The Fungal Endophyte Epichloë festucae var. lolii Plays a Limited Role in Mediating Crown Rust Severity in Perennial Ryegrass

<p>Perennial ryegrass (Lolium perenne L.) is an important turf and forage species that often becomes infected with Puccinia coronata f. sp. lolii, the causal pathogen of crown rust. Disease control through clavicipitaceous endophytes has been proposed as a potential biocontrol. Two field experiments were designed to determine the influence of native Epichloë endophyte infection on natural rust development across a diverse panel of perennial ryegrass germplasm. Experiment 1 used an isogenic population design in which infected (E+) or endophyte-free (E−) clonal plants were nested within 14 perennial ryegrass entries. Experiment 2 consisted of isofrequent E+ and E− progeny from isogenic parents. Results showed the endophyte had no consistent main effect on crown rust severity across or within entries; however, several isogenic host pairs did show either favorable or antagonistic effects. Despite these sporadic effects, no differences were found between isofrequent family pairs, indicating the presence of a host  endophyte interaction. Genotypic and phenotypic data revealed that endophyte isolates were similar within entry, indicating that host genotype could be responsible for the highly specific endophyte effect on crown rust. The preponderance of host resistance in mediating rust severity was supported by large broad (&gt;.75) and narrow-sense (.76) heritability estimates. These findings support the conclusion that endophyte infection does not play a substantial role in mediating crown rust severity on a population scale in perennial ryegrass.</p>

Data from: Population structure, genetic variation and linkage disequilibrium in perennial ryegrass populations divergently selected for freezing tolerance

Low temperature is one of the abiotic stresses seriously affecting the growth of perennial ryegrass (Lolium perenne L. Understanding the genetic control of freezing tolerance would aid in the development of cultivars of perennial ryegrass with improved adaptation to frost. A total number of 80 individuals (24 of High frost [HF]; 29 of Low frost [LF] and 27 of Unselected [US]) from the second generation of the two divergently selected populations and an unselected control population were genotyped using 278 genome-wide SNPs derived from Lolium perenne L. transcriptome sequence. Our studies showed that the HF and LF populations are very divergent after selection for freezing tolerance, whereas the HF and US populations are more similar. Linkage disequilibrium (LD) decay varied across the seven chromosomes and the conspicuous pattern of LD between the HF and LF population confirmed their divergence in freezing tolerance. Furthermore, two Fst outlier methods; finite island model (fdist) by LOSITAN and hierarchical structure model using ARLEQUIN detected six loci under directional selection. These outlier loci are most probably linked to genes involved in freezing tolerance, cold adaptation and abiotic stress and might be the potential marker resources for breeding perennial ryegrass cultivars with improved freezing tolerance.

Data from: Global transcriptome changes in perennial ryegrass during early infection by pink snow mould

Lack of resistance to pink snow mould (Microdochium nivale) is a major constraint for adaptation of perennial ryegrass (Lolium perenne L.) to continental regions with long-lasting snow cover at higher latitudes. Almost all investigations of genetic variation in resistance have been performed using cold acclimated plants. However, there may be variation in resistance mechanisms that are functioning independently of cold acclimation. In this study our aim was to identify candidate genes involved in such resistance mechanisms. We first characterized variation in resistance to M. nivale among non-acclimated genotypes from the Norwegian cultivar 'Fagerlin' based on relative regrowth and fungal quantification by real-time qPCR. One resistant and one susceptible genotype were selected for transcriptome analysis using paired-end sequencing by Illumina Hiseq 2000. Transcriptome profiles, GO enrichment and KEGG pathway analysis indicate that defense response related genes are differentially expressed between the resistant and the susceptible genotype. A significant up-regulation of defense related genes, as well as genes involved in cell wall cellulose metabolic processes and aryl-alcohol dehydrogenase (NADP+) activity, was observed in the resistant genotype. The candidate genes identified in this study might be potential molecular marker resources for breeding perennial ryegrass cultivars with improved resistance to pink snow mould.

Data from: Canonical correlations reveal adaptive loci and phenotypic responses to climate in perennial ryegrass

<p><span>Germplasm from perennial ryegrass (<i>Lolium perenne</i> L.) natural populations is useful for breeding because of its adaptation to a wide range of climates. Climate-adaptive genes can be detected from associations between genotype, phenotype and climate but an integrated framework for the analysis of these three sources of information is lacking.</span></p> <p><span>We used two approaches to identify adaptive loci in perennial ryegrass and their effect on phenotypic traits. First, we combined Genome-Environment Association (GEA) and GWAS analyses. Then, we implemented a new test based on a Canonical Correlation Analysis (CANCOR) to detect adaptive loci. Furthermore, we improved the previous perennial ryegrass gene set by <i>de novo</i> gene prediction and functional annotation of 39,967 genes.</span></p> <p><span>GEA-GWAS revealed eight outlier loci associated with both an environmental variable and a phenotypic trait. CANCOR retrieved 633 outlier loci associated with two climatic gradients, characterized by cold-dry vs mild-wet winter and long rainy season vs long summer, and pointed out traits putatively conferring adaptation at the extremes of these gradients. Our CANCOR test also revealed the presence of both polygenic and oligogenic climatic adaptations. Our gene annotation revealed that 374 of the CANCOR outlier loci were positioned within or close to a gene. Co-association networks of outlier loci revealed a potential utility of CANCOR for investigating the interaction of genes involved in polygenic adaptations.</span></p> <p><span>The CANCOR test provides an integrated framework to analyze adaptive genomic diversity and phenotypic responses to environmental selection pressures that could be used to facilitate the adaptation of plant species to climate change.</span></p>

Predictive ability of perennial ryegrass spaced-plant nurseries for turfgrass and seed production swards in Minnesota

<p>Turf-type perennial ryegrass (<i>Lolium perenne</i> L.) success depends both on adequate turfgrass quality and economic seed yield. In most breeding programs, spaced plants are the initial unit of selection in which observations of related individuals dictate selections of superior germplasm for further testing. As such, spaced plants must be predictive of both seed production and turfgrass growing environments. This study investigated the effectiveness of both standard (3 plants m-2) and competitive (23 plants m-2) spaced-plant nurseries as selection environments with respect to two sward environments as well as employed a novel image analysis technique for several key traits. Seed production, turfgrass, and the two spaced-plant growing environments were tested at two locations in Minnesota. Turfgrass quality traits were measured in 2017 and 2018 and seed production traits were measured in 2018. Automated image analysis was able to predict the traditional visual scoring values at both locations for crown rust severity (rp &gt; 0.79, P &lt; 0.001), winter injury (rp &gt; 0.89, P &lt; 0.001), and texture (rp &gt; 0.88, P &lt; 0.001). Increasing competition in between spaced plants altered plant phenotype and improved accuracy for vegetative biomass, crown rust severity, seed yield, and at one location, turfgrass quality. There was no benefit of increasing competition for several traits such as genetic color, fertile tillers, and spikelet number. While the competitive design was not useful for all traits, from a feasibility standpoint the competitive design took up less space and often made measurements and observations much easier for bunch-type grasses.</p>
