Global flyway evolution in red knots Calidris canutus and genetic evidence for a Nearctic refugium

<p>Present-day ecology and population structure are the legacies of past climate and habitat perturbations, and this is particularly true for species that are widely distributed at high latitudes. The red knot, <em>Calidris canutus</em>, is an arctic-breeding, long-distance migratory shorebird with six recognized subspecies defined by differences in morphology, migration behavior, and annual-cycle phenology, in a global distribution thought to have arisen just since the Last Glacial Maximum (LGM). We used nextRAD sequencing of 10,881 single-nucleotide polymorphisms (SNPs) to assess the neutral genetic structure and phylogeographic history of 172 red knots representing all known global breeding populations. Using population genetics approaches, including model-based scenario-testing in an approximate Bayesian computation (ABC) framework, we infer that red knots derive from two main lineages that diverged ca. 34,000 years ago, and thus most likely persisted at the LGM in both Palearctic and Nearctic refugia, followed by at least two instances of secondary contact and admixture. Within two Beringian subspecies (<em>C. c. roselaari</em> and <em>rogersi</em>), we detected previously unknown genetic structure among sub-populations sharing a migratory flyway, reflecting additional complexity in the phylogeographic history of the region. Conversely, we found very weak genetic differentiation between two Nearctic populations (<em>rufa</em> and <em>islandica</em>) with clearly divergent migratory phenotypes and little or no apparent contact throughout the annual cycle. Together, these results suggest that relative gene flow among migratory populations reflects a complex interplay of historical, geographical, and ecological factors.</p>

Genetic evidence for post-glacial expansion from a southern refugium in the eastern moa (Emeus crassus)

Cycles of glacial expansion and contraction throughout the Pleistocene drove increases and decreases, respectively, in the geographical range and population size of many animal species. Genetic data have revealed that during glacial maxima the distribution of many Eurasian animals was restricted to small refugial areas, from which species expanded to reoccupy parts of their former range as the climate warmed. It has been suggested that the extinct eastern moa (Emeus crassus)—a large, flightless bird from New Zealand—behaved analogously during glacial maxima, possibly surviving only in a restricted area of lowland habitat in the southern South Island of New Zealand during the Last Glacial Maximum (LGM). However, previous studies have lacked the power and geographic sampling to explicitly test this hypothesis using genetic data. Here we analyse 46 ancient mitochondrial genomes from Late Pleistocene and Holocene bones of the eastern moa from across their post-LGM distribution. Our results are consistent with a post-LGM increase in the population size and genetic diversity of eastern moa. We also demonstrate that genetic diversity was higher in eastern moa from the southern extent of their range, supporting the hypothesis that they expanded from a single glacial refugium following the LGM.

Data from: A late Pleistocene marine glacial refugium in the south-west of Hainan Island, China: Phylogeographical insights from the brown alga Sargassum polycystum

Aim: Hainan Island, southern China, is characterized by rich diversity and endemism of marine organisms, yet the underpinning mechanisms and processes contributing to speciation and diversification are poorly understood. Here, the brown alga Sargassum polycystum is used as a model to identify putative marine glacial refugia and explore biogeographical patterns driven by climate change in the late Pleistocene ice ages. Location: South-East Asia. Methods: Mitochondrial cox1 and cox3 and nuclear internal transcribed spacer-2 (ITS2) were obtained from 310, 325 and 313 individuals of S. polycystum (23 localities), respectively. Phylogenetic trees (maximum likelihood and Bayesian inference) and haplotype/ribotype networks were constructed to elucidate phylogeographical patterns. Analysis of molecular variance (AMOVA), neutrality tests (Tajima's D and Fu &amp; Li's D*), current (θπ) and historical (θw) genetic diversities and extended Bayesian skyline plots (EBSP) were used to estimate historical demography. Results: The populations from the south-west of Hainan Island harboured much higher genetic diversity and unique endemism in comparison with other populations in the distribution range. Sargassum polycystum experienced relatively long-term stable population size followed by a continued period of demographic expansion in the late Pleistocene. Main conclusions: Our phylogeographical evidence revealed the existence of a previously unidentified marine refugium specific to S. polycystum in the south-west of Hainan Island, China (the Central Depression of the Yinggehai Basin), along with a possible secondary refugium around the Bali Island, Indonesia. These biogeographical findings provide important insights regarding speciation, adaptation and evolution of marine organisms in South-East Asia and the conservation of unique biodiversity under climate change.

Dataset for: Population decline in a Pleistocene refugium: stepwise, drought-related dieback of a South Australian eucalypt

<p><span>Refugia can facilitate the persistence of species through long-term environmental change, but it is not clear if Pleistocene refugia will remain functional under anthropogenic climate change. Dieback of species within refugia therefore raises concerns about their long-term persistence. Using repeat field surveys, we investigate dieback patterns of an isolated population of <em>Eucalyptus</em> <em>macrorhyncha</em> during two droughts and discuss prospects for its continued persistence in a Pleistocene refugium. We first confirm that the Clare Valley in South Australia has constituted a long-term refugium for the species, with the population being genetically highly distinct from other conspecific populations. However, the population lost &gt;40% of individuals and biomass through the two droughts, with mortality being just below 20% after the Millennium Drought (2000–2009) and almost 25% after the Big Dry (2017-2019). The best predictors of mortality differed after each drought. While the north-facing aspect of a sampling location was a significant positive predictor after both droughts, biomass density and slope were significant negative predictors only after the Millennium Drought, and distance to the north-west corner of the park, which intercepts hot, dry winds, was significant after the Big Dry only. This suggests that more marginal sites with low biomass and located on exposed, flat plateaus were more vulnerable initially, but that heat-stress was an important driver of dieback during the Big Dry. Therefore, the causative drivers of dieback may change during population decline. Regeneration occurred predominantly on southern and eastern aspects, which would receive the least solar radiation. Occurrence in a refugium did not protect this population from dieback. However, gullies with lower solar radiation are continuing to support relatively healthy, regenerating stands of red stringybark, providing hope for persistence in small pockets. Monitoring and managing these pockets during future droughts will be essential to ensure the persistence of this isolated and genetically unique population.</span></p>

Data from: Demographic history inferred from genome-wide data reveals two lineages of sheldgeese endemic to a glacial refugium in the southern Atlantic

Aim: The Malvinas/Falkland Islands (MFI) constitute the largest archipelago in the southern Atlantic, and harbour endemic lineages that presumably evolved after sea-level rise, associated with glacial periods, isolated ancestral populations. We investigate the role of the MFI in isolating populations from continental counterparts of two highly vagile species: the sheldgeese Chloephaga picta and Chloephaga rubidiceps. Location: Patagonia and the Malvinas/Falkland Islands. Methods: We sampled C. picta and C. rubidiceps on the continent and MFI. Using a reduced-representation genomic approach, we quantified the genetic differentiation between insular and continental populations of both species, and used coalescent-based analyses to model their demography. Results: The MFI harbour independently evolving lineages of C. picta and C. rubidiceps, which diverged from their continental counterparts during the Middle-Late Pleistocene and have since experienced negligible gene flow. Main conclusions: The c. 450 km that separate the archipelago from the continent are sufficient to isolate populations of these putatively highly vagile species. Ancestral lineages may have reached the MFI refugium during glacial cycles. Without conservation measures, the drastic decline of the morphologically, behaviourally and ecologically distinct continental population of C. rubidiceps, to &lt; 1000 individuals, may lead to the extinction of an independently evolving taxon.

Data from: Evolutionary reconstruction supports the presence of a Pleistocene Arctic refugium for a large mammal species

Aim: The presence of refugia in the Canadian High Arctic has been subject to debate for decades. We investigated the potential existence of Arctic refugia during the Pleistocene for a large mammal species in the Canadian Archipelago because if these refugia were present, reconsideration of the evolutionary histories of North American fauna and flora beyond the major refugia of Beringia and south of the Laurentide and Cordilleran Ice Sheets would be required. Peary caribou (Rangifer tarandus pearyi), identified as a subspecies based on morphological characteristics, inhabits the Canadian Arctic Islands and Boothia Peninsula. Previous studies demonstrated incomplete lineage sorting of mitochondrial DNA interpreted as a Beringian origin but were based on small sample sizes. Location: Canadian Arctic. Major taxa studied: Mammals: caribou (Rangifer tarandus). Methods: We used two molecular markers (microsatellites and mitochondrial DNA) and approximate Bayesian computations (ABC) testing the hypotheses of colonization out of Beringia into the Arctic Islands following the Last Glacial Maximum (LGM) or a divergence from Beringia significantly before the end of the LGM within a different refugium. Results: The coalescent-based analyses rejected a recent Beringian origin with subsequent colonization, instead supporting a divergence of Peary caribou from Beringia ~100,000 years ago linking it to the last interglacial/early Wisconsin Glacial Stage (125,000–75,000 years ago). Admixture on Banks Island with Beringian-derived barren-ground caribou is indicative of post-Pleistocene secondary contact; further supporting a divergent history of Peary caribou within a separated Arctic refugium. Main conclusions: Our results offer support for the existence of an Arctic refugium for large mammal species and add to the increasing evidence of such refugia in North America. This has significant implications on understanding the evolution and conservation of Arctic species, particularly in light of sensitivities and adaptive potential to a rapidly changing climate.

Data from: Endemic species may have complex histories: within-refugium phylogeography of an endangered Iberian vole

Glacial refugia protected and promoted biodiversity during the Pleistocene, not only at a broader scale, but also for many endemics that contracted and expanded their ranges within refugial areas. Understanding the evolutionary history of refugial endemics is especially important in the case of endangered species to recognise the origins of their genetic structure and thus produce better informed conservation practices. The Iberian Peninsula is an important European glacial refugium, rich in endemics of conservation concern, including small mammals, such as the Cabrera vole (Microtus cabrerae). This near-threatened rodent is characterised by an unusual suite of genetic, life history and ecological traits, being restricted to isolated geographic nuclei in fast-disappearing Mediterranean sub-humid herbaceous habitats. To reconstruct the evolutionary history of the Cabrera vole, we studied sequence variation at mitochondrial, autosomal and sex-linked loci, using invasive and noninvasive samples. Despite low overall mitochondrial and nuclear nucleotide diversities, we observed two main well-supported mitochondrial lineages, west and east. Phylogeographic modelling in the context of the Cabrera vole's detailed fossil record, supports a demographic scenario of isolation of two populations during the Last Glacial Maximum (LGM) from a single focus in the southern part of the Iberian Peninsula. In addition, our data suggests subsequent divergence within the east, and secondary contact and introgression of the expanding western population, during the late Holocene. This work emphasises that refugial endemics may have a phylogeographic history as rich as that of more widespread species, and conservation of such endemics includes the preservation of that genetic legacy.

Data from: Northeastern North America as a potential refugium for boreal forests in a warming climate

High precipitation in boreal northeastern North America could help forests withstand the expected temperature-driven increase in evaporative demand, but definitive evidence is lacking. Using a network of tree-ring collections from 16,450 stands across 583,000 km2 of boreal forests in Québec, Canada, we observe a latitudinal shift in the correlation of black spruce growth with temperature and reduced precipitation, from negative south of 49°N to largely positive to the north of that latitude. Our results suggest that the positive effect of a warmer climate on growth rates and growing season length north of 49°N outweighs the potential negative effect of lower water availability. Unlike the central and western portions of the continent's boreal forest, northeastern North America may act as a climatic refugium in a warmer climate.

Data from: Forest snail faunas from Crimea (Ukraine), an isolated and incomplete Pleistocene refugium

The land snail faunas of 26 forest sites and two open rocky sites in the Crimean Mountains were sampled in 2011. Of the 40 species found within the forests (about half the known fauna of Crimea as a whole), 28 were species with wide western Palaearctic distributions, and only eight were endemic to Crimea. While there were significant differences in the faunas of different sampling areas, these seemed to be a consequence of ecological differences among them rather than a product of geographical isolation and differentiation. Endemic species were large, and not entirely restricted to forest; known endemics not found in these forests are mainly typical of more open habitats. There is no local radiation of small species living in damp forest litter, as with Leiostyla species in the Transcaucasian forest refugium, and families such as the Clausiliidae with many endemic forest species in both Transcaucasia and the Carpathians are sparsely represented. The one endemic clausiliid genus, Mentissa, occurs in open as well as in wooded habitats. The present faunas are rather poor considering the soil conditions and climate, and the forests hold widespread species often associated with open habitats elsewhere. While there is evidence that these mountains provided a refuge for many animals and plants during glacial episodes further north, the forest snail fauna suggests that full forest cover did not survive throughout the Pleistocene. Rather, the present fauna contains endemics that survived in other habitats and widespread species with good powers of passive dispersal.
