Divergent selection in low recombination regions shapes the genomic islands in two incipient shorebird species
<p>Divergent selection in the face of gene <span>flow is usually associated with</span> a heterogeneous genomic landscape of divergence in nascent species pairs. However, multiple factors, such as divergent selection and local recombination rate variation, can influence the formation of these genomic island. This conundrum can be solved through examination of the genomic landscapes of species pairs that are still in the early stages of evolution. In this study, population genomics analyses were undertaken using a wide range of sampling and whole-genome resequencing data from 96 unrelated individuals of Kentish plover (<em>Charadrius alexandrinus</em>) and white-faced plover (<em>C. dealbatus</em>). We suggest that the two species exhibit varying levels of population admixture along the Chinese coast and on Taiwan Island<span>.</span> <span>Genome-wide analyses for introgression indicate that ancient introgression had occurred in Taiwan population, and recurrent gene flow is still ongoing in mainland coastal populations</span>. Furthermore, we identified a few genomic regions with significant levels of interspecific differentiation and local recombination suppression, which<span> contain several genes potentially associated with disease resistance, coloration, and regulation of plumage moulting, thus may be connected to the phenotypic and ecological divergence of</span> the two nascent species<span>. Overall, our findings suggest that divergent selection in low recombination regions may be the main force in shaping the genomic islands in two incipient shorebird species.</span></p>

Dataset from: Distinct patterns of genetic variation at low-recombining genomic regions represent haplotype structure
<p>Genetic variation of the entire genome represents population structure, yet individual loci can show distinct patterns. Such deviations identified through genome scans have often been attributed to effects of selection instead of randomness. This interpretation assumes that long enough genomic intervals average out randomness in underlying genealogies, which represent local genetic ancestries. However, an alternative explanation to distinct patterns has not been fully addressed: too few genealogies to average out the effect of randomness. Specifically, distinct patterns of genetic variation may be due to reduced local recombination rate, which<br>reduces the number of genealogies in a genomic window. Here, we associate distinct patterns of local genetic variation with reduced recombination rates in a songbird, the Eurasian blackcap (<em>Sylvia atricapilla</em>), using genome sequences and recombination maps. We find that distinct patterns of local genetic variation reflect haplotype structure at low-recombining regions either shared in most populations or found only in a few populations. At the former species-wide low-recombining regions, genetic variation depicts conspicuous haplotypes segregating in multiple populations. At the latter population-specific low-recombining regions, genetic variation represents variance among cryptic haplotypes within the low-recombining populations. With simulations, we confirm that these distinct patterns of haplotype structure evolve due<br>to reduced recombination rate, on which the effects of selection can be overlaid. Our results highlight that distinct patterns of genetic variation can emerge through evolution of reduced local recombination rate. Recombination landscape as an evolvable trait therefore plays an important role determining the heterogeneous distribution of genetic variation along the genome.</p>

Recombination processes in intrinsic and p-doped low-threshold 1.3 µm InAs-based quantum dot lasers on silicon
<p>Data for the paper with the following abstract.</p> <p>On-chip lasers are a key component for the realization of silicon photonics. The performance of silicon-based quantum dot (QD) devices is approaching equivalent QDs on native substrates. To drive forward design optimization we investigated the temperature and pressure dependence of intrinsic and modulation p-doped 1.3 μm InAs dot-in-well (DWELL) laser diodes on on-axis silicon substrates for comparison with devices on GaAs substrates. The silicon-based devices demonstrated low room temperature (RT) threshold current densities (<em>Jth</em>) of 192 Acm-2 (538 Acm-2) intrinsic (p-doped). Intrinsic devices exhibited temperature stable operation from 170-200 K. Above this, <em>Jth</em> increased more rapidly due to increased non-radiative recombination. P-doping increased the temperature at which <em>Jth(T)</em> started to increase to 300 K with a temperature insensitive region close to RT, but with a higher <em>Jth</em>. A strong correlation was found between the temperature dependence of gain spectrum broadening and the radiative component of threshold <em>Jrad(T)</em>. At low temperature this is consistent with strong inhomogeneous broadening of the carrier distribution, which is more pronounced in the p-doped devices. At higher temperatures <em>Jth</em> increases due to homogeneous thermal broadening coupled with non-radiative recombination. Hydrostatic pressure investigations indicate that while defect-related recombination dominates, radiative and Auger recombination also contribute to <em>Jth</em>.</p>
