Genetic assignments for Spring Evolutionary Significant Unit reanalysis, Central Valley Chinook Salmon populations, CA, 2011-2024

Central Valley Chinook Salmon populations differ in their Endangered Species Act listing status. It is difficult to visually distinguish individuals from the different Evolutionarily Significant Units (ESU). As such, many of the salmon monitoring and evaluation efforts in the Central Valley and San Francisco Bay-Delta are hampered by uncertainty about population (stock) identification and proportional effects of management actions (Dekar et al. 2013; IEP 2019). Studies have identified that the current identification method (length-at-date models) of juvenile Chinook salmon (Fisher 1992) captured in the watershed vary in their accuracy, particularly for spring-run (NMFS 2013; Harvey et al. 2014; Merz et al. 2014). The inaccuracy of the size-based methods is likely due to differences in fish distribution during early rearing, habitat-specific growth rates, and inter-annual variability in temperatures and food availability that lead to overlap in size ranges among stocks. The primary objective of this project was the genetic classification (to genetic lineage; Evolutionary Significant Unit) of Chinook Salmon captured from State Water Project and Central Valley Project fish protection facilities and Interagency Ecological Program compliance monitoring programs. The genetic lineage was determined for sampled fish by comparing their genotypes to reference genetic baselines. Genetic methods, having less statistical uncertainty that size-based models for population identification, were intended to directly target (and reduce) one source of uncertainty in the estimation of loss (take) from water diversions (operations) and develop the information necessary for understanding stock-specific distribution, habitat utilization, abundance, and life history variation. To determine temporal and spatial patterns in arctic stream biogeochemistry we conducted three synoptic surveys of streams throughout a 48km2 watershed near Toolik Lake, AK in spring (early-June), summer (mid-July), and fall (mid-September) 2011. During each synoptic survey, we sampled 52 sites within a period of four days to minimize the effect of temporal hydrologic variability. At each site we measured stream temperature, pH, and conductivity and sampled water for solute analysis.

Ground observations of spring leaf emergence phenology at eight sites in and near the Coweeta basin (2011-2012).

This study was conducted to evaluate the utility of satellite data from the MODIS sensor to predict the timing of spring leaf emergence in the Southern Appalachians. Eight ground sampling sites were established on square plots (231 x 231 meters) that corresponded to the dimensions of MODIS satellite pixels. Each site was visited approximately every other day and observations on the status of leaf emergence in the canopy and understory were collected at 30 subsampling points within each site. Observations consisted of visual estimates of leaf emergence status on marked trees and shrubs, as well as digital photographs of the canopy and understory taken from consistent locations at each subsampling point.

Derived dataset of spring annual averages of abundance of sentinel euphausiid species (Euphausia pacifica, Nyctiphanes simplex and Nematoscelis difficilis) since 1951 (ongoing). Zooplankton are collected in net tows and enumerated by major taxa from spring CalCOFI cruises (lines 80-93, inclusive of stations from shore out to station 70). Original data are from the zooplankton dataspace, specifically the Brinton-Townsend Euphausiid Database.

Derived dataset of approximately a dozen measures of annual springtime biomass of pelagic tunicates since 1951 (ongoing). Enumeration of net-towed samples (salps, doliolids, appendicularians, and pyrosomes) are converted to organic carbon biomass using length-carbon relationships (original from the zooplankton dataspace). Reference for pelagic tunicate organic carbon is Lavaniegos and Ohman (2007).
