Liftover of Drosoophila melanogaster genotypes, DGRP sample, from dm3 to dm6 reference assembly.

Genotype data for Drosophila melanogaster DGRP collection. Variant positions relative to reference genome version dm6. Variant identifiers are in NCBI format. Processing code (including original data, reference sequences, perl scripts, etc).

The initial intention of performing this 'liftover' was to allow comparison with data from a different melanogaster sample which had been analysed against a dm6 reference assembly. At the time of writing I am not aware that a dataset like this one exists.

I've uploaded it in case it is useful to anyone in the future - and also as a trial of zenodo.

See README.txt and flylifter.sh for more info.

EEG data for generating reference rdFC patterns and sample rdFC patterns

The correlation structure embedded in scalp EEG data is explored through three representative reference rdFC patterns which can be generated from the data in referenceEEG.txt. Three sample EEG data files, each of a triplet of electrodes, serve as examples for comparison with the reference rdFC patterns.

The Lyman Alpha Reference Sample. XVI. Global 21cm HI properties of Lyman-alpha emitting galaxies.

21cm maps and spectra of galaxies in the Lyman Alpha Reference Samples (LARS and eLARS). The field of view has been tailored to show the full extent of the main SoFIA 2 detection. In each FIgure, the top left panel shows DECaLS optical composite image with HI column density contours at level $1.0\times2^n \times10^{19}\,\textrm{cm}^{-2}$, with $n=0,1,2,...,5$ overlaid. The blue solid line shows the regions with SNR>3. Contours fully included in the SNR>3 mask are shown in white, low signal-to-noise contours are shown in gray. A gray cross indicates the position of the galaxy according to optical coordinates, a synthesized beam shaped aperture centred on these coordinates was used to extract HI properties in the center. The top right panel shows column density maps with the same contours as on the previous panel overlaid. The middle left pannel shows the moment-1 map. The middle right panel shows the linewidth map. The bottom pannel shows the total 21cm spectrum (gray) and beam-extracted 21cm spectrum (black). Velocity centroids are indicated by a vertical solid line, and velocity at half width on either side of the peaks by dashed lines, in either gray or black for the total or beam extraction respectively. In the Figure for eLARS05, the object on the bottom left of the top left panel is a separate detection by SoFIA-2.

SARS-CoV-2 Viral Samples and Reference Genome for Galaxy Training Network SARS with Galaxy on AnVIL Tutorial

In the lab activity, we'll see if there are genomic differences in the collected sample compared to the original SARS-CoV-2 genome (the reference). We need three files to do this:

SARS-CoV-2_reference_genome.fasta : the reference genome

VA_sample_forward_reads.fastq.gz: 1 of 2 raw read data files

VA_sample_reverse_reads.fastq.gz: 2 of 2 raw read data files

The sample for this activity was derived from data collected at Virginia Commonwealth University in Richmond, VA. The researchers collected the sample with the goal of being able to track the spread and evolution of this virus state-wide, nationally, and internationally.
