Dataset: A database of near-field head-related transfer functions based on measurements with a laser spark source

This is a database of near-field head-related transfer functions (HRTFs) of an artificial head, measured at four distances (0.2, 0.3, 0.4 and 0.5 m), with 49 positions recorded at each distance, for a total of 196 measurement points. The HRTFs were recorded using an acoustic pulse created by a laser-induced breakdown of air (LIB), which realizes a close to ideal, massless, monopole sound source. The repository contains the original measurement data (raw_data.zip), the derived HRTFs both with (NF_LIB_HRTF_LFE.sofa) and without (NF_LIB_HRTF_measured.sofa) a low-frequency extension (LFE) applied, as well as the MATLAB code used to process the measurement data and to apply the LFE (LIB_HRTF_DB.zip). The database is made publicly available to support future research into nearby sound localization, and virtual/augmented reality applications.

Please see the accompanying paper for further details: Marschall et al. TF-Marker: A comprehensive manually curated database for transcription factors and related markers in specific cell and tissue types in human.

Here, we developed the TF-Marker database (TF-Marker, http://bio.liclab.net/TF-Marker/) which is committed to a comprehensive manual curation of TFs and related markers with experimental evidence in specific cell and tissue types in human. Currently, through reviewing 2,091 published literature, we have manually classified TFs and related markers into five types according to their functions: 1) TF: TFs, which regulate the expression of markers; 2) T Marker: markers, which are regulated by TFs (TF and T Marker pairs can identify cell types more specifically); 3) I Marker: markers, which influence the activity of TFs (I Markers can also influence the development of specific cells and tissues); 4) TFMarker: TFs, which play roles as markers (TFMarkers are cell/tissue-specific TFs used as cell markers in biology experiments); and 5) TF Pmarker: TFs, which play roles as potential markers. By curating thousands of published literature, 5,905 entries including 1,316 TFs, 1,092 T Markers, 473 I Markers, 1,600 TFMarkers and 1,424 TF Pmarkers, were annotated in 383 cell types and 95 tissue types in human. Moreover, TF-Marker divided markers into disease markers and tissue/cell-specific markers. TF-Marker is an elaborate database, which provides TFs and related markers supported by experimental evidence. We believe TF-Marker will provide strong support for research into cell/tissue-specific TFs and related markers.

Databases related to molecular biophysics 09-2022

A survey and comparative analysis of the technical provision of existing databases that provide for archival of data from molecular biophysics experiments and closely related areas has been carried out. The analysis demonstrates that for many methods provided by MOSBRI there is no specialist provision for data archival such as would adequately satisfy FAIR principles. In particular only a small number of databases containing molecular biophysics derived data use standard data formats with sufficiently rich metadata that enables interoperable data reuse. Where relevant molecular biophysics databases do exist, and in the closely related area of structural biology, there is a clear trend toward complete deposition of the experiment life cycle (i.e., primary experimental data, analysis procedure and interpretation), which will need to be incorporated into plans for the future MOSBRI data repository. The survey also highlights many resources that would have to be linked with any future MOSBRI data repository, to ensure findability and interoperability.

CatVolc: A new database of geochemical and geochronological data of volcanic-related materials from the Catalan Volcanic Zone (Spain)

The Catalan Volcanic Zone (CVZ) (NE Spain) consists of an intraplate alkaline volcanic zone associated with the opening of the Western Mediterranean and the development of the European Rift System. Volcanic activity in the CVZ started in the L’Empordà area (ca. > 12 - 8 Ma), extended to La Selva (7.9 - 1.7 Ma), and finally migrated to the Garrotxa Volcanic Field (< 0.7 - 0.01Ma). Despite the scientific interest in the CVZ since the early 19th century, certain aspects remain poorly constrained. These include a full understanding of the spatial and temporal evolution of the magma plumbing system and ascent mechanisms, as well as the chronology of volcanism across the CVZ. Addressing these unresolved questions requires geochemical, petrological, and geochronological data, which, in the case of the CVZ, are scattered and have never been integrated or analyzed within a unified framework. Here, we present the CatVolc (Catalan Volcanism) database, which compiles available geochemical and geochronological data of volcanic-related materials of the CVZ. For each sample, the CatVolc database lists general information about the sampling site, sample lithology, whole-rock analyses (including major and trace elements), isotopic ratios, mineral chemistry, and radiometric/thermoluminescence dating information, if available. A preliminary analysis of the information contained in the CatVolc database highlights the critical limitations of the current state of knowledge and allows suggesting potential future directions for volcanic-driven investigations in the CVZ. Additionally, the results obtained validate the CatVolc database as a key tool for comprehending the spatial and temporal evolution of the magmatic system(s) and volcanic activity in the CVZ, particularly in the Garrotxa Volcanic Field. This aspect is critical for advancing in the assessment of the volcanic hazards in the region and for gaining a comprehensive understanding of future volcanic activity.

The current database version consists of three MS Excel files dedicated to primary magmatic rocks (CatVolc_magmatic_rocks.xlsx), xenoliths (CatVolc_xenoliths.xlsx) and radiometric/thermoluminescence dating information (CatVolc_dating.xlsx). Each MS Excel file is structured around a main table (Samples_general_info) containing general information (e.g., location, age, sampling site) of the listed samples, and a certain number of secondary tables. Secondary tables included in the MS Excel files for magmatic rocks and xenoliths report: (i) whole-rock geochemistry (Major_elements and Trace_elements); (ii) isotopic relations data (Isotopic_relations); and (iii) mineral and volcanic glass chemistry (Amphibole, Feldspar, Felspathoid, Glass, Mica, Olivine, Pyroxene, Oxides, Serpentines and Sulphides). In addition to the Samples_general_info table, the CatVolc_dating.xlsx also includes radiometric/thermoluminescence dating information (Dating). Finally, in all three Excel files, we have incorporated a table with consulted references (References) and a glossary of the acronyms used for the parameters included in the main and secondary tables (Codes).

SchemaPile: A Large Collection of Relational Database Schemas

Access to fine-grained schema information is crucial for understanding how relational databases are designed and used in practice, and for building systems that help users interact with them. Furthermore, such information is required as training data to leverage the potential of large language models (LLMs) for improving data preparation, data integration and natural language querying.

Existing single-table corpora such as GitTables provide insights into how tables are structured in-the-wild, but lack detailed schema information about how tables relate to each other, as well as metadata like data types or integrity constraints. On the other hand, existing multi-table (or database schema) datasets are rather small and attribute-poor, leaving it unclear to what extent they actually represent typical real-world database schemas.

In order to address these challenges, we present SchemaPile, a corpus of 221,171 database schemas, extracted from SQL files on GitHub. It contains 1.7 million tables with 10 million column definitions, 700 thousand foreign key relationships, seven million integrity constraints, and data content for more than 340 thousand tables. We conduct an in-depth analysis on the millions of schema metadata properties in our corpus, as well as its highly diverse language and topic distribution. In addition, we showcase the potential of SchemaPile to improve a variety of data management applications, e.g., fine-tuning LLMs for schema-only foreign key detection, improving CSV header detection and evaluating multi-dialect SQL parsers. We publish the code and data for recreating SchemaPile and a permissively licensed subset SchemaPile-Perm.

http://schemapile.github.io
