The FAIR-Device - a non-lethal and generalist semi-automatic Malaise trap for insect biodiversity monitoring: Proof of concept - Supplementary Material

<h3>Abstract</h3> <p>Field monitoring plays a crucial role in understanding insect dynamics within ecosystems. It facilitates pest distribution assessment, control measure evaluation, and prediction of pest outbreaks. Additionally, it provides important information on bioindicators with which the state of biodiversity and ecological integrity in specific habitats and ecosystems can be accurately assessed. However, traditional monitoring systems can present various difficulties, leading to a limited temporal and spatial resolution of the obtained information. Despite recent advancements in automatic insect monitoring traps, also called e-traps, most of these systems focus exclusively on studying agricultural pests, rendering them unsuitable for monitoring diverse insect populations. To address this issue, we introduce the Field Automatic Insect Recognition (FAIR)-Device, a novel non-lethal field tool that relies on semi-automatic image capture and species identification using artificial intelligence via the iNaturalist platform. Our objective was to develop an automatic, cost-effective, and non-specific monitoring solution capable of providing high-resolution data for assessing insect diversity. During a 26-day proof-of-concept evaluation, the FAIR-Device recorded 24.8 GB of video, identifying 431 individuals from 9 orders, 50 families, and 69 genera. While improvements are possible, our device demonstrated potential as a cost-effective, non-lethal tool for monitoring insect biodiversity. Looking ahead, we envision new monitoring systems such as e-traps as valuable tools for real-time insect monitoring, offering unprecedented insights for ecological research and agricultural practices.</p> <h3>Description of the data and file structure</h3> <p>This repository complements the publication&nbsp;<a href="https://www.biorxiv.org/content/10.1101/2024.03.22.586299v2" target="_blank" rel="noopener">"The FAIR-Device - a non-lethal and generalist semi-automatic Malaise trap for insect biodiversity monitoring: Proof of concept".</a> It contains the result data from the proof of concept field test of V1.0 of the FAIR-Device, conducted between July and August 2021 at the Th&uuml;nen Institute of Agricultural Technology in Braunschweig. Uganda Malaise trapping 2014–2015 background data

<p>This dataset contains the background data to the Uganda Malaise trapping 2014 &ndash; 2015. We trapped flying insects for a year in tropical forest in Kibale National Park. The sampling itself is described separately, in the <a href="https://doi.org/10.1098/rsos.190913">associated paper</a>. This dataset contains background data such as the weather, vegetation around our traps, maps and descriptions of the trap sites, and data on the 876 insect samples. It also contains the scripts used to process and clean up the data.</p> <p>The seven files in folder &quot;1 Processed data&quot; will usually be of the greatest interest. They contain ready-to-use data on GPS tracks and waypoints, vegetation, weather, trap sites and samples.</p>

Malaise-trap metabarcoding dataset from temperate-zone forest Oregon, USA

<p>DNA-based biodiversity surveys involve collecting physical samples from survey sites and assaying the contents in the laboratory to detect species via their diagnostic DNA sequences. DNA-based surveys are increasingly being adopted for biodiversity monitoring and decision-making. The most commonly employed method is metabarcoding, which combines PCR with high-throughput DNA sequencing to amplify and then read `DNA barcode' sequences. This process generates count data indicating the number of times each DNA barcode was read. However, DNA-based data are noisy and error-prone, with several sources of variation. In this paper, we present a unifying modelling framework for DNA-based survey data, <strong>eDNAPlus</strong>, for the first time simultaneously allowing for key sources of variation, error and noise in the data-generating process. As we discuss, metabarcoding data alone cannot be used to estimate the species-specific amount of DNA present, or DNA concentration, at surveyed sites. Instead, we estimate changes in DNA biomass within species, across sites, and link those changes to environmental covariates, while accounting for between-species and between-sites correlation. Inference is performed using MCMC, where we employ Gibbs or Metropolis-Hastings updates with Laplace approximations. We further implement a re-parameterisation scheme, appropriate for crossed-effects models, leading to improved mixing, and an adaptive approach for updating latent variables, which reduces computation time. We discuss study design and present theoretical and simulation results to guide decisions on replication at different survey stages and on the use of quality control methods. Finally, we demonstrate the new framework on a dataset of Malaise-trap samples. Specifically, we quantify the effects of elevation and distance-to-road on each species, infer species correlations, and produce maps identifying areas of high biodiversity and species DNA biomass, which can be used to rank areas by conservation value. We also estimate the level of noise between sites and within sample replicates, and the probabilities of error at the PCR stage, which are found to be close to zero for most species considered, validating the employed laboratory processing.</p>
