Adipose tissue plasticity in pheochromocytoma patients reveals a key role of the splicing machinery in human adipose browning

RNA-sequencing counts data from omental adipose tissue from control individuals (C1-3) and patients with pheochromocytoma (P1-4) for whole genes (genes-counts.tsv) and individual isoforms (isoform-counts.tsv). Additional details regarding recruited individuals are available in the associated manuscript.

Tissue fragments (~150 mg) of adipose biopsies from controls and pheochromocytoma patients were homogenized using a metal bead-based mechanical procedure in a TissueLyser® (QIAGEN, Düsseldorf, Germany). Total RNA was isolated from tissue homogenates using a NucleoSpin® RNA kit (Macherey-Nagel, Dueren, Germany) following the manufacturer’s protocol. mRNA was purified from 2 μg of total RNA using oligo-dT beads; it was then fragmented, retrotranscribed with random primers, and subjected to second-strand synthesis to create double-stranded cDNA fragments. Adaptor ligation, purification of 200-base pair cDNA fragments, amplification of the purified fragments, and library preparation were performed as previously reported by our laboratory. Before sequencing, the RNA integrity number (RIN) of each sample was determined using an Agilent Bioanalyzer 2100; samples with RIN ≥ 7.5 were used for RNA-sequencing. The cDNA library quality and quantity were further analyzed as previously described. Libraries yielding satisfactory results were sequenced on an Illumina HiSeq 2000 sequencer (DNAvision, Charleroi, Belgium). The average reads per sample was 45 million; this level of coverage was previously shown to provide sufficient sequencing depth for gene expression quantification and transcript detection. Quality control of reads was performed using FastQC (version 0.11.8; bioinformatics.babraham.ac.uk/projects/fastqc). Gene expression was quantified using Salmon version 1.1.0 with the additional parameters “– seqBias – gcBias – validateMappings”. GENCODE version 31 (GRCh38.p12) was used as the reference genome and indexed using default parameters; this resulted in 175,775 transcripts corresponding to 35,183 genes.

Data from: Tissue-specific O-GlcNAcylation profiling identifies substrates in translational machinery in the Drosophila mushroom body contributing to olfactory learning

O-GlcNAcylation is a dynamic post-translational modification that diversifies the proteome. Its dysregulation is associated with neurological disorders that impair cognitive function, and yet identification of phenotype-relevant candidate substrates in a brain-region-specific manner remains unfeasible. By combining an O-GlcNAc binding activity derived from Clostridium perfringens OGA (CpOGA) with TurboID proximity labeling in Drosophila, we developed an O-GlcNAcylation profiling tool that translates O-GlcNAc modification into biotin conjugation for tissue-specific candidate substrates enrichment. We mapped the O-GlcNAc interactome in major brain regions of Drosophila and found that components of the translational machinery, particularly ribosomal subunits, were abundantly O-GlcNAcylated in the mushroom body of Drosophila brain. Hypo-O-GlcNAcylation induced by ectopic expression of active CpOGA in the mushroom body decreased local translational activity, leading to olfactory learning deficits that could be rescued by dMyc overexpression-induced increase of protein synthesis. Our study provides a useful tool for future dissection of tissue-specific functions of O-GlcNAcylation in Drosophila and suggests a possibility that O-GlcNAcylation impacts cognitive function via regulating regional translational activity in the brain.

Cytoplasmic components of the machinery mediating telomere-led rapid chromosome movements in mouse meiosis

Telomere-led rapid chromosome movements (RPMs) are a prominent characteristic of chromosome dynamics during meiosis. Although of crucial importance in maintaining germ cell integrity, the extranuclear portion of the machinery supporting RPMs in mammals is poorly understood. Using an unbiased proteomic approach to identify motor proteins associated to microtubules in mouse meiotic cells, complemented with co-immunoprecipitation confirmation, we uncovered kinesins as candidate of the machinery mediating RPMs in mouse spermatocytes. Further biochemical, microscopy, and functional analysis shows that KIF5B and KIF2B interact with KASH5 and act as motor proteins mediating the LINC complex-microtubule interactions. Our results show that member of the kinesin family of molecular motors act as novel critical modules of the machinery promoting complex dynamic chromosomes in mammals.

Niche differentiation and evolution of the wood decay machinery in the invasive fungus Serpula lacrymans

Ecological niche breadth and the mechanisms facilitating its evolution are fundamental to understanding adaptation to changing environments, persistence of generalist and specialist lineages and the formation of new species. Woody substrates are structurally complex resources utilized by organisms with specialized decay machinery. Wood-decaying fungi represent ideal model systems to study evolution of niche breadth, as they vary greatly in their host range and preferred decay stage of the substrate. In order to dissect the genetic basis for niche specialization in the invasive brown rot fungus Serpula lacrymans, we used phenotyping and integrative analysis of phylogenomic and transcriptomic data to compare this species to wild relatives in the Serpulaceae with a range of specialist to generalist decay strategies. Our results indicate specialist species have rewired regulatory networks active during wood decay towards decreased reliance on enzymatic machinery, and therefore nitrogen-intensive decay components. This shift was likely accompanied with adaptation to a narrow tree line habitat and switch to a pioneer decomposer strategy, both requiring rapid colonization of a nitrogen-limited substrate. Among substrate specialists with narrow niches, we also found evidence for pathways facilitating reversal to generalism, highlighting how evolution may move along different axes of niche space.
