Dataset related to article "Performance of dual-energy subtraction in contrast-enhanced mammography for three different manufacturers: a phantom study"

The dataset provided here contains the raw data used in the study discussed in this article. The primary objective of the study was to conduct a comparative analysis of the performance of dual energy subtraction (DES) images acquired using contrast-enhanced mammography (CEM) systems produced by three different manufacturers. The comparison, facilitated by a CEM-specific phantom, focused on the assessment of radiation dose and image quality.

Composed of three separate CSV files, the dataset is structured as follows:

1) "Dose-related data": This file provides exposure parameters (including A/F combination, tube voltage and exposure) and the corresponding mean glandular dose (MGD for low-energy (LE) and high-energy (HE) images. Data are given for each CEM system and automatic exposure mode (AEC).

2) "CNR-related data": Encapsulated in this file are data extracted from the phantom DES images. These include measurements of the mean pixel value (MPV) for each iodinated contrast detail, as well as the MPV and standard deviation (SD) for the surrounding background. These data were used to calculate the contrast-to-noise ratio (CNR) for the iodinated contrast details.

3) “Residual CNR data”: This file includes MPV and SD data extracted from phantom DES images, which were useful for calculating the residual CNR after cancellation of the normal background tissue by the DES algorithm.

Glitch subtraction with adaptive spline -- Part 1

This dataset contains the data used in the paper (arXiv:2301.02398) on the estimation and subtraction of glitches in gravitational wave data using an adaptive spline fitting method called SHAPES .

Each .zip file corresponds to one of the glitches considered in the paper. The name of the class to which the glitch belongs (e.g., "Blip") is included in the name of the corresponding .zip file (e.g., BLIP_SHAPESRun_20221229T125928.zip). When uncompressed, each .zip file expands to a folder containing the following.

An HDF5 file containing the Whitened gravitational wave (GW) strain data in which the glitch appeared. The data has been whitened using a proprietary code. The original (unwhitened) strain data file is available from gwosc.org. The name of the original data file is the part preceding the token '__dtrndWhtnBndpss' in the name of the file.

A JSON file containing information pertinent to the glitch that was analyzed (e.g., start and stop indices in the whitened data time series).

A set of .mat files containing segmented estimates of the glitch as described in the paper.

A MATLAB script, plotglitch.m, has been provided that plots, for a given glitch folder name, the data segment that was analyzed in the paper. Another script, plotshapesestimate.m, plots the estimated glitch. These scripts require the JSONLab package.

Identification of Y chromosome markers in the eastern three-lined skink (Bassiana duperreyi) using in silico whole genome subtraction

Background: Homologous sex chromosomes can differentiate over time because recombination is suppressed in the region of the sex determining locus, leading to the accumulation of repeats, progressive loss of genes that lack differential influence on the sexes and sequence divergence on the hemizygous homolog. Divergence in the non-recombining regions leads to the accumulation of Y or W specific sequence useful for developing sex-linked markers. Here we use in silico whole-genome subtraction to identify putative sex-linked sequences in the scincid lizard Bassiana duperreyi which has heteromorphic XY sex chromosomes.

Results: We generated 96.7 x 109 150 bp paired-end genomic sequence reads from a XY male and 81.4 x 109 paired-end reads from an XX female for in silico whole genome subtraction to yield Y enriched contigs. We identified 7 reliable markers which were validated as Y chromosome specific by polymerase chain reaction (PCR) against a panel of 20 males and 20 females.

Conclusions: The sex of B. duperreyi can be reversed by low temperatures (XX genotype reversed to a male phenotype). We have developed sex-specific markers to identify the underlying genotypic sex and its concordance or discordance with phenotypic sex in wild populations of B. duperreyi. Our pipeline can be applied to isolate Y or W chromosome-specific sequences of any organism and is not restricted to sequence residing within single-copy genes. This study greatly improves our knowledge of the Y chromosome in B. duperreyi and will enhance future studies of reptile sex determination and sex chromosome evolution.
