Dataset: Effective T-matrix of a cylinder filled with a random 2D particulate
<p>This data is the one used in the paper "Effective T-matrix of a cylinder filled with a random 2D particulate", currently submitted to the Proceedings A of the Royal Society. A preprint version of this paper can be found at: https://arxiv.org/abs/2308.13338</p> <p>This dataset contains the numerically computed effective T-matrix of a cylinder filled with a random 2D particulate. Since the T-matrix is diagonal, only the diagonal elements T_n are computed. Values of T_n are provided for various set of parameters (frequency, particle type and volume fraction). Furthermore, for each set of parameters, T_n is computed with three different methods:</p> <p>1) The Monte Carlo method (MC), which requires computing the scattered field for several configurations of particles.</p> <p>2) The Effective Waves Method (EWM), based on results on random particulate materials. It provides a formula of the effective T-matrix with an effective wavenumber.</p> <p>3) A simplified version of the EWM when only monopole scattering is accounted for (EWM-MA). </p> <p>This dataset includes the following files: metadata_MC.csv and per each parameter one csv file with data records. The notations used in the headers of the files MCx.csv are described in the file header_notations.pdf.</p>
Effect of older age and/or ACL injury on the dose–response relationship between ambulatory load magnitude and immediate load-induced change in serum cartilage oligomeric matrix protein
<p>The data presented here was used in the models in the pulication doi <a title="Persistent link using digital object identifier" href="https://doi.org/10.1016/j.jshs.2024.100993" target="_blank" rel="noreferrer noopener"><span><span>https://doi.org/10.1016/j.jshs.2024.100993</span></span></a>.</p> <p>The purpose of this study was to assess the influence of age, anterior cruciate ligament (ACL) injury, and sex on resting sCOMP concentration, on the immediate load-induced sCOMP kinetics after a 30-minute treadmill walking stress, and on the dose-response relationship between ambulatory load magnitude and the load-induced sCOMP change.</p> <p>Overall, data of 85 participants in four groups (20–30 years healthy, HEA<sub>20–30</sub>, n=24; 20–30 years ACL-injured, ACL<sub>20–30</sub>, n=23; 40–60 years healthy, HEA<sub>40–60</sub>, n=23; 40–60 years ACL-injured, ACL<sub>40–60</sub>, n=15) were included in this dataset. ACL injured participants suffered from an ACL injury 2-10 years prior to inclusion. The dateaset includes, patient data and serum cartilage oligomeric matrix protein (sCOMP) concentration measured on three testdays (m1, m2, m3) immediately before (t0) and immediately after 30 minutes of treadmill walking (t1) where the ambulatory loads were 80% bodyweight (BW), 100% BW or 120% BW (block randomized order). Data from: Sorting states of environmental DNA: Effects of isolation method and water matrix on recovery of membrane-bound, dissolved, and adsorbed states of eDNA
<p>Environmental DNA (eDNA) once shed can exist in numerous states with varying behaviors including degradation rates and transport potential. In this study we consider three states of eDNA: 1) a membrane-bound state referring to DNA enveloped in a cellular or organellar membrane, 2) a dissolved state defined as the extracellular DNA molecule in the environment without any interaction with other particles, and 3) an adsorbed state defined as extracellular DNA adsorbed to a particle surface in the environment. Capturing, isolating, and analyzing a target state of eDNA provides utility for better interpretation of eDNA degradation rates and transport potential. While methods for separating different states of DNA have been developed, they remain poorly evaluated due to the lack of state-controlled experimentation. We evaluated the methods for separating states of eDNA from a single sample by spiking DNA from three different species to represent the three states of eDNA as state-specific controls. We used chicken DNA to represent the dissolved state, cultured mouse cells for the membrane-bound state, and salmon DNA adsorbed to clay particles as the adsorbed state. We performed the separation in three water matrices, two environmental and one synthetic, spiked with the three eDNA states. The membrane-bound state was the only state that was isolated with minimal contamination from non-target states. The membrane-bound state also had the highest recovery (54.11 ± 19.24 %), followed by the adsorbed state (5.08 ± 2.28 %), and the dissolved state had the lowest total recovery (2.21 ± 2.36 %). This study highlights the potential to sort the states of eDNA from a single sample and independently analyze them for more informed biodiversity assessments. However, further method development is needed to improve recovery and reduce cross-contamination.</p>

Data from: Effect of the landscape matrix on gene flow in a coastal amphibian metapopulation
Functional connectivity is crucial for the persistence of a metapopulation, because migration among subpopulations enables recolonization and counteracts genetic drift, which is especially important in small subpopulations. We studied the degree and drivers of connectivity among occupied patches of a coastal dune metapopulation of the Natterjack Toad (Epidalea calamita Laurenti), on the basis of microsatellite variation. As spatial landscape heterogeneity is expected to influence dispersal and genetic structure, we analyzed which landscape features affect functional connectivity and to what extent. Sixty different landscape resistance scenarios as well as the isolation-by-distance model were compared using two landscape genetics approaches. We identified three subpopulations with unidirectional levels of gene flow among the two most geographically separated subpopulations, while inferred gene flow into the geographically intermediate subpopulation was limited. Urbanization and vegetation height negatively affected connectivity. Low estimates of genetic diversity and effective population size indicate that conservation measures in the smallest and most isolated subpopulation are required.
Data from: Examining the full effects of landscape heterogeneity on spatial genetic variation: a multiple matrix regression approach for quantifying geographic and ecological isolation
Understanding the effects of landscape heterogeneity on spatial genetic variation is a primary goal of landscape genetics. Ecological and geographic variables can contribute to genetic structure through geographic isolation, in which geographic barriers and distances restrict gene flow, and ecological isolation, in which gene flow among populations inhabiting different environments is limited by selection against dispersers moving between them. Although methods have been developed to study geographic isolation in detail, ecological isolation has received much less attention, partly because disentangling the effects of these mechanisms is inherently difficult. Here, I describe a novel approach for quantifying the effects of geographic and ecological isolation using multiple matrix regression with randomization. I explored the parameter space over which this method is effective using a series of individual-based simulations and found that it accurately describes the effects of geographic and ecological isolation over a wide range of conditions. I also applied this method to a set of real-world datasets to show that ecological isolation is an often overlooked but important contributor to patterns of spatial genetic variation and to demonstrate how this analysis can provide new insights into how landscapes contribute to the evolution of genetic variation in nature.
The Effect of Extracellular Matrix Stiffness on Inducing Adipogenic Differentiation of ADSCs
<p>Extracellular matrix (ECM) is a critical biophysical factor in adipose-derived stem cells differentiation. However, the specific regulatory mechanisms and signaling pathways of Yes-associated protein (YAP) are unknown, though it plays a critically important role in ECM-induced differentiation. Here, we embedded ADSCs in collagen hydrogels with varying stiffness, elastic moduli, to be exact, of 61Pa, 217Pa, and 321Pa. The expression of adipogenic-specific genes was highly correlated with stiffness of ECM<span>,</span> in addition, our study has found that the levels of YAP phosphorylation were significantly altered on the 9th day after stimulation with ECM stiffness. Staining of lipid droplets with BODIPY indicates that accumulation of lipid droplets depended on hydrogel stiffness; the most pronounced accumulation was registered in 321Pa hydrogels. By inhibiting the YAP signaling pathway, we found that lipid droplet accumulation increased; thus, inhibition of YAP signaling increased YAP phosphorylation in the cytoplasm, thereby promoting accumulation of lipid droplets. In conclusion, YAP played a crucial role in regulating ECM stiffness-induced adipogenic differentiation. Adipose stem cells are differentiated in a microenvironment that offers new insights into their differentiation process. </p>
