricultural income and food security, which may be due to higher crop prices in proximity to LSLAs. Our results stand in contrast to assumptions that technological spillovers occur through LSLAs and are principal drivers of agrarian change, holding important implications for agricultural transformations. Instead access to output markets through contract farming enables greater agricultural value whereas land loss negatively affects the agricultural value of households. Governance strategies should focus on limiting negative impacts related to the loss of smallholder land rights enabling greater access to contract farming.</p> <p>&nbsp;</p>

A large-scale serological survey in pets from October 2020 through June 2021 in France shows significantly higher exposure to SARS-CoV-2 in cats

<p>Severe acute respiratory syndrome coronavirus 2 (SARS-CoV-2) can infect many animals, including pets such as dogs and cats. Many studies have documented infection in companion animals by bio-molecular and serological methods. However, only a few have compared seroprevalence in cats and dogs from the general population, and these studies were limited by small sample sizes and collections over short periods. Our goal was to obtain a more accurate evaluation of seroprevalence in companion animals in France and to determine whether cats and dogs differ in their exposure to SARS-CoV-2. For this purpose, we conducted an extensive SARS-CoV-2 serological survey of 2036 cats and 3577 dogs sampled by veterinarians during medical examinations in clinics throughout France. Sampling was carried out from October 2020 through June 2021, a period encompassing the second and third waves of SARS-CoV-2 infections in humans in the country. Using a microsphere immunoassay targeting receptor binding domain and trimeric spike protein, we found 7.1% seroprevalence in pets, in a subset of 308 seropositive samples, 26.3% had neutralizing antibodies. We found that cats were significantly more likely to test positive than dogs, with seropositivity rates of 9.3% and 5.9% in cats and dogs, respectively. Finally, data for both species showed that seroprevalence was lower in older animals and was not associated with the date of sampling or the sex of the animal. Our results show that cats are significantly more sensitive to SARS-CoV-2 than dogs, in line with experimental studies showing that cats are more susceptible than dogs. This study reinforces that pets are commonly infected or exposed to SARS-CoV-2, emphasizing the importance of a One-Health approach to the SARS-CoV-2 pandemic and raising the question of vaccination of companion animals in close contact with humans.</p>
